Evolution and Pathogenic Mechanism of Rice Sheath Blight Pathogen

ABSTRACT: Analysis of RNA expression of Rhizoctonia solani AG1 IA. mRNA-seq of R. solani AG1 IA at 6 timepoints during the plant infection were sequenced. Cufflinks was used for calculating expected fragments per kilobase of transcript per million fragments sequenced (FPKM) values. Expression and regulation were identified. Analysis provides suggestion for discovering novel effectors and understanding pathogen factors. Sequencing mRNA-seq from disease lesions at 10 hour, 18 hour, 24 hour, 32 hour, 48 hour and 72 hour after inoculation to analysis the expression and identify pathogen factors.

The pangenome analysis of the soil-borne fungal phytopathogen Rhizoctonia solani and development of a comprehensive web resource: RsolaniDB

Project description:Rhizoctonia solani Kühn is a soilborne basidiomycetous fungus that causes significant damage to many economically important crops. R. solani isolates are classified into 13 Anastomosis Groups (AGs) with interspecific subgroups having distinctive morphology, pathogenicity and wide host range. However, the genetic factors that drive the unique fungal pathology are still not well characterized due to the limited number of available annotated genomes. Therefore, we performed genome sequencing, assembly, annotation and functional analysis of 13 R. solani isolates covering 7 AGs and selected subgroups (AG1-IA, AG1-IB, AG1-IC, AG2-2IIIB, AG3-PT, AG3-TB, AG4-HG-I, AG5, AG6, and AG8). Here, we report a pangenome comparative analysis of 13 R. solani isolates covering important groups to elucidate unique and common attributes associated with each isolate, including molecular factors potentially involved in determining AG-specific host preference. Finally, we present the largest repertoire of annotated R. solani genomes, compiled as a comprehensive and user-friendly database, viz. RsolaniDB. Since 7 genomes are reported for the first time, the database stands as a valuable platform for formulating new hypotheses by hosting annotated genomes, with tools for functional enrichment, orthologs and sequence analysis, currently not available with other accessible state-of-the-art platforms hosting Rhizoctonia genome sequences.

Deep sequencing of the locust Locusta migratoria manilensis central nervous system transcriptome

Project description:We report the application of single-molecule-based sequencing technology for high-throughput profiling of nervous system in locust Locusta migratoria manilensis. By obtaining over 57,000,000 bases of sequence from central nervous system, we generated 101836 contigs and 69440 scaffolds. We finally get 41179 unigene with an average length of 570bp. There are 5519 unigenes beyond the length of 1000bp. Using BLAST searches of the NR, NT, Swiss-Prot, KEGG and COG databases we are able to identify 13552 unigene (E<0.0001). Comprehensive assessment of all the unigenes by comparing with the studied genes of other insects nervous system reveals that our unigene are broadly representative of the transcriptome of insect nervous system. Our data provides the most large-scale EST-project for locust nervous system, which greatly benefits the exploring of this insect. In addition, we identify a large number of novel nervous genes which can be used in systematic studies of locust and other insects. Examination of 1 sample

Project description:A segregating population was produced by crossing the tetraploid parents, the cultivar Desire and the breeding line SW93-1015. In all, 34 progeny lines were further characterized by phenotyping for multiple traits both in the field and controlled climate settings. For example the late blight resistance screening was done for the lines. Leaf transcriptomes of each line and the two parents were sequenced by Illumina HiSeq 2000 to produce RNA-seq data.

Rice whole transcriptome differences at two temperature levels surveyed by RNA-Seq

Project description:We report that TOG1 coordinates global changes of gene expression upon high temperature to support rice thermotolerant growth. We performed gene ontology (GO) enrichment analysis of the differentially expressed genes in rice seedlings grown at 25 ℃ and 30 ℃ and found that when temperature increases, wild-type dramatically adjusts the expression level of hundreds of genes in GO terms polysaccharide metabolic process, carbohydrate metabolic process, glucan metabolic process, carbon fixation, response to stimulus and organic substance metabolic process required for growth. However, in a tog1 mutant, the differentially expressed genes in response to the temperature increase significantly enriched in GO terms response to stimulus, response to oxidative stress and response to stress, whereas the coordination of primary metabolic processes and carbon fixation were largely impaired or undetectable. SRA of transcriptome of Hevea brasiliensis

Project description:We first report the use of next-generation massively parallel sequencing technologies and de novo transcriptome assembly to gain insight into the wide range of transcriptome of Hevea brasiliensis. The output of sequenced data showed that more than 12 million sequence reads with average length of 90nt were generated. Totally 48,768 unigenes (mean size = 488 bp) were assembled through transcriptome de novo assembly, which represent more than 3-fold of all the sequences of Hevea brasiliensis deposited in the GenBank. Assembled sequences were annotated with gene descriptions, gene ontology and clusters of orthologous group terms. Total 37,373 unigenes were successfully annotated and more than 10% of unigenes were aligned to known proteins of Euphorbiaceae. The unigenes contain nearly complete collection of known rubber-synthesis-related genes. Our data provides the most comprehensive sequence resource available for study rubber tree and demonstrates the availability of Illumina sequencing and de novo transcriptome assembly in a species lacking genome information. Totally 51829 unigenes (mean size = 640 bp) were assembled through transcriptome de novo assembly, which represent more than 16-fold of all the sequences of Hevea brasiliensis deposited in the GenBank. Assembled sequences were annotated with gene descriptions, gene ontology and clusters of orthologous group terms. Base on limit rule with FDR≤0.001 and |log2 Ratio|≥1, 6726 different expression unigenes (3018 up and 3708 down) were detected as PR107 versus RY8-79. Functional analysis showed mass of categories were reprogrammed between two clones, which relate latex generation and expelling difference between them. Exploring pathogenic microRNAs of rice sheath blight pathogen

Project description:We constructed seven small RNA libraries of Rhizoctonia solani AG1 IA and sequenced using Illumina GA II. The seven samples include mycelium cultured on PDA without rice incubated, 6 different stages at 10 hours (10h), 18h, 24h, 32h, 48h and 72h spanning the Rhizoctonia solani AG1 strains infection rice. We identified miRNA-like small RNAs (milRNAs) using MIREAP and mirdeep2. The milRNAs were used for further analysis of interactions between milRNA and mRNA that may involve in plant-infection.
