The whole transcriptome changes in melanoma cells under dacarbazine treatment

ABSTRACT: The experiment was performed to reveal transcriptomic alterations in melanoma cells caused by dacarbazine (DTIC) treatment. Two primary cell cultures were exposed to dacarbazine at a final concentration of 1 mg/mL. The whole transcriptome was investigated in the cells treated with DTIC compared to a negative control group.

Transcriptome analysis of MDCK parental cells (ATCC vs ECCAC) in response to CAV2 infection.

Project description:Phenotypic variability in cultured mammalian cell lines has long been recognized and known to be driven by passaging and culture conditions. Yet, the effect these variations have on the production of gene therapy viral vectors has been largely overlooked. In this work we evaluated the impact of using MDCK parental cells from ATCC or ECACC for the production of canine adenoviral vectors type 2 (CAV-2) in adherent and suspension cultures. Additionally, we conducted whole-genome transcriptome analysis to further explore the differences between cells. Our results indicate that ECACC parental cells are a less heterogeneous population, relatively to ATCC’s, more difficult to adapt to suspension and serum-free culture conditions, but more permissive to CAV-2 replication progression enabling higher yields. Transcriptome data indicates that this increased permissiveness is due to a general down-regulation of biological networks of innate immunity in ECACC cells.

Melanoma B16 transcriptome sequencing in C57BL16 mice under dacarbazine treatment

Project description:On day 7 after B16 melanoma cells transplantation, C57Bl6 mice with subcutaneous palpable tumors were randomly divided into 2 groups for experimental treatment with Dacarbazine. Group 1 «Control (PBS) », n=5, animals in this group were intraperitoneally injected with phosphate buffered saline in a volume of 250 µl. Group 2 «DTIC», n=5, animals in this group were intraperitoneally injected with a solution of Dacarbazine (DTIC) (Sigma-Aldrich, USA) in phosphate buffer at a concentration of 50 mg/kg of animal weight. Injections with PBS or DTIC were carried out three times on days 8, 10 and 12 after melanoma cell transplantation, on day 14, mice were sacrificed for further analysis of primary tumors and organs.

Project description:The trivalent adenoviral vector Im02 encodes the cDNAs for human 4-1BBL, IL-12 and IL-2. This vector was designed to change the immune tumor microenvironment. In this study we investigated the immune stimulating effect of Im02 on human primary urothelial cancer specimens or normal urothelium by microarray RNA expression analysis. The tissues were transduced with Im02 or an adenoviral vector without expression cassette and were further cultivated for six days. Samples without transduction and cultivation were analysed to determine the status of the microenvironment.

Strategic destabilization of K-MT attachments in elderly cells delays senescence

Project description:Chromosomal instability (CIN) refers to the rate at which cells are unable to properly segregate whole chromosomes, leading to aneuploidy. Using young to old-aged human dermal fibroblasts, we observed a dysfunction of the mitotic machinery arising with age that mildly perturbs chromosome segregation fidelity and contributes to the generation of fully senescent cells. Here, we found that elderly cells have an increased number of stable kinetochore-microtubule (k-MT) attachments and decreased efficiency in the correction of improper k-MT interactions. Importantly, chromosome mis-segregation rates in old-aged cells decreased upon both genetic and small molecule enhancement of MT-depolymerizing kinesin-13 activity. Notably, restored chromosome segregation accuracy inhibited the phenotypes of cellular senescence.

Project description:RNA-seq of human cells Edited using CRISPR vs parental and Unedited control. We identified a rare homozygous intronic variant in the ATP2B1 locus (rs111337717; chr12:89643729, T>C) that is associated with the severity of COVID-19 (i.e., symptomatic versus asymptomatic patients). Next, we employed CRISPR/Cas9 technology to develop the disease mutation observed in high-risk patients. Several edited single colonies were picked and expanded followed by DNA sequencing, and four clones with desired homozygous modifications were identified. The transcriptional profiles of N=4 C/C clones were compared then to those of T/T controls comprising one parental cell line and three unedited post-selection HEK293T cell clones.

RNA-seq analysis of HeLa cells treated with GapmeR antisense oligonucleotides

Project description:The experiment was carried out to provide insights into biological function of a newly identified long noncoding RNA, PNCTR. HeLa cells were transfected with either a PNCTR-specific GapmeR antisense oligonucleotide or a non-targeting GapmeR control. Total RNAs were extracted at 24 hours post transfection, QC'd and hybridized with oligo(dT) magnetic beads to isolate the poly(A) RNA fraction. Stranded mRNA sequencing libraries were then prepared using the Illumina TruSeq Stranded mRNA Library Kit and sequenced using an Illumina HiSeq 2500 instrument.

RNA-seq analysis of AS-NMD targets in developing mouse neurons

Project description:The functional coupling between alternative pre-mRNA splicing (AS) and the mRNA quality control mechanism called nonsense-mediated decay (NMD) has been shown to modulate the expression of numerous genes. Previous studies have identified several examples of this regulation in developing neurons. However, the systems-level effects of AS-NMD in this context have been poorly understood. To this end, we performed a longitudinal analysis of gene expression in mouse embryonic stem cells undergoing induced neuronal differentiation, as well as primary neural cells. To improve the detection of NMD-sensitive splice forms, some of the samples were treated with the translation inhibitor cycloheximide or separated into nuclear and cytoplasmic fractions. Our analyses uncovered hundreds of AS-NMD events with significant potential to regulate their host genes. Notably, these events were significantly overrepresented in developmentally downregulated genes. Particularly strong enrichment was detected for alternative cassette exons that trigger NMD upon their inclusion into mature mRNA. Overall, this study extends our understanding of the molecular mechanisms underlying neuronal differentiation and highlights the importance of post-transcriptional regulation gene expression in orchestrating this intricate process.
