Project description:Roseburia inulinivorans is a recently identified motile representative of the Firmicutes that contributes to butyrate formation from a variety of dietary polysaccharide substrates in the human large intestine. Microarray analysis was used here to investigate substrate-driven gene expression changes in R. inulinivorans A2-194. A cluster of fructo-oligosaccharide (FOS)/inulin utilisation genes induced during growth on inulin included one encoding a b-fructofuranosidase protein that was prominent in the proteome of inulin-grown cells. This cluster also included a 6-phosphofructokinase and an ABC transport system, while a distinct inulin-induced 1-phosphofructokinase was linked to a fructose-specific phosphoenolpyruvate-dependent sugar phosphotransferase system (PTS II transport enzyme). Real-time PCR analysis demonstrated that the b-fructofuranosidase and adjacent ABC transport protein showed greatest induction during growth on inulin, whereas the 1-phosphofructokinase enzyme and linked PTS II transport system were most strongly up-regulated during growth on fructose, indicating that these two clusters play distinct roles in the utilization of inulin. The R. inulinivorans B-fructofuranosidase was over-expressed in E. coli and shown to hydrolyse fructans ranging from inulin down to sucrose, with greatest activity on fructo-oligosacharides. Genes induced on starch included the major extra-cellular a-amylase and two distinct a-glucanotransferases together with a gene encoding a flagellin protein. The latter response may be concerned with improving bacterial access to insoluble starch particles. RNA was purified from mid-exponential phase (OD650 = 0.4) cultures of R. inulinivorans grown on basal YCFA supplemented with a single substrate of either starch or inulin using the RNeasy RNA purification kit (Qiagen), and the mRNA component enriched using the MICROBExpress system (Ambion). The purified RNA (1 ug) was labelled by reverse transcription (Amersham), employing random nonamer extension incorporating either dCTP-Cy3 or dCTP-Cy5 dyes. In order to ensure reproducibility, and to obtain statistically significant results, the dye labelling was swapped for a second hybridisation. RNA purified from a separate biological replicate was labelled and hybridised twice in the same way.

Project description:Neuroblastoma in advanced stages is among the most intractable pediatric cancers, even with the recent therapeutic advances. Neruroblastoma harbours a variety of genetic changes, including a high frequency of MYCN amplification, loss of heterozygosity in 1p36 and 11q, and gain of genetic material from 17q, all of which have been implicated in the pathogenesis of neuroblastoma. However, the scarcity of reliable molecular targets has hampered the development of effective therapeutic agents targeting neuroblastoma. We performed a genome-wide analysis of a large number of neuroblastoma samples, consisting of varying disease stages, permitted us to obtain a comprehensive registry of genomic lesions in neuroblastoma.

Project description:Brain circuits are assembled from a large variety of morphologically and functionally diverse cell types. It is not known how the intermingled cell types of individual brain regions differ in their expressed genomes. Here we describe an atlas of cell type transcriptomes of the adult retina. We found that each adult cell type expresses a specific set of genes, including a unique set of transcription factors, forming a “barcode” for cell identity. Cell type transcriptomes carry enough information to categorize cells into corresponding morphological classes and types. Surprisingly, several barcode genes are eye disease-associated genes that we demonstrate to be specifically expressed not only in photoreceptors but also in particular retinal circuit elements such as inhibitory neurons as well as in retinal microglia. Our data suggest that distinct cell types of individual brain regions are characterized by marked differences in their expressed genomes. To obtain insight into the developmental time course of adult cell type-specific gene expression, we followed gene expression in one amacrine cell group, Arc cells, for 20 postnatal days (P) starting at P1. Qualitative analysis of the expression time-course of cell type-specific genes revealed four patterns: increasing, decreasing or constant expression from P1 to P20, or a biphasic time-course (constant and increasing) with a switch at P9-P10. At this latter time point, bipolar cells begin to form synapses with amacrine and ganglion cells and the retina becomes light responsive. Pairwise correlations across the transcriptomes measured on each day exposed two major clusters, from P1 to P9 and from P10 to P20, which also suggested a transcriptional switch during the transition from P9 to P10. Thus, most adult cell type-specific genes are also expressed during development but at levels different to those in the adult.

Project description:The precise regulation of gene expression is fundamental to neurodevelopment, plasticity, and cognitive function. While several studies have profiled transcription in the developing human brain, there is a gap in our understanding of accompanying translational regulation. We performed ribosome profiling on 73 human prenatal and adult cortex samples. We characterized the translational regulation of annotated open reading frames (ORFs) and identified thousands of previously unknown translation events, including small ORFs that give rise to human- and/or brain-specific microproteins, many of which we independently verified using proteomics. Ribosome profiling in stem cell-derived human neuronal cultures corroborated these findings and revealed that several neuronal activity-induced non-coding RNAs encode previously undescribed microproteins. Physicochemical analysis of brain microproteins identified a class of proteins that contain arginine-glycine-glycine (RGG) repeats and thus may be regulators of RNA metabolism. This resource expands the known translational landscape of the human brain and illuminates previously unknown brain-specific protein products.

Project description:Recently, CICs were shown to be relatively resistant to therapy, perhaps due to increased expression of ROS defense genes. Additionally, in our previous study, the maintenance of low ROS levels within the HN-CICs was important for regulating stemness properties and conferring chemoresistance. Herein, we exploited RNA-Seq analyses with sorted ROSLow cells versus ROSHigh cells to obtain mechanistic insights into the role of the antioxidant defense system in CICs.

Project description:A sequencing-based profiling method (RiboMeth-seq) for ribose methylations was used to study methylation patterns in mouse adult tissues and during development. In contrast to previous reports based on studies of human cancer cell lines, almost all methylation sites were close to fully methylated in adult tissues. A subset of sites was differentially modified in developing tissues compared to their adult counterparts and showed clear developmental dynamics. This provides the first evidence for ribosome heterogeneity at the level of rRNA modifications during mouse development. In a prominent example, the expression levels of SNORD78 during development appeared to be regulated by alternative splicing of the Gas5 host-gene and to correlate with the methylation level of its target site at LSU-G4593. The results are discussed in the context of the specialized ribosome hypothesis.

Project description:Malat1 is an abundant long noncoding RNA that localizes to nuclear bodies known as nuclear speckles, which contain a distinct set of pre-mRNA processing factors. Previous in vitro studies have demonstrated that Malat1 interacts with pre-mRNA splicing factors, including the serine- and arginine-rich (SR) family of proteins, and regulates a variety of biological processes, including cancer cell migration, synapse formation, cell cycle progression, and responses to serum stimulation. To address the physiological function of Malat1 in a living organism, we generated Malat1-KO (KO) mice using homologous recombination. Unexpectedly, the Malat1-KO mice were viable and fertile, showing no apparent phenotypes. Nuclear speckle markers were also correctly localized in cells that lacked Malat1. However, the cellular levels of another long noncoding RNA, Neat1, which is an architectural component of nuclear bodies known as paraspeckles, were downregulated in a particular set of tissues and cells lacking Malat1. To address if the the absence of Malat1 affects the expression of other genes, including other long noncoding RNA, microarrays were used to study the impact of knocking-out Malat1 on global gene expression in mouse embryonic fibroblasts (MEFs). MEFs were prepared from E13.5 mouse embryos from wildtype and Malat1 knock-out mice. RNA harvested from these cells were hybridized to Affymetirx mouse gene expression array.

Biological samples from ten developmental stages were collected: 0-1 hour embryos, 5-6 hours embryos, 11-12 hours embryos, 1st instar larvae 0-1 hour after hatching, 2nd instar larvae after molt, 3rd instar larvae after molt, 0-1 hour prepupae, 13-14 hours pupae, adult males and adult females. 0-1h embryos demonstrate maternally expressed genes. 5-6h embryos represent early zygotic expression. 11-12h embryos represent organogenesis of larva. 1st instar larvae are freshly hatched completely formed larvae. 2nd instar larvae were collected after first molt. 3rd instar larvae were collected after second molt. 0-1h prepupae represent early metamorphosis. 13-14h pupae represent organogenesis of adult fly. Adult males and females collected separately represent differences between sexes. Embryos were collected as follows: flies were allowed to lay eggs for 45 min on the agar/apple juice medium with some yeast. Embryos were either collected immediately and frozen at -80°C or allowed to develop at 25°C to the stage of interest and then collected and frozen. 1st instar larvae were collected right after hatching. 2nd and 3rd larvae were collected after corresponding molts, 24 hours and 48 hours after hatching. 0-1 hour prepupae were picked each hour from the tube walls and either frozen at -80°C immediately or allowed to develop at 25°C to for 13 hours to obtain 13-14 hours pupae. Adult males and females were collected twice a day, kept for 3 days at 25°C and then separated and frozen at -80°C. The females collected in this way were mated. Total RNA isolation from the frozen samples was performed with TRIzol reagent (Invitrogen, #155-96-011). RNAs from ten stages were isolated in parallel and diluted to the same concentration (4ug/ul). The reference sample was prepared by mixing of the same amount of total RNA from each stage. 25ug of sample and reference RNAs were labeled with either Cy-3 or Cy-5 dUTPs (Amersham, #PA53022 and #PA55022) using SuperScript Direct cDNA Labeling System (Invitrogen, # L1015-02) according to provided protocol. Labeled cDNAs were purified using QIAquick PCR purification kit (QIAGEN, #28104) and combined in one tube. 20ug of sonicated salmon sperm DNA were added. DNA mixture was dried in the stream of nitrogen and dissolved in 60ul of hybridization buffer (50% deionized formamide, 6xSSC, 0.5% SDS and 5xDenhardt’s). Microarray slides were prehybridized in 6xSSC, 0.5% SDS and 1% BSA at 42°C water bath for 1 hour, rinsed with deionized water and dried in bucket rotor centrifuge in 50ml Falcon tubes (5 min, 1000xg). Labeled cDNAs were denatured at 100°C heat block for 2 min, cooled at room temperature, pipetted on the surface of microarray and covered with 25x60 mm LifterSlip (Erie Scientific Company). Assembled microarray was hybridized for 12-14 hours in the VersArray hybridization chamber (Bio-Rad) at 42°C water bath. After hybridization arrays were placed to the beaker with 1xSSC and 0.1% SDS to remove the LifterSlips. Then three washes were performed in the same solution (10 min, 5 min and 5 min) After that microarrays were rinsed with 1xSSC (30 sec), 0.1xSSC (30 sec) and dried in centrifuge as described above. Dry microarrays were scanned at 10 um resolution on ScanArray Lite instrument (Perkin Elmer). The scans were analyzed using TIGR Spotfinder program (www.tm4.org). Data were lowess normalized and filtered using MIDAS software (www.tm4.org). The final datasets were compiled in Microsoft Excel.
