Small cell lung cancer metabolome

ABSTRACT: The goal of this specific aim is to comprehensively evaluate metabolic underpinnings of SCLC specific lung cancer beyond that of simple glucose consumption and couple with proteome level measurements of global kinase and other enzyme level expression data to provide insight into the upstream signaling networks that may be driving the pathogenesis of SCLC.

Highly parallel quantification and compartment localization of transcription factors and nuclear proteins

Project description:Transcription factors and other chromatin-associated proteins are difficult to quantify comprehensively. Here we combine facile nuclear sub-fractionation with data-independent acquisition mass spectrometry to achieve rapid, sensitive, and highly-parallel quantification of the nuclear proteome in human cells. We apply this approach to quantify the response to acute degradation of BET bromodomains, revealing unexpected chromatin regulatory dynamics. The method is simple and enables systems-level study of previously inaccessible chromatin and genome regulators.

Project description:Anaerobic ammonium oxidizing (anammox) bacteria mediate a key step in the biogeochemical nitrogen cycle and have been applied worldwide for the energy-efficient removal of nitrogen from wastewater. However, outside their core energy metabolism, little is known about the metabolic networks driving anammox bacterial anabolism and mixotrophy beyond genome predictions. Proteome-scale movements and compartment-connectivity during the eukaryotic cell cycle

Project description:Cell cycle progression relies on coordinated changes in the composition and subcellular localization of the proteome. By applying two distinct convolutional neural networks on images of millions of live yeast cells, we resolved proteome-level dynamics in both concentration and localization during the cell cycle, with resolution of ~20 subcellular localization classes. We show that a quarter of the proteome displays cell cycle periodicity, with proteins tending to be controlled either at the level of localization or concentration, but not both. Distinct levels of protein regulation are preferentially utilized for different aspects of the cell cycle, with changes in protein concentration being mostly involved in cell cycle control, while changes in protein localization in the biophysical implementation of the cell cycle program. We present a resource for exploring global proteome dynamics during the cell cycle, which will aid in understanding a fundamental biological process at a systems level.

Transcriptome and proteome quantification of a tumor model provides novel insights into post-transcriptional gene regulation

Project description:Genome-wide transcriptome analyses have allowed for systems- level insights into gene regulatory networks. Due to the limited depth of quantitative proteomics, however, our understanding of post-transcriptional gene regulation and its effects on protein complex stoichiometry are lagging behind. Here, we employ deep sequencing and iTRAQ technology to determine transcript and protein expression changes of a Drosophila brain tumour model at near genome-wide resolution. In total, we quantify more than 6,200 tissue-specific proteins, corresponding to about 70% of all transcribed protein-coding genes. Using our integrated data set, we demonstrate that post-transcriptional gene regulation varies considerably with biological function and is surprisingly high for genes regulating transcription. We combine our quantitative data with protein-protein interaction data and show that post-transcriptional mechanisms significantly enhance co-regulation of protein complex subunits beyond transcriptional co-regulation. Interestingly, our results suggest that only about 11% of the annotated Drosophila protein complexes are co-regulated in the brain. Finally, we refine the composition of some of these core protein complexes by analysing the co-regulation of potential subunits. Our comprehensive transcriptome and proteome data provide a rich resource for quantitative biology and offer novel insights into understanding post- transcriptional gene regulation in a tumour model. Transcriptomes of 1-3 day old adult female Drosophila melanogaster heads of control and brat mutant were generated by deep sequencing, in triplicate, using Illumina GAIIx.

Project description:Development and plasticity in the nervous system are regulated by specific patterns of neural impulse activity. Patterned activity orchestrates spatial and temporal changes in the expression of networks of genes. These gene regulatory networks underlie the long-term changes in cell specification, growth of synaptic connections, and frequency adaptation that occur throughout neonatal and postnatal life. We show that the temporal nature of action potentials and downstream signaling differentially regulate the expression of hundreds of diverse neuronal genes through distinct gene regulatory networks. Analysis of upstream regulatory regions showed enrichment in transcription factor binding sites for NF-Kappa that was action potential firing pattern specific. Our new findings demonstrate spike-frequency decoding by action potentials at the transcriptional level by pattern-specific activation of transcription factors and associated gene-regulatory networks that operate to adjust the modalities of sensory neurons. We analyzed the transcriptomic changes in primary cultures of embronic dorsal root ganglia (DRG) neurons subjected to four electric stimulation patterns with respect to their non-stimulated counterparts. We have adopted the multiple yellow strategy in which differently fluorescent labeled biological replicas are co-hybridized with each array and then similarly labeled samples from cells subjected to different conditions are compared and results averaged over the two labels.
