We aimed to investigates the cellular and molecular responses in entheseal tissues following IL-17A inhibition in patients with active PsA. To identify changes in the mesenchymal and non-mesenchymal compartments pre- and post-treatment, we performed GeoMx spatial transcriptomics on CD45+ and vimentin+ cells on entheseal biopsies from 6 PsA patients before and after treatment with secukinumab.</description><repository>biostudies-arrayexpress</repository><sample_protocol>Nucleic Acid Extraction - Tissue slides were prepared following the RNA Slide Preparation Protocol in the GeoMx NGS Slide Preparation User Manual (NanoString, MAN¬ 10150-06). Briefly, slides were baked at 60°C for 60 min and then treated sequentially with HIER (ER2, 20 min, 99°C) and 1 mg/mL proteinase K (Ambion, cat. 2546) in 1X phosphate-buffered saline (PBS) at 37°C for 15 min. After pretreatment, slides were hybridized with the GeoMx Whole Transcriptome Atlas Panel (GMX-RNA-NGS-HuWTA-4).</sample_protocol><sample_protocol>Library Construction - The library preparation and purification were carried out using GeoMX DSP NGS Readout Protocol (MAN-10153-06).</sample_protocol><sample_protocol>Sequencing - Libraries were sequenced using Novaseq 6000.</sample_protocol><sample_protocol>Sample Collection - Entheseal biopsy of the extensor common tendon´s enthesis was performed. Briefly, biopsies were done by Blakesley forceps in 60° flexed position after identifying the lateral epicondyle, the olecranon and the radial head by ultrasound. Entheseal tissue slides from six patients before and after treatment with secukinumab were analyzed with GeoMX Digital Spatial Profiler (Nanostring)</sample_protocol><figure_sub>Organization</figure_sub><figure_sub>MINSEQE Score</figure_sub><figure_sub>Assays and Data</figure_sub><figure_sub>Processed Data</figure_sub><figure_sub>MAGE-TAB Files</figure_sub><data_protocol>Data Transformation - Normalization was performed using quantile normalization using the “normalize.quantiles” function from the preprocessCore (1.64.0) R package.</data_protocol><data_protocol>Sequence Alignment - DCC and stats files were generated from the raw sequencing files based on the probe sequences and the configuration files and using the GeoMXpipline software for linux (2.3.3.10).</data_protocol><omics_type>Unknown</omics_type><omics_type>Transcriptomics</omics_type><omics_type>Genomics</omics_type><omics_type>Proteomics</omics_type><instrument_platform>Illumina NovaSeq 6000</instrument_platform><study_type>spatial transcriptomics by high-throughput sequencing</study_type><species>Homo sapiens</species><pubmed_authors>Stefano Alivernini</pubmed_authors><pubmed_authors>Andreas Ramming</pubmed_authors><pubmed_authors>Maria Gabriella Raimondo</pubmed_authors><pubmed_authors>Arnd Kleyer</pubmed_authors><pubmed_authors>Hashem Mohammdian</pubmed_authors><pubmed_authors>Milena Pachowsky</pubmed_authors></additional><is_claimable>false</is_claimable><name>GeoMx digital spatial profiling on enthesis biopsies from psoriatic arthritis patients before and after treatment with secukinumab</name><description>Enthesitis, a hallmark of psoriatic arthritis (PsA), reflects the interplay between mechanical stress and immune dysregulation at tendon-bone interfaces.
