However, the modification site on the target protein remains difficult to identify because of the probe modification and potential fragmentation during tandem mass spectrometry. We here introduce MS-cleavable photoaffinity groups for a better identification of the modification site. These are based on diazirine photoreactive groups and sulfoxide as the MS-labile linker. We have applied these in photoaffinity probes based on the peptide-like aspartic protease inhibitor pepstatin A, and we demonstrate that we can identify and map binding hotspots on structural models of a target protease.</pubmed_abstract><journal>Analytical chemistry</journal><pubmed_title>Sulfoxide-diazirine (SODA) as a Cleavable Photoaffinity Group To Enable the Identification of Photolabeled Modification Sites via LC-MS3.</pubmed_title><pmcid>PMC12416438</pmcid><funding_grant_id>201704910881</funding_grant_id><funding_grant_id>R01GM069832</funding_grant_id><funding_grant_id>R01 GM069832</funding_grant_id><funding_grant_id>R35GM152084</funding_grant_id><funding_grant_id>R35 GM152084</funding_grant_id><funding_grant_id>G035022N</funding_grant_id><pubmed_authors>Verhelst SHL</pubmed_authors><pubmed_authors>Sanner MF</pubmed_authors><pubmed_authors>Loroch S</pubmed_authors><pubmed_authors>Gracias Leone DL</pubmed_authors><pubmed_authors>Chen S</pubmed_authors><pubmed_authors>Forli S</pubmed_authors></additional><is_claimable>false</is_claimable>

Photoaffinity labeling is a common approach in chemical proteomics for the identification of small-molecule probe targets.
