Ewing sarcoma (EwS), a pediatric cancer characterized by high therapy failure rates, is driven by a single oncogenic event generating EWSR1::ETS gene fusions (primarily EWSR1::FLI1) in a silent genomic background. This provides a straightforward model to study the impact of gene fusions on drug responses. Here, we describe a novel mechanism of sensitivity to DNA topoisomerase 1 poisons in EwS. We discovered that EWS::FLI1 prevents the resolution of R-loops induced by these drugs via sequestering DHX9 helicase, ultimately resulting in R-loop accumulation, replication stress, and genome instability. In turn, excessive DHX9 or reduced EWS::FLI1 levels render EwS cells resistant to the active metabolite of irinotecan (SN-38)</pubmed_abstract><journal>Oncogene</journal><pagination>3537-3552</pagination><full_dataset_link>https://www.ebi.ac.uk/biostudies/studies/S-EPMC12436182</full_dataset_link><repository>biostudies-literature</repository><pubmed_title>EWS::FLI1-DHX9 interaction promotes Ewing sarcoma sensitivity to DNA topoisomerase 1 poisons by altering R-loop metabolism.</pubmed_title><pmcid>PMC12436182</pmcid><pubmed_authors>Garcia-Dominguez DJ</pubmed_authors><pubmed_authors>de Alava E</pubmed_authors><pubmed_authors>Ehlers AC</pubmed_authors><pubmed_authors>Carcaboso AM</pubmed_authors><pubmed_authors>Ohmura S</pubmed_authors><pubmed_authors>Delgado-Bellido D</pubmed_authors><pubmed_authors>Alonso J</pubmed_authors><pubmed_authors>Grunewald TGP</pubmed_authors><pubmed_authors>Granado-Calle E</pubmed_authors><pubmed_authors>Mackintosh C</pubmed_authors><pubmed_authors>Llombart-Bosch A</pubmed_authors><pubmed_authors>Scotlandi K</pubmed_authors><pubmed_authors>Machado I</pubmed_authors><pubmed_authors>Lobo-Selma L</pubmed_authors><pubmed_authors>Gomez-Herreros F</pubmed_authors><pubmed_authors>Jordan-Perez C</pubmed_authors><pubmed_authors>Monteiro-Amaral AT</pubmed_authors><pubmed_authors>Olmedo-Pelayo J</pubmed_authors></additional><is_claimable>false</is_claimable><name>EWS::FLI1-DHX9 interaction promotes Ewing sarcoma sensitivity to DNA topoisomerase 1 poisons by altering R-loop metabolism.</name><description>Drug resistance is an ill-defined cause of dismal outcomes in cancer.
