The parameters used in Sma3s to obtain these results were -d uniref90.fasta -go -goslim.  Datasets are divided in two different files, one containing all the functional annotation for each protein of every species, and another one including the summary of all the annotations retrieved for the species. These files have extension "uniref90_go_goslim.tsv" and "uniref90_go_goslim_summary.tsv" respectively.
For a better interpretation of the input files, the name of the species and taxonomic group to which it belongs was added to the NCBI accession. For example, the file  "MAM_Macaca_mulatta_GCA_000230795.1_CR_1.0_protein_uniref90_go_goslim_summary.tsv" contains the annotations summary for the species Macaca mulatta that belongs to the taxonomic group of Mammals and was annotated from the NCBI accession GCA_000230795.1.
It is also included a small perl script to transform the sma3s summary output to a format suitable to run all the commands presented in the Supplementary Material of the manuscript. It must be run as "perl add_cat.pl &lt;summary_file>.
