To identify gene networks involved in MetS, we conducted whole-genome expression and genotype profiling on abdominal (ABD) and gluteal (GLU) adipose tissue, and whole blood (WB), from 29 MetS cases and 44 controls. Co-expression network analysis for each tissue independently identified nine, six, and zero MetS-associated modules of coexpressed genes in ABD, GLU, and WB, respectively. Of 8,992 probesets expressed in ABD or GLU, 685 (7.6%) were expressed in ABD and 51 (0.6%) in GLU only. Differential eigengene network analysis of 8,256 shared probesets detected 22 shared modules with high preservation across adipose depots (D(ABD-GLU) = 0.89), seven of which were associated with MetS (FDR P<0.01). The strongest associated module, significantly enriched for immune response-related processes, contained 94/620 (15%) genes with inter-depot differences. In an independent cohort of 145/141 twins with ABD and WB longitudinal expression data, median variability in ABD due to familiality was greater for MetS-associated versus un-associated modules (ABD: 0.48 versus 0.18, P = 0.08; GLU: 0.54 versus 0.20, P = 7.8×10(-4)). Cis-eQTL analysis of probesets associated with MetS (FDR P<0.01) and/or inter-depot differences (FDR P<0.01) provided evidence for 32 eQTLs. Corresponding eSNPs were tested for association with MetS-related phenotypes in two GWAS of >100,000 individuals; rs10282458, affecting expression of RARRES2 (encoding chemerin), was associated with body mass index (BMI) (P = 6.0×10(-4)); and rs2395185, affecting inter-depot differences of HLA-DRB1 expression, was associated with high-density lipoprotein (P = 8.7×10(-4)) and BMI-adjusted waist-to-hip ratio (P = 2.4×10(-4)). Since many genes and their interactions influence complex traits such as MetS, integrated analysis of genotypes and coexpression networks across multiple tissues relevant to clinical traits is an efficient strategy to identify novel associations.</pubmed_abstract><pubmed_title>Coexpression network analysis in abdominal and gluteal adipose tissue reveals regulatory genetic loci for metabolic syndrome and related phenotypes.</pubmed_title><pubmed_authors>Min Josine L JL, Nicholson George G, Halgrimsdottir Ingileif I, Almstrup Kristian K, Petri Andreas A, Barrett Amy A, Travers Mary M, Rayner Nigel W NW, Mägi Reedik R, Pettersson Fredrik H FH, Broxholme John J, Neville Matt J MJ, Wills Quin F QF, Cheeseman Jane J, Allen Maxine M, Holmes Chris C CC, Spector Tim D TD, Fleckner Jan J, McCarthy Mark I MI, Karpe Fredrik F, Lindgren Cecilia M CM, Zondervan Krina T KT</pubmed_authors><pubmed_title_synonyms>Adipose, Genetic Locus, Metabolic X, Fat Pads, Phenotypes., Metabolic Syndromes, X Syndrome, Metabolic Syndrome, fat, Cardiovascular Syndromes, metabolic syndrome X, Fat Pad, Dysmetabolic, Body Fat, Cardiometabolic Syndromes, Fatty Tissue, Metabolic Cardiovascular Syndrome, MetS, Fatty, fatty tissue, fat tissue, network topology analysis, Pads, Genetic, Metabolic Syndrome X, Metabolic, Tissue, Cardiometabolic Syndrome, Reaven, Cardiometabolic, Locus, Metabolic X Syndrome, Dysmetabolic Syndrome X, Insulin Resistance Syndrome X, Insulin Resistance, Syndromes, fatty depot, adipose, Loci, Syndrome, Metabolic Cardiovascular, bodyfat, Pad, Fat, Syndrome X, Reaven Syndrome X, Insulin resistance syndrome, Cardiovascular Syndrome, Metabolic syndrome X</pubmed_title_synonyms><pubmed_abstract_synonyms>Chemerin, Networks, regio coxae, DmGluClalpha, High Density Lipoproteins, BODYFAT, HHIP, Materials, determination, SMC4, Blood, Glu, GLU, l(3)61Ea, X Syndrome, Dmel_CG1086, P150, HDL Lipoproteins, REG3, HSPABP, 2610511A05Rik, Protein FAM10A1, Xhip, glc, Fat Pad, BB234005, Glt1, DmGluT1, 2-Aminoglutaric acid, TIG2, HOP, Metabolic Cardiovascular Syndrome, Circuit, Associations, Transcriptional Networks, p150, Antigen, glu, MetS, METS, AW048865, High-density lipoprotein, fatty tissue, fat tissue, t1, dGluCl-alpha, imprinted and ancient gene protein, Transcriptional, Immune Processes, High-Density Lipoproteins, E, Pads, Immune Responses, PPG, BcDNA:HL07853, Genomes, adipose system, alpha-1 Lipoprotein, DmGLUT1, Tissue, FAM10A1, Coxa, FAM10A4, DrosGluCl, Community Health, HLA DRB1 Chains, Metabolic X Syndrome, genetic, HUMRPL29, Dmglut1, DmSMC4, Immune, DRw10, Gene Network, Density Lipoprotein, Protein G18, Pad, 1110007I03Rik, CG7535, Glutaminic acid, GLUCL, associated, Insulin resistance syndrome, Cardiovascular Syndrome, Metabolic syndrome X, coxa, PE-1, HLA-DR1B, kg/m^[2], HLA-DRB1, PAP, DrosGlu-Cl-alpha, Heavy, GluCl, anatomical protrusion, Process, CG13908, familial, Metabolic Syndromes, Cardiovascular Syndromes, 0074/12, Body Fat, adp, Cis, CIS, Quetelet's Index, p150/Glued, G18, Genetic Materials, simple tissue, median, DYNA_DROME, Genetic Material, Pe1, CG11397, DmelCG7535, CIS-1, Hips, Gene Circuit, DmelCG43946, Dm-GluCl, High-Density, RPL29_3_370, HDL, AW555194, 9030605P22Rik, P48, whole genome, PE1, BcDNA.LD20207, Dysmetabolic Syndrome X, Phenotypes, GLP-1, Health, Syndromes, Gene Modules, Regulatory Networks, bA110J1.4, Material, spine, Festa, PBMCs, alpha-Lipoproteins, Metabolic Cardiovascular, Lipoproteins, Preventive Medicine &
