The African Genome Variation Project provides a resource with which to design, implement and interpret genomic studies in sub-Saharan Africa and worldwide. The African Genome Variation Project represents dense genotypes from 1,481 individuals and whole-genome sequences from 320 individuals across sub-Saharan Africa. Using this resource, we find novel evidence of complex, regionally distinct hunter-gatherer and Eurasian admixture across sub-Saharan Africa. We identify new loci under selection, including loci related to malaria susceptibility and hypertension. We show that modern imputation panels (sets of reference genotypes from which unobserved or missing genotypes in study sets can be inferred) can identify association signals at highly differentiated loci across populations in sub-Saharan Africa. Using whole-genome sequencing, we demonstrate further improvements in imputation accuracy, strengthening the case for large-scale sequencing efforts of diverse African haplotypes. Finally, we present an efficient genotype array design capturing common genetic variation in Africa.</pubmed_abstract><pubmed_title>The African Genome Variation Project shapes medical genetics in Africa.</pubmed_title><pubmed_authors>Gurdasani Deepti D, Carstensen Tommy T, Tekola-Ayele Fasil F, Pagani Luca L, Tachmazidou Ioanna I, Hatzikotoulas Konstantinos K, Karthikeyan Savita S, Iles Louise L, Pollard Martin O MO, Choudhury Ananyo A, Ritchie Graham R S GR, Xue Yali Y, Asimit Jennifer J, Nsubuga Rebecca N RN, Young Elizabeth H EH, Pomilla Cristina C, Kivinen Katja K, Rockett Kirk K, Kamali Anatoli A, Doumatey Ayo P AP, Asiki Gershim G, Seeley Janet J, Sisay-Joof Fatoumatta F, Jallow Muminatou M, Tollman Stephen S, Mekonnen Ephrem E, Ekong Rosemary R, Oljira Tamiru T, Bradman Neil N, Bojang Kalifa K, Ramsay Michele M, Adeyemo Adebowale A, Bekele Endashaw E, Motala Ayesha A, Norris Shane A SA, Pirie Fraser F, Kaleebu Pontiano P, Kwiatkowski Dominic D, Tyler-Smith Chris C, Rotimi Charles C, Zeggini Eleftheria E, Sandhu Manjinder S MS</pubmed_authors><name_synonyms>FUL., Fulah, Fula, Fulani, Fula Language</name_synonyms><pubmed_title_synonyms>whole genome, Medical Genetics., African unspecified, Genomes</pubmed_title_synonyms><description_synonyms>microarray.</description_synonyms><pubmed_abstract_synonyms>scale tissue, human being, Health Resource, Diatheses, acetylglucosaminyltransferase-like protein, selection process, peltate hair, Mbp1, Remittent, disease susceptibilities, LARGE1, froggy, Gyltl1a, Human, Plasmodium Infections, School-Age, Susceptibility, Africa, Homo sapiens, Blood Pressures, Associations, myd, Man, Resources, Blood Pressure, study, School-Age Populations, Diversity, Man (Taxonomy), Genetic, like-acetylglucosaminyltransferase, Genomes, Infections, MDDGB6, plant peltate hair, Mbp-1, LARGE, Population, Subsaharan Africa, Genotypes, BPFD#36, diathesis, Fever, School Age Population, African unspecified, Marsh, plasmodiosis, Variation, Marsh Fever, Paludism, High Blood Pressure, Genetic Variations, Disease, Diathesis, Variations, gyltl1b-b, Sub-Saharan Africa, Modern, High Blood Pressures, Plasmodium, Diversities, High blood pressure, Haplotype, Resource, Genetic Diversities., Genogroup, School Age, MDDGA6, mKIAA0609, Genetic Diversities, Infection, scales, KIAA0609, Sub-Saharan, acetylglucosaminyltransferase-like 1A, fg, susceptibility, HTN, Populations, Disease Susceptibilities, gyltl1b, scale, Plasmodium Infection, mdc1d, whole genome, Genetic Diversity, LARGE_HUMAN, School Age Populations, human, Susceptibilities, Hypertension, High, diatheses, disease, Genogroups, MDC1D, Health, like-glycosyltransferase, enr, Modern Man, Remittent Fever, School-Age Population, susceptibilities, hypertension, glycosyltransferase-like protein LARGE1</pubmed_abstract_synonyms></additional><is_claimable>false</is_claimable><name>APCDR AGV Fula</name><description>APCDR AGV Project: Array data from 74 Fula</description><dates><updated>2020-03-03 18:17:22</updated></dates><accession>EGAD00010001054</accession><cross_references><TAXONOMY>9606</TAXONOMY><pubmed>25470054</pubmed><EGA>EGAC00001000237</EGA><EGA>EGAS00001000959</EGA></cross_references></HashMap>
