Previous efforts to locate the Asian origin of Malagasy highlighted Borneo broadly as a potential source, but so far no firm source populations were identified. Here, we have generated genome-wide data from two Southeast Borneo populations, the Banjar and the Ngaju, together with published data from populations across the Indian Ocean region. We find strong support for an origin of the Asian ancestry of Malagasy among the Banjar. This group emerged from the long-standing presence of a Malay Empire trading post in Southeast Borneo, which favored admixture between the Malay and an autochthonous Borneo group, the Ma'anyan. Reconciling genetic, historical, and linguistic data, we show that the Banjar, in Malay-led voyages, were the most probable Asian source among the analyzed groups in the founding of the Malagasy gene pool.Malagasy Genetic Ancestry Comes from an Historical Malay Trading Post in Southeast Borneo.Brucato Nicolas N, Kusuma Pradiptajati P, Cox Murray P MP, Pierron Denis D, Purnomo Gludhug A GA, Adelaar Alexander A, Kivisild Toomas T, Letellier Thierry T, Sudoyo Herawati H, Ricaut François-Xavier FXorganisation.projections, eIF2C2, SEL-10, hCdc4, ago, Hmong American, 1110001A17Rik, Hmong, region or site annotation, lamellae, l(2)k08121, Asian, AGO 2, firm, number, Gene, Korean American, broad, l(2)04845, Pool, process of organ, presence, MRE20, protrusion, FBXW3, lamella, FBXW6, Gene Pools, Filipino American, resilient, Pools, Japanese, tough, CG7439, Asian Indian American, Vietnamese Americans, impenetrable, strong, American, positional, Diversity, Genetic, Vietnamese American, Genomes, long, dAGO2, Filipino, dAGO1, ridges, FBW6, l(2)4845, FBW7, Fbw7, Asians, Fbxo30, genetic, ago2, ago1, Cambodian, Korean, grupos, SEL10, papilla, dAgo1, Cdc4, CDC4, dAgo2, FBXO30, Fbx30, site, Dm Ago1, Ago2, Ago1, laminae, Vietnamese, Chinese, Hmong Americans, constitutitional genetic, Asian Indian Americans, Variation, cdc4, Genetic Variations, FBX30, Gene., DmelCG7439, Linguistic, data, anatomical protrusion, Variations, ago1-1, wide/broad, grupo, Ago-1, Ago-2, Dm Ago2, anatomical process, DmFbw7, DmelCG15010, lamina, familial, anon-WO0257455.29, flanges, anon-WO0118547.345, Diversities, Korean Americans, results, Asian unspecified, group, Cambodian Americans, count in organism, Fbwd6, Americans, CG6671, Red Sea, Genetic Diversities, shelf, hAgo, sequence, Fbxw6, Filipino Americans, AG02, l(2)k00208, Indian American, Asian Americans, flange, region, organ process, Japanese American, CG13452, Chinese American, positional polypeptide feature, Persian Gulf, Asian American, shelves, Rest, Cambodian American, Genetic Diversity, projection, ridge, primary structure of sequence macromolecule, Chinese Americans, Japanese Americans, processes, process, wide, Ago, AGO, ago-2, spine, SCF[Ago], processus, CG15010, inherited genetic, quantitative, hereditary, groupe, DmelCG6671, Gruppe, presence or absence in organismgenetic, familial, inherited genetic, constitutitional genetic, hereditary.falseAMISOrganisation EGAO00000000759EGAO0000000075927381999EGAS00001002565EGAS00001002246EGAD00010001651EGAD00010001200EGAD00010001392EGAC00001000490EGAS00001001841EGAD00010000944EGAC00001001112EGAS00001002569EGAS00001003425EGAD000100013049606
