To investigate how embryonic macrophages regulate iNKT cells during early life, we collected Day 9 whole-colon lamina propria cells after embryonic macrophage depletion and performed both bulk RNA sequencing and single-cell RNA sequencing. We also performed bulk RNA sequencing on distinct colonic stromal cell populations, conventional αβT cells, and iNKT cells under homeostatic early-life conditions to identify factors that directly imprint iNKT cells during this developmental period.</description><dates><publication>2026/04/07</publication></dates><accession>GSE297816</accession><cross_references><GSM>GSM9000219</GSM><GSM>GSM9000218</GSM><GSM>GSM9000217</GSM><GSM>GSM9000205</GSM><GSM>GSM9000227</GSM><GSM>GSM9000226</GSM><GSM>GSM9000204</GSM><GSM>GSM9000225</GSM><GSM>GSM9000203</GSM><GSM>GSM9000202</GSM><GSM>GSM9000224</GSM><GSM>GSM9000223</GSM><GSM>GSM9000201</GSM><GSM>GSM9000222</GSM><GSM>GSM9000200</GSM><GSM>GSM9000189</GSM><GSM>GSM9000188</GSM><GSM>GSM9000221</GSM><GSM>GSM9000220</GSM><GSM>GSM9000209</GSM><GSM>GSM9000208</GSM><GSM>GSM9000207</GSM><GSM>GSM9000206</GSM><GSM>GSM9000216</GSM><GSM>GSM9000215</GSM><GSM>GSM9000214</GSM><GSM>GSM9000213</GSM><GSM>GSM9000212</GSM><GSM>GSM9000211</GSM><GSM>GSM9000199</GSM><GSM>GSM9000210</GSM><GSM>GSM9000198</GSM><GSM>GSM9000197</GSM><GSM>GSM9000196</GSM><GSM>GSM9000195</GSM><GSM>GSM9000194</GSM><GSM>GSM9000193</GSM><GSM>GSM9000192</GSM><GSM>GSM9000191</GSM><GSM>GSM9000190</GSM><GPL>19057</GPL><GPL>21273</GPL><GPL>24247</GPL><GSE>297816</GSE><taxon>Mus musculus</taxon></cross_references></HashMap>
