a5b1 integrin integrin (75 µg) at a concentration of 0.5 mg/ml in 10 mM Tris, 150 mM NaCl, 10 mM EDTA, 0.06 % Triton X-100, pH 7.4, was reduced for 30 min at 56 °C with 100 mM DTT and processed using the modified filter-aided sample preparation (FASP) method {Wiśniewski, 2009 #43}. In short, reduced sample was divided into three equal parts, with each part transferred to an individual 30 kDa MWCO Pall Nanosep centrifugation filter (Pall Corporation). Filters were washed twice with digestion buffer (1 % SDOC in 50 mM TEAB). An additional wash with digestion buffer was performed after the alkylation of the samples with 18 mM IAM for 30 min at room temperature (in the dark). Four different enzymes were selected for proteolysis to provide an optimal access to glycansthe glycosylation sites. Individual filters were incubated with 75 µl of digestion buffer containing either one of the selected enzymes or enzyme combinations, i.e., (i) 0.25 µg trypsin overnight followed by extra incubation with 0.25 µg trypsin for 3 h, both at 37 °C,  (ii) 0.5 µg chymotrypsin over night at room temperature, and (iii) 0.4 µg GluC overnight followed by incubation with 0.5 µg AspN for 3 h, both at 37 °C. Proteolytic peptides were collected by centrifugation and filters were additionally washed with 35 µl of 50 mM TEAB to ensure that all material was eluted from the filters. Neuraminidase treated a5b1 integrin (115 µg) at 0.5 mg/ml in 10 mM Tris, 150 mM NaCl, 10 mM EDTA, 0.06 % Triton X-100, pH 7.4, was digested using the same procedures as described above, adjusted for higher amount of starting material, i.e., (i) 0.3 µg trypsin overnight followed by extra incubation with 0.3 µg trypsin for 3 h, both at 37C, (ii) 0.5 µg chymotrypsin over night at room temperature, and (iii) 0.5 µg GluC overnight followed by incubation with 0.7 µg AspN for 3 h, both at 37 °C.   All proteolytic preparations were first purified using HiPPR™ spin columns, followed by acidification with 10 % TFA to remove remaining SDOC.  All peptide preparations were desalted using Pierce peptide desalting spin columns (Thermo Scientific) prior to LC-MS/MS analysis. The detergent free preparations were dried down and reconstituted to final concentration of 0.7 µg/µl in 2 % ACN, 0.1 % FA for LC-MS analysis.  To evaluate the presence of O-glycosylation, one third of the purified peptide material from each proteolytic preparation of the neuraminidase treated a5b1 integrin was further treated overnight at 37 oC with 20 units of recombinant PNGaseF in 20 µl of 50 mM TEAB (Promega.com), desalted using peptide desalting spin columns, dried down and reconstituted in 2 % acetonitrile (ACN) in 0.1 % formic acid (FA) for LC-MS analysis. Digested samples were analyzed on an QExactive HF mass spectrometer interfaced with Easy-nLC1200 liquid chromatography system (Thermo Fisher Scientific). Peptides were trapped on an Acclaim Pepmap 100 C18 trap column (100 μm x 2 cm, particle size 5 μm, Thermo Fischer Scientific) and separated on an in-house packed analytical column (75 μm x 300 mm, particle size 3 μm, Reprosil-Pur C18, Dr. Maisch) using a gradient from 7 % to 50 % B over 75 min, followed by an increase to 100 % B for 5 min at a flow of 300 nL/min, where Solvent A was 0.2 % FA and solvent B was 80 % ACN in 0.2 % FA. The instrument operated in data-dependent mode where the precursor ion mass spectra were acquired at a resolution of 120,000 for two separate m/z ranges, 375-1,500 and 600-2,000. The 10 most intense ions with charge states 2 to 5 were selected for fragmentation using higher-energy collision dissociation (HCD) at the normalized collision energy settings of 28. The isolation window was set to 3 m/z and dynamic exclusion to 10 ppm for 20 s. MS2 spectra were recorded at a resolution of 30,000 with maximum injection time set to 110 ms.</sample_protocol><repository>Pride</repository><quantification_method></quantification_method><modification></modification><data_protocol>The acquired data were analyzed using Proteome Discoverer version 2.2 and 2.4 (Thermo Fisher Scientific). Database searches were performed with either Byonic (Protein Metrics) or Mascot as search engines. Initially the data were searched with Mascot against the Uniprot Rodentia database to evaluate the purity of the protein preparations. All glycoproteomic searches were then performed with Byonics against a smaller custom database (12,484 entries) containing a5 and b1 integrins sequences (Uniprot A0A0G2K1E2 and A0A0G2JSK5, respectively). Precursor mass tolerance was set to 10 ppm and fragment mass tolerance to 30 ppm. Tryptic peptides with up to two missed cleavages and chymotryptic peptides with up to five missed cleavages were accepted. Variable modification of methionine oxidation and fixed cysteine alkylation were allowed. Semi-specific cleavage settings were used for AspN/GluC preparations as searches with simultaneous C- and N-terminal cleavages are not allowed by Proteome Discoverer.  Different N-glycosylation databases were used depending on the type of preparation, i.e., with or without sialic acid containing structures. The databases were optimized, based on the detected oxonium ions and the available knowledge of the N-glycan biosynthesis, to allow for all expected N-glycans but with consideration of the search space size. Target decoy was used for PSM validation. Prior to the final assignment, the identified glycosylated peptides were manually evaluated based on the observed fragmentation pattern, the number of glycolforms per site, the number of PSM per glycoform, and the retention time windows for the different glycoforms (at the same site). The extracted ion chromatogram (EIC) peak intensities were used to determine the glycoform abundances, expressed as percent of total signal for all modified and non-modified peptides sharing the same
