This mixture was loaded onto pre-equilibrated Pierce streptavidin agarose beads (100 μL, Thermo Scientific) and incubated for 2 hours on an end-over-end rotator. Afterward, the beads were washed sequentially with 200 μL of 0.2% SDS in DPBS, followed by 2 times with 200 μL DPBS and 2 times with 200 μL DI water. The beads were resuspended in 200 μL of the trypsin digestion buffer (1 M urea, 50 mM Tris, 1 mM CaCl2, pH 8.0), and 5 μg of trypsin/Lys-C Mix (Promega) was added. It was incubated overnight using a thermomixer (37 oC, 400 rpm). The digested solution was collected, and the beads were washed with an additional 100  μL water. The solution was acidified by adding formic acid (final concentration 0.4%). The solution was desalted using a homemade C18 stage-tipliv and dried in a vacuum concentrator for subsequent LC-MS/MS analyses. All proteomic samples were analyzed with a Q Exactive Plus Orbitrap mass spectrometer (Thermo Scientific) in combination with a nanoelectrospray ion source (EASY-Spray). Following drying, samples were resuspended in an aqueous solution of 2% acetonitrile and 0.05 % TFA and subsequently loaded to the LC-MS/MS. Digested peptides were separated using a C18 column (PepMap RSLC C18, 2 μm, 100 Å, 75 μm * 50 cm) with a gradient of acetonitrile (from 4% to 32.5% over 120 minutes) in aqueous 0.1% formic acid at a flow rate of 300 nL/min. MS2 analysis involved precursor ion scanning of MS spectra (m/z 400 ~ 2000) in the Orbitrap at a resolution of 70,000 at m/z 400, with an internal lock mass. The top 15 ions were isolated and fragmented by high-energy collision-induced dissociation (HCD). All the experiments were carried out in triplicates.  For individual protein analysis, 400 ng to 1 μg of trypsin-digested proteins were analyzed. For digestion, Pierce Trypsin Protease (MS grade, Thermo Scientific) was used following the in-solution digestion protocol from the manufacturer with a minor modification. For peptide separations, an LC gradient of acetonitrile (from 4% to 23% over 50 minutes) in aqueous 0.1% formic acid was used. Trypsin/LysC (Maximum of 2 missed cleavage)  E. coli K12 database (Uniprot UP000000625, Ver. Apr. 2022)  Fixed modification: Carbamidomethylation (Cys)  Variable modification: Oxidation (Met)  Match-between-run LFQ (label-free quantification) for quantification.  For pHis site identification, phosphorylation (Ser, The, Tyr, and His) was searched as variable modification, following the reported parameter.10  For pPyp-BP site identification, PTM change of C(23)H(22)O(6)N(3)P was searched as a variable modification for all amino acid residues. While the roles of pHis acceptors are well-documented in bacterial cell signalling and metabolism, the presence and functions of additional pHis acceptors remain largely unknown. In this study, we introduce a chemoproteomic strategy leveraging a stable analogue of 3-pHis to identify 13 putative pHis acceptors in &lt;i>Escherichia coli&lt;/i>. Among these, we identified phosphofructokinase-1 (PfkA), a central enzyme in glycolysis, as a pHis acceptor phosphorylated at His249 by phosphocarrier protein HPr (PtsH). This phosphorylation, modulated by carbon source availability, inhibited PfkA's kinase activity, while the pHis-specific phosphatase signal inhibitory factor X (SixA) reversed the effect, restoring the kinase function. Our findings reveal a novel regulatory mechanism in which histidine phosphorylation dynamically controls a key glycolytic enzyme, implicating a broader role for pHis in bacterial regulation of glycolysis</name><description>Histidine phosphorylation is an underexplored form of protein phosphorylation. Despite the widespread existence of phosphohistidine (pHis) sites, particularly in bacteria, their phosphorylation regulation and physiological functions remain poorly understood. In this study, we developed a chemoproteomic strategy employing a stable pHis analog to identify pHis-recognizing proteins in Escherichia coli. Our probe successfully labeled known pHis-recognizers and revealed many putative pHis acceptors, including  phosphofructokinase-1 (PfkA), a key glycolytic enzyme. We demonstrated that PfkA undergoes histidine phosphorylation at His249 mediated by the phosphocarrier protein PtsH, thereby reducing enzyme activity. This phosphorylation was reversed by the pHis-specific phosphatase SixA, which restored the PfkA activity. Our findings reveal a novel posttranslational regulatory mechanism affecting glycolysis, implicating a broader role of histidine phosphorylation in bacterial metabolic
