IPMSs experiments were performed label-free and in triplicates. For whole cell extract IP/MSs, 2x107 cells/IP were standardly extracted in TN extraction buffer (50 mM HEPES pH 7.4, 100 mM NaCl, 0.5% v/v Triton X-100, 0.5% NP-40, 5mM MgCl2, 10% Glycerol) freshly supplemented with 1x protease inhibitors (Roche). Lysates were sheared by sonication (3 x 5 s, amplitude 1, Branson sonifier 250) and cleared by centrifugation at 18,000 rcf for 20 min at 4°C. Clarified lysates were incubated 2 hr at 4ºC with Anti-FLAG magnetic beads prepared with anti-FLAG M2 antibodies (Sigma F3165) conjugated to Dynabeads M-270 Epoxy (Invitrogen). Clarified lysates were incubated 2 hr at 4ºC with anti-FLAG M2 (Sigma, F3165) or Anti-Myc (Abcam, ab32) antibodies and Dynabeads Protein G for Immunoprecipitation (Invitrogen) for IPWB analyses. Beads were washed 3 times with TN extraction buffer, transferring beads to a fresh tube with the final wash. Next, beads were resuspended in TN buffer and either mock-treated or treated with ~ 250 units of Benzonase (Sigma) at 25°C for 20 min in a thermomixer at 1200 rpm. The beads were then washed twice with wash buffer (20 mM Tris/HCl pH8 and 2 mM CaCl2) and proteins were eluted in SDS buffer (2 % SDS, 100 mM Tris pH 6.8, 10 % glycerol) or low pH solution (0.1 M Glycine/HCl pH2.5) at 25°C, shaking for 5 min and adjusted to pH 7-8 by adding 1M Tris/HCl pH8. MS sample preparations were performed with the protein aggregation capture (PAC) procedure employing proteolytic digestion on MagResyn HILIC beads.   Proximity labeling with mini-Turbo HA-mTurbo-ZCCHC8 cells were generated by CRISPR/Cas9 Knock-in. In vivo proximity labelling was stimulated by supplementing the media with 50 µM biotin for 1 hour. WT untagged cells were used in parallel as negative controls. Cells were lysed in RIPA-buffer (10 mM Tris pH 7.5, 150 mM NaCl, 0.1% SDS, 0.5% sodium deoxycholate, 1% v/v Triton X-100) freshly supplemented with protease inhibitors. Lysates were sheared by sonication (3 x 5 s, amplitude 2) and cleared by centrifugation at 14,000 rcf for 10 minutes. Biotinylated proteins were enriched by incubating with Streptavidin magnetic beads (Pierce, ThermoFisher) for 2 hours at 4°C. Beads were then transferred to the KingFisher system (ThermoFisher) and washed 2 times with RIPA-buffer, 2 times with Tris-buffer (50 mM Tris, pH 7.5, 150 mM NaCl) and one time with 1M KCl, with 100 mM Na2CO3, and with 2 M urea. MS data were acquired by Data Dependent Acquisition (DDA) and searched against the reviewed sequences from the Uniprot mouse proteome database using MaxQuant, with "match between runs" and "Label-free quantification" enabled. This Microprocessor-NEXT variant also targets stem-loop-containing RNAs expressed from other genomic regions, such as enhancers. By contrast, Microprocessor does not contribute to the turnover of less structured NEXT substrates.
