Effects of a protein kinase C epsilon inhibitor on insulin signalling in lipid-treated HepG2 hepatocytes and glucose tolerance in fat-fed mice. Eur J Pharmacol. 2025; 997: 177465). Brieﬂy, 1 µg of protein prepared in SDC buffer (1% sodium deoxycholate, and 100 mM Tris-HCl pH 8.5) was reduced and alkylated with tris(2-carboxyethyl)phosphine and chloroacetamide and digested with Lys-C and trypsin. Phosphopeptides were enriched by binding to TiO2 beads (GL Sciences, Japan) and unbound peptides were removed and used for total proteomic analysis after sample cleanup using SDB-RPS stage tips (Harney et al., 2019). Phosphopeptides were washed and eluted from TiO2 beads and then cleaned up using SDB-RPS stage tips  (Humphrey et al., 2018). All peptides were subjected to liquid chromatography-tandem mass spectrometry using an in-house fabricated 50 cm column (75 µM ID), packed with 1.9 µM C18 ReproSil Pur AQ particles (Dr. Maisch HPLC GmbH, Ammerbuch, DEU) with a Dionex U3000 HPLC (Thermo Fisher Scientific), interfaced with an Orbitrap Exploris 480 mass spectrometer (Thermo Fisher Scientific). Column temperature was maintained at 60 °C with a Sonation column oven. Peptides were separated using a binary buffer system comprising 0.1% formic acid (buffer A) and 80% ACN plus 0.1% formic (buffer B), at a ﬂow rate of 300 nl/min, with a gradient of 3–40% buffer B over 66 min, followed by 40-60% buffer B over 2 min, 60-98% buffer B over 2 min and 98% buffer B held over 2 min. Phosphopeptides were analysed with one full scan (350–1400 m/z, R = 120,000) at a target of 3e6 ions, followed by 48 data-independent acquisition (DIA) MS/MS scans (350–1022 m/z) with higher-energy collisional dissociation (HCD) (target 3e6 ions, max injection time 22 ms, isolation window 14 m/z, 1 m/z window overlap, normalized collision energy (NCE) 25%), with fragments detected in the Orbitrap (R = 15,000). Total proteome peptides were separated using the same gradient, and analysed with one full scan (350–2000 m/z, R = 120,000) at a target of 3e6 ions, followed by 20 data-independent acquisition (DIA) MS/MS scans (350–1650 m/z) with higher-energy collisional dissociation (HCD) (target 3e6 ions, isolation window 44 m/z, 0 m/z window overlap), with fragments detected in the Orbitrap (R = 30,000)."],"repository":["Pride"],"quantification_method":["Not available"],"modification":[""],"data_protocol":["Raw spectral data from enriched phosphopeptides were analysed using Spectronaut (v 19.0.240606.62635). Data were searched using directDIA against the Mouse UniProt Reference Proteome database (March 2024 release), with default settings and ‘PTM localisation’ filtering turned on. Total proteomics data were processed using DIA-NN (v1.8) (Demichev et al., 2020) as described in (Harney et al., 2023). All proteomic data were analysed in R (version 4.3.1) Peptide intensities were log2 transformed and median normalised by sample. Non-class I phosphopeptides (maximum localisation score across samples ≤0.75) were then removed. Proteins and phosphopeptides were filtered for missing values with peptides containing over 50% missing values over all samples removed. Limma (Ritchie et al., 2015) was used to determine differentially abundant proteins/phosphoproteins using the eBayes setting with trend = T, robust = T. P values were corrected for multiple hypothesis testing using the standard Benjamini Hochberg correction (FDR). AgRP neurons within the arcuate nucleus (ARC) of the hypothalamus can affect glucose homeostasis acutely, in addition to their role in energy homeostasis. We therefore deleted PKCε specifically in AgRP neurons to examine its effects at this site.<h4>Methods</h4>Fat-fed AgRP-PKCε<sup>-/-</sup> mice were subjected to glucose tolerance tests and euglycaemic-hyperinsulinaemic clamps. c-Fos and tyrosine hydroxylase were used as markers to map neuronal activity in serial brain sections. Transcriptional changes in liver and adipose tissue were examined by qRT-PCR while alterations in protein levels and phosphorylation were determined by immunoblotting and mass spectrometry.<h4>Results</h4>Fat-fed AgRP-PKCε<sup>-/-</sup> mice exhibited improved glucose tolerance but not insulin sensitivity determined by clamp. c-Fos mapping demonstrated that glucose challenge resulted in greater activation of neurons in the paraventricular nucleus (PVN) in AgRP-PKCε<sup>-/-</sup> mice, but reduced expression of tyrosine hydroxylase in the PVN, suggestive of reduced sympathetic outflow. This was associated with a reduction in hormone sensitive lipase phosphorylation and plasma fatty acid levels. Proteomic analysis indicated overlapping alterations in proteins and protein phosphorylation in adipose tissue and liver, consistent with changes in a common, potentially neuronal, cell type.<h4>Conclusions</h4>Ablation of PKCε in AgRP neurons improves glucose homeostasis in fat-fed mice. This appears to be mediated through glucose sensing mechanisms, potentially reducing sympathetic outflow from the hypothalamus to tissues such as adipose, reducing lipolysis to indirectly lower
