the stationary phase. Cells were removed from culture supernatants by centrifugation and filtration through 0.2 µm membranes. Proteins in cell-free supernatants were enriched by precipitation with pre-hydrolyzed Strata Clean resin (Agilent) as described previously [34]. Resin-bound proteins were washed and electroeluted by SDS-PAGE. Proteins were then digested in-gel with trypsin, eluted in water, and purified with C18 tips (Pierce) according to the manufacturer’s instructions. For Liquid Chromatography (LC)-MS/MS analyses, peptides were separated by reversed-phase column chromatography using an EASY nLC II instrument (Thermo Fisher Scientific) and self-packed columns (OD 360 μm, ID 100 μm, length 20 cm) filled with 3 µm diameter C18 particles (Dr. Maisch). Following loading 0.1% acetic acid in water, the peptides were separated by applying a binary nonlinear gradient with acetonitrile in 0.1% acetic acid for 180 min. The LC equipment was coupled to an LTQ Orbitrap Velos-Pro mass spectrometer (Thermo Fisher) with a spray voltage of 2.6 kV. After a survey scan in the Orbitrap (r = 30,000), MS/MS data were recorded for the 20 most intense precursor ions in the linear ion trap. Singly charged ions were not considered in the MS/MS analysis. The lock-mass option was enabled in all analyses."],"repository":["Pride"],"quantification_method":[""],"modification":[""],"data_protocol":["MS/MS spectra were analyzed against a customized protein database comprising all predicted amino acid sequences from the genomes of the LIBA isolates, the reference C. difficile strains listed in Supplementary Table 1, and C. difficile Semix9 —a cryptic clade C-III environmental isolate with a fully resolved genome that carries a CDT locus on an episomal extrachromosomal element resembling a bacteriophage (Riedel et al. 2017). This custom database was demultiplexed using CD-Hit v4.8.1 (Li & Godzik 2006) by applying a “global sequence identity” threshold of 0.95. Raw MS/MS data were searched against a custom protein database using MaxQuant v2.2.2.0 (Cox et al 2008), which included common laboratory contaminants and reversed sequences for false discovery rate (FDR) estimation. Search parameters were configured for trypsin/P-specific digestion with up to two missed cleavages, and methionine oxidation and N-terminal acetylation were set as variable modifications. Matching between runs was enabled with default settings. Both protein and peptide-spectrum match (PSM) FDRs were controlled at 1% (FDR = 0.01). Protein identification required a minimum of two unique peptides. Label-free quantification (LFQ) was performed using the MaxLFQ algorithm, with a minimum ratio count of 2 and quantification based exclusively on unique peptides (Cox et al. 2014). While C. difficile exhibits substantial diversity, functional studies have focused on a limited number of isolates, overlooking other genomospecies within the genus. We describe five isolates from patients suspected of having CDI who tested negative for the PaLoc marker gene tcdC. Through genomic, proteomic, and phenotypic analyses, we demonstrate that they correspond to three novel toxin-producing species, designated as Clostridioides cryptodifficilis sp. nov., Clostridioides divergens sp. nov., and Clostridioides subdifficilis sp. nov. These species are distinguished by unique MALDI-ToF signatures, metabolic capabilities, and genomic and proteomic architectures, underscoring their clear taxonomic and functional divergence from C. difficile. They secrete functionally active TcdB7 or TcdB11, as demonstrated by cytotoxicity assays in cultured cells and in vivo using the mouse ileal loop model, implicating them in disease pathology, albeit with lower virulence than C. difficile. Our findings expand the known diversity of TcdB-producing Clostridioides and have direct implications for diagnostics, surveillance, and clinical management of diarrheal
