Duplicate biological experiments (n=2) were performed with reciprocal incorporation of SILAC isotopes. Samples containing complex protein mixtures from mitoplasts or mitochondrial extracts of cells were resolved by SDS-PAGE and each gel lane (2 per sample) excised in 10, 11 or 12 equal sized gel pieces. These gel pieces were digested with either chymotrypsin or trypsin. Alternatively, eluates from affinity purified samples were precipitated with 20x vol. of cold ethanol, then redissolved in buffer containing 50 mm ammonium bicarbonate and proteolyzed with either trypsin or chymotrypsin. All peptide digests were analyzed by LC/MS/MS using a reverse phase nano LC system (Easy nLC1000 (Thermo Scientific) Acclaim PepMap C18 (50 µm x 15 cm), an acetonitrile gradient in 0.1% (v/v) formic acid and coupled to a Q-Exactive (plus) mass spectrometer.</sample_protocol><repository>Pride</repository><quantification_method>Not available</quantification_method><modification></modification><data_protocol>Protein quantitation. Relative quantitation of proteins in SILAC samples was performed by mass spectrometric analysis of tryptic and chymotryptic peptide digests of proteins. Peptide mass data were analyzed with MaxQuant version 2.0.1.0, and the integrated Andromeda search engine employing a Uniprot human protein database (January 2021 or January 2022) modified to include mature forms of ATP5IF1, denoted as IF1-M1, -M2 and -M3, with N-terminal residues Phe-25, Gly-26 and Ser-27, respectively and a mature ATP synthase c-subunit. Where required, the protein ratios for the Uniprot entry Q96HJ9 (ATP synthase assembly factor FMC1) were calculated manually with data located in the MaxQuant evidence file, using only peptide ratios for isoform-1 and identified in the expected gel slice(s), and excluding those peptides specific for the larger isoform-2 which also occur in an unrelated entry Q9Y383 (LUC7L2). All manually calculated ratios represent the median of the assigned specific peptide ratios, where MaxQuant ISO-MSMS peptide values were used only if fewer than three peptide ratios were obtained by MULTI-MSMS. The machine consists of a rotor and an interacting stator. Turning of the rotor driven by a transmembrane proton motive force effects a cycle of structural changes in the catalytic part of the stator, producing three ATP molecules per rotation. Here, to establish how the stator and rotor are assembled, we deleted subunits and known assembly factors from human cells, purified and accumulated assembly intermediate complexes, and characterized them by gel analysis and mass spectrometry, allowing us to propose pathways of assembly of the rotor and the catalytic F1-module of the stator. These observations provide opportunities for further development by structural analysis of the accumulated intermediates.
