ChIP-seq for identifying molecules associated with sound vibration in plant

Project description:Plant can perceive and respond natural sound vibration (SV). Artificial SV also served as a novel trigger of induced resistance, although approaches for activating such plant innate immunity intensively studied on the use of biological and chemical agents (BCA). Artificial SV pre-treatment protected Arabidopsis thaliana seedlings against insect pests and fungal pathogens. However, SV-mediated epigenetic modulation remains unexplored while CBA-mediated induced resistance is known as a complicated process involving epigenetic regulation. Here, we performed a ChIP-seq analysis to understand the role of 10 kHz SV-mediated epigenetic modification in induced resistance against a soil-borne pathogenic bacterium Ralstonia solanacearum.

The expression profiling studies of SDIR1 overexpression plants and sdir1 mutants infected with P. syringae pv. tomato (DC3000) in comparison with wild-type control plants was conducted for plants three weeks after germination. Transcriptome data show that SDIR1 plays key role in suppression of salicylic acid (SA) mediated defense to cause susceptibility against biotrophic or hemi-biotrphic pathogens and resistance against necrotrophic pathogens.

Microarray comparison of gene expression in Arabidopsis Columbia-0 and ibi1-1 plants in response to beta-amino butyric acid and Hyaloperonospora arabidopsidis

Project description:Beta-amino butyric acid (BABA) is an endogenous stress signalling molecule in plants. External application (e.g. by soil-drenching) of BABA induces high levels of resistance in Arabidopsis (and other plants) against the oomycete pathogen Hyaloperonospora arabidopsidis. However, high doses of BABA also trigger a metabolic stress response and stunt plant growth. Perception of BABA is mediated by the protein IBI1. The ibi1-1 mutant is deficient in BABA-induced resistance, but hypersensitive to BABA-induced stress. To identify pathways that contribute to BABA-induced resistance and stress, respectively, we compared the transcriptome of Arabidopsis wild-type and ibi1-1 mutant plants after pre-treatment with water or BABA, followed by inoculation with Hyaloperonospora arabidopsidis (or mock).

Gene expression profiling of antigen-specific T cells upon CCR9 knockdown in MCF7 cells.

Project description:Tumor cells are known to express immune-inhibitory ligands on their surface to mediate resistance against cytotoxic T lymphocytes. Using a high-throughput RNAi screening assay, we identified CCR9 as a potent tumor-specific immune checkpoint molecule that inhibited T cell-mediated tumor lysis. To understand the mode of CCR9-mediated immune resistance, MCF7 tumor cells were transfected with control or CCR9-specific siRNAs for 72 hours and co-cultured with survivin antigen-specific T cells for an additional 12 hours. T cells were then purified from the co-culture and total RNA was isolated for gene expression analysis.

Selection of tumor resistant variants following sustained NK-mediated immune stress

Project description:Resistance of tumor cells to cell-mediated cytotoxicity remains a drawback in the immunotherapy of cancer and its molecular basis is poorly understood. To investigate the acquisition of tumor resistance to cell-mediated cytotoxicity, resistant variants were selected following long term NK cell selection pressure. We found that these variants are resistant to NK cell-mediated lysis but still sensitive to autologous cytotoxic T lymphocytes or cytotoxic drugs. This resistance seems to be dependent, at least partly, of an alteration of the target cell recognition by NK effector cells, but does not appear to involve any alteration of KIR, DNAM1 or NKG2D ligands expression on resistant cells nor the induction of a protective autophagy. To gain further insight into the molecular mechanisms underlying the acquired tumor resistance to NK cells-mediated cytotoxicity, we have conducted a comprehensive analysis of the variants transcriptome. Comparative analysis identified an expression profile of genes that best distinguished resistant variant from parental sensitive cancer cells with candidate genes putatively involved in NK cell-mediated lysis resistance, but also in adhesion, migration and invasiveness including up-regulated genes such as POT1, L1CAM or ECM1 and down-regulated genes like B7-H6 or UCHL1. Consequently, the selected variants did not only display resistance to NK cell-mediated lysis but also exhibited more aggressive properties. The present studies emphasize that NK cells expand far beyond the simple killing of malignant cells and may be important effectors during cancer immunoediting.This study aims to compare transcriptome of T1_ref cells (2 triplicates samples untreated versus 2 triplicate samples of T1 after cocultured with NK cells).

Comparative transcriptional analysis of Staphylococcus epidermidis biofilm matrix variants in human platelet concentrates

Project description:This study is focused on understanding the molecular basis of protein- and polysaccharide intercellular adhesin (PIA)- mediated biofilm formation by S. epidermidis in PCs. Comparative transcriptomic analysis of S. epidermidis PIA- biofilm positive (AZ22, AZ39) and PIA+ biofilm positive (ST02) strains was performed using a RNAseq approach. Pathway enrichment analysis revealed cellular component GO term (AZ22), two KEGG pathways (AZ39), and two molecular function GO term and 8 KEGG pathways (ST02) were enriched. Remarkably, glutamate biosynthesis and tricarboxylic acid cycle (TCA) genes were upregulated in AZ22 and AZ39, respectively whereas arginine deiminase (ADI) pathway genes were downregulated in ST02. Moreover, genes conferring resistance against antimicrobial peptides (AMPs) and antibiotics such as lysostaphin, fusidic acid and tetracycline were upregulated, thus implying their increased resistance in S. epidermidis grown in PCs. Notably, expression of genes conferring resistance against aminoglycoside (in AZ22) and methicillin (in AZ39 and ST02) were downregulated. This study provided an overview, how biofilm-mediated virulence, antibiotic resistance and metabolic pathways are interlinked and reprogrammed during biofilm maturation in PCs which will be intriguing in development of novel preventive strategies against S. epidermidis transfusion-transmitted infections.
