Vitis riparia, the only grapevine native to the upper Midwest region of the United States, is widely used in scion and rootstock breeding; however, it is not considered drought tolerant. In this study, RNA-Seq data were generated from grapevine root/shoot under WD and well-watered (control (C)) conditions to compare root signaling and shoot responses to water deficit.

Project description:Downy mildew, caused by the obligate biotrophic oomycete Plasmopara viticola, is one of the most destructive grapevine diseases worldwide, constituting a major challenge to viticulture. Because an increasing number of pesticides are removed from market due to their impact on human health and/or the environment, there is an increasing need for alternative strategies to control fungal diseases. Silica nanoparticles (SiO2 NPs) and Frangula anlus extract (Fa) are emerging as promising tools for sustainable plant disease management. While their ability to enhance disease resistance has been demonstrated in several crop species, their potential in grapevine (Vitis vinifera) remains poorly investigated. In this study, foliar application of SiO2 NPs and Fa significantly reduced P. viticola infection in grapevine under both controlled and field conditions. Among multiple assays to characerize their effects, transcriptomic response of SiO2 NP-treated and Fa-Treated, infected and non-infected leaves were evaluated and compared to transcriptomic response of acibenzolar-S-methyl (B) treatment, a well known plant-defence activator. Overall, these findings provide new insights into SiO2 NP-induced and Fa-induced responses in grapevine and highlight their potential for sustainable disease management.

Project description:Grapevine rootstock 1616C shoots were sterilized and cultured on Murashige & Skoog (MS) medium containing 2% sucrose (w/v). Plantlets were grown in a growth chamber with a 16-h light/8-h dark cycle for 10 weeks at 25 °C. Plantlets with 4–5 leaves were chosen for use in stress treatments. Experiments were conducted with treatment groups: The control (C, without any chemical treatment), TM (treated with 5 μg mL-1 tunicamycin (TM)) and salt (treated with 400 mM NaCl). Microarray analysis was performed and we investigated transcript profiles in leaves of the salt-tolerant grapevine rootstock 1616C under salt- and ER-stress at 6 and 24 hours

Project description:MicroRNAs (miRNAs) are a class of non-coding RNA molecules which have significant gene regulation roles in organisms. The advent of new high throughput sequencing technologies has enabled the revelation of novel miRNAs. Although there are two recent reports on high throughput sequencing analysis of small RNA libraries from different organs of two grapevine wine varieties, there were significant divergence in the number and kinds of miRNAs sequenced in these studies. More sequencing of small RNA libraries is still important for the discovery of novel miRNAs in grapevine. Here, we initially constructed a small RNA library of flower and fruit tissues of a table grapevine cultivar ‘Summer Black’ and performed sequencing and analysis of sRNAs using the Illumina Solexa platform, expecting to discover more miRNAs related to the development of grapevine flowers and berries and the formation of dessert quality in grapevine berries. Totally, 130 conserved grapevine miRNA (Vv-miRNA) belonging to 28 Vv-miRNA families were validated, and 92 novel potential grapevine-specific ones representing 80 unique ones were first discovered. Forty-two (48.84%) of the novel miRNAs possessed differential semi-quantitative PCR expression profiles in various grapevine tissues that could further confirm their existence in the grapevine, among which twenty were expressed only in grapevine berries, indicating some fruit-specificity. 130 target genes for 46 novel miRNAs could be predicted. The locations of these potential target genes on grapevine chromosomes and their complementary levels with the corresponding miRNAs were also analyzed.

Project description:MicroRNAs (miRNAs) play a important part in post-transcriptional gene regulation and have been shown to control many genes involved in various biological and metabolic processes. There have been extensive studies to discover miRNAs and analyze their functions in model plant species, such as Arabidopsis and rice and other plants. However, the number of miRNAs discovered in grape is relatively low and little is known about miRNAs responded gibberellin during fruit germination. In this study, a small RNA library from gibberellin grape fruits was sequenced by the high throughput sequencing technology. A total of 16,033,273 reads were obtained. 812,099 total reads representing 1726 unique sRNAs matched to known grape miRNAs. Further analysis confirmed a total of 149 conserved grapevine miRNA (Vv-miRNA) belonging to 27 Vv-miRNA families were validated, and 74 novel potential grapevine-specific miRNAs and 23 corresponding novel miRNAs* were discovered. Twenty-seven (36.5%) of the novel miRNAs exhibited differential QRT-PCR expression profiles in different development gibberellin-treated grapevine berries that could further confirm their existence in grapevine. QRT-PCR analysis on transcript abundance of 27 conserved miRNA family and the new candidate miRNAs revealed that most of them were differentially regulated by the gibberellin, with most conserved miRNA family and 26 miRNAs being specifically induced by gibberellin exposure. All novel sequences had not been earlier described in other plant species. In addition, 117 target genes for 29 novel miRNAs were successfully predicted. Our results indicated that miRNA-mediated gene expression regulation is present in gibberellin-treated grape berries. This study led to the confirmation of 101 known miRNAs and the discovery of 74 novel miRNAs in grapevine. Identification of miRNAs resulted in significant enrichment of the gibberellin of grapevine miRNAs and provided insights into miRNA regulation of genes expressed in grape berries. Project description:One of the most economically important grapevine diseases is Downy mildew (DM) caused by the oomycete <i>Plasmopara viticola</i>. A strategy to reduce the use of fungicides to compensate for the high susceptibility of <i>V. vinifera</i> is the selection of grapevine varieties showing pathogen-specific resistance. We applied a metabolomics approach to evaluate the metabolic modulation in mono-locus resistant genotypes carrying one locus associated with <i>P. viticola</i> resistance (<i>Rpv</i>) (BC4- <i>Rpv1</i>, Bianca- <i>Rpv3-1</i>, F12P160- <i>Rpv12</i>, Solaris- <i>Rpv10</i>), as well as in pyramided resistant genotypes carrying more than one <i>Rpv</i> (F12P60- <i>Rpv3-1; Rpv12</i> and F12P127- <i>Rpv3-1, Rpv3-3; Rpv10</i>) taking as a reference the susceptible genotype Pinot Noir. In order to understand if different sources of resistance are associated with different degrees of resistance and, implicitly, with different responses to the pathogen, we considered the most important classes of plant metabolite primary compounds, lipids, phenols and volatile organic compounds at 0, 12, 48, and 96 h post-artificial inoculation (hpi). We identified 264 modulated compounds; among these, 22 metabolites were found accumulated in significant quantities in the resistant cultivars compared to Pinot Noir. In mono-locus genotypes, the highest modulation of the metabolites was noticed at 48 and 96 hpi, except for Solaris, that showed a behavior similar to the pyramided genotypes in which the changes started to occur as early as 12 hpi. Bianca, Solaris and F12P60 showed the highest number of interesting compounds accumulated after the artificial infection and with a putative effect against the pathogen. In contrast, Pinot Noir showed a less effective defense response in containing DM growth.
