Single-base resolution DNA methylomes of soybean recombinant inbred lines reveals heritability patterns of natural methylation variants (RNA-seq)

Project description:Microbe associated molecular pattern (MAMP)-triggered immunity (MTI) is an important component of the plant innate immunity response to invading pathogens. Although several MTI responses can be measured in different plant species, their magnitude is likely plant-species specific and even cultivar specific. In this work, we show that the variation in gene expression, either under untreated or treated conditions, is inherited. In addition, genes with potential additive and non-additive effects were identified in two mapping lines, several of these with a potential function in the control of the innate immunity. Likewise, we observed that some genes differentially expressed across the parental and mapping lines showed different DNA methylation patterns. Finally, a gene regulatory module analysis identified key networks that likely control soybean innate immunity. The data presented represent the basis for further functional analysis that can lead to a better understanding of the soybean innate immunity response. RNA-Seq data collected from Glycine max leaves treated with MAMPs of two parental lines of a RIL population and two individual RILs.

Implementation of epigenetic variation in sorghum selection and implications for crop resilience breeding

Project description:Crop resilience and yield stability are complex traits essential for food security. Sorghum bicolor is an important grain crop that shows promise for its natural resilience to drought and potential for marginal land production. We have developed sorghum lines in the Tx430 genetic background suppressed for MSH1 expression as a means of inducing de novo epigenetic variation and have used these materials to evaluate changes in plant growth vigor. Plant crossing and selection in two distinct environments revealed features of phenotypic plasticity derived from MSH1 manipulation. Introduction of epigenetic variation to an isogenic sorghum population, in the absence of selection, resulted in 10% yield increase under ideal field conditions and 20% increase under extreme low nitrogen conditions. However, incorporation of early-stage selection amplified these outcomes to 36% yield increase under ideal conditions and 64% increase under marginal field conditions. Interestingly, the best outcomes were derived by selecting mid-range performance early-generation lines rather than highest performing. Data also suggested that phenotypic plasticity derived from epigenetic variation was non-uniform in its response to environmental variability but served to reduce genotype x environment interaction. The MSH1-derived growth vigor appeared to be associated with enhanced seedling root growth and altered expression of auxin response pathways, and plants showed evidence of cold tolerance, features consistent with observations made previously in Arabidopsis. These data imply that the MSH1 system is conserved across plant species, pointing to the value of parallel model plant studies to help devise effective plant selection strategies for epigenetic breeding in multiple crops.

Top-Down Mass Spectrometry Analysis of Histone Modifications in Sorghum during Drought Acclimation

Project description:This study explores the changes in histone modifications of sorghum bicolor through developmental stages and in response to drought stress in two sorghum genotypes. We analyzed the leaves of 48 plants using top-down mass spectrometry and identified 26 unique histone proteins and 677 unique histone proteoforms. We detected trimethylation on nearly all H2B N-termini where acetylation is commonly expected. In addition, an unexpected modification on H2A histones was assigned to N-pyruvic acid 2-iminylation based on its unique neutral loss of CO2.

Expression data from vegetative tissues of grain, sweet and bioenergy sorghums

Project description:We developed a commercially available whole-transcriptome sorghum microarray (Sorgh-WTa520972F) and generated this dataset to identify tissue and genotype-specific expression patterns for all identified Sorghum bicolor exons and UTRs. The genechip contains 1,026,373 probes covering 149,182 exons (27,577 genes) across the Sorghum bicolor nuclear, chloroplast and mitochondrial genomes. Specific probesets were also included for putative non-coding RNAs that may play a role in gene regulation (e.g., microRNAs), and confirmed functional small RNAs in related species (corn and sugarcane) were also included in our array design.

Reprogramming of sorghum proteome in response to sugarcane aphid infestation

Project description:Sugarcane aphids (SCA; Melanaphis sacchari Zehntner) is a key piercing-sucking type pest of sorghum (Sorghum bicolor) which cause significant yield losses. While feeding on host plants, complex signaling networks are invoked from recognition of insect attack to induction of plant defenses. Consequently, these signaling networks lead to the production of insecticidal compounds or limited access to nutrients to insects. Previously, several studies are published on the transcriptomics analysis of sorghum in response to SCA infestation, but no information is available on the physiological changes of sorghum at proteome level. We used SCA resistant sorghum genotype SC265 for the global proteomics analysis after 1 and 7 days of SCA infestation using TMT-plex technique.
