Transcriptomic comparison among four rapeseed inbred lines with high/low linolenic acid trait

Project description:Two rapeseed germplasms named YH25005 and R8Q10 that contain 15% to 21% α-linolenic acid (ALA) in the seed fatty acids was developed and high linolenic acid trait is a new goal to improve the nutritional quality. In order to identify the important biological pathways underpinning high/low linolenic acid trait, the transcriptome profiles of the 24-days-old embryos of YH25005 and R8Q10 was compared to that of two low linolenic acid inbred lines named A28 and SW, by using Illumina RNA-seq. We identified 6140, 8830, 9868, and 11846 differential expression genes in pairewise transcriptomic comparison of R8Q10 vs A28, YH25005 vs A28, R8Q10 vs SW, and YH5005 vs SW, respectively. It was found that some key genes related to fatty acid biosynthesis process, including LEC1, TT8, TT12, FAB1, KASII, FUS3, LEC2, FaTA, FATB, FAD7, ABI3, FAD3, KASI, SUA, Lox1 and Lox2, were significantly altered in YH25005 and R8Q10.

Doxycycline-responsive transcriptome in the mouse inner medullary collecting duct cell line (mIMCD3)

Project description:Purpose: The goal of this study is to identify doxycycle-responsive genes in mouse kidney inner medullary collecting duct cell line mIMCD3. To explore compreshensive profile of doxycycline-mediated gene expression, transcriptomes of doxycycline-responsive genes at two different time points (3 days and 6 days) were profiled and analyzed. Methods: Total RNAs were isolated from mIMCD3 cells treated with doxycycline or vehicle at different time points (3 days and 6 days). Four replicates for vehicle- or doxycycline-treated group were generated at each tested time point. cDNA libraries were prepared using a Nextera DNA library preparation protocol. The sequence reads from Illumina HiSeq3000 platform were qualified and quantified at the transcript level using Salmon (0.14.1). Differential expression analysis were performed using edgeR. Results: mRNA profiles of mouse kidney inner medullary collecting duct mIMCD3 cells treated with doxycycline or vehicle (DMSO) for 3 days and 6 days were generated using an optimized RNA-Seq workflow. Transcript level quantification using a pseudo-alignment quantification method (Salmon) was performed to calculate transcript abundance in each sample. Then differential expression analysis identified the differentially expressed genes at each time point comparison (DOX vs vehicle). Conclusions: This study revealed comprehensive transcriptomic changes of doxycycline-responsive gene expression in mouse kidney inner medullary collecting duct cells.

Comparative transcriptomic profiling of breast-milk isolated total somatic cells from women with mastitis following the consumption of a probiotic containing a Lactobacillus salivarius PS2 strain

Project description:We used Affymetrix microarrays to investigate gene expression changes in somatic cells from breast-milk extracted from women suffering from mastitis and taking a daily dose of three capsules with ~50 mg of a freeze-dried probiotic (~109 CFU of L. salivarius PS2 strain) for 21 days. Healthy women were subjected to the same treatment for comparison. The aim of this work was to determine whether the daily intake of a probiotic strain for a total of 21 days exerted any modulatory effects, at the level of gene expression, in somatic cells from breast-milk in women with mastitis. Women were divided into 2 groups: mastitis and healthy. Total RNA was extracted from breast-milk isolated cells obtained from 10 participants (7 women from the mastitis group and 3 women from the healthy group) at day 0 (initial) and after 21 days (final) to compare differential gene expression between the groups.
