Project description:The profiling was conducted with the Rice 3'-Tiling 135k Microarray designed from 31,439 genes deposited at IRGSP, RAP2 database (http://rapdb.lab.nig.ac.jp). In this research, an array of 31,439 rice genes was used to elucidate gene expression in leaf and panicles of non-transgenic and HMB4 over-expression line. The analyses show that transgenic rice induces early flowering due to an enhancement of stress response.

A novel transcription factor, OsERF106, negatively regulates salinity tolerance in rice by disrupting ion homeostasis

Project description:Background: Transcription factors (TFs), such as ERFs (Ethylene Responsive Factors), are important for regulating plant growth, development, and plant responses to abiotic stress. Notably, over half of the rice ERF-X group members are stress-responsive genes, including OsERF106. However, their regulatory roles in abiotic stress responses remain poorly understood. Results: The OsERF106, a salinity-induced gene of unknown function, was differently annotated in the RAP-DB and MSU RGAP. In this study, we isolated a novel (i.e., previously unannotated) OsERF106 gene and investigated its role in regulating growth and the response to salinity stress in rice. This OsERF106 is expressed in germinating seeds, primary roots, and developing flowers. Overexpression of the novel OsERF106 can cause a retardation of growth, a relatively high level of both MDA and ROS contents, a depression of CAT activity, and an overaccumulation of both Na+ and K+ ions in the transgenic rice shoots. Meanwhile, the expression of OsHKT1.3 is down-regulated in the shoots of transgenic seedlings grown under both normal and NaCl-treated conditions, while the expression of OsAKT1 is up-regulated in the same tissues grown under NaCl-treated conditions. Further analysis by microarray and qPCR indicated that the expression of several abiotic stress-responsive genes, such as OsABI5 and OsSRO1c, is also changed in the shoots of transgenic rice grown under either normal or NaCl-treated conditions. Conclusion: The novel OsERF106 negatively regulates shoot growth and salinity tolerance in rice through the disruption of ion homeostasis and modulation of stress-responsive gene expression.

Project description:A continuous gene expression profiling of roots was performed at regular interval during a 48-hr period in 2 different growth stages to characterize the diurnal and circadian gene expression profile of rice growth under natural field conditions. Root was collected at 2-hr intervals during a 48-hr period at 2 different growth stages corresponding to early and late vegetative stages. All samples were obtained from rice plants grown in the field during the 2008 cultivation season.

The Roc10, a Rice Homeodomain-leucine Zipper Transcription Factor, Modulates Lignin Biosynthesis that Confers Drought Tolerance [ChIP-seq]

Project description:Drought is a major environmental constraint affecting physiological, biochemical and molecular changes of crops, causing loss in crop productivities. Understanding the molecular mechanisms of drought tolerance is important for crop biotechnology. Here, we report that the rice (Oryza sativa) homeodomain-leucine zipper class IV transcription factor gene, Rice outermost cell-specific gene 10 (Roc10), improves drought tolerance and grain yield by increasing lignin accumulation in ground tissues of rice plants. Overexpression of Roc10 significantly enhanced drought tolerance of transgenic rice plants at the vegetative stages of growth with highly effective photosystem and reduction of water loss rate as compared with non-transgenic control and RNAi plants. More importantly, Roc10 overexpression plants had higher drought tolerance at the reproductive stage of growth with higher grain yield over controls under field-drought conditions. We identified downstream and putative target genes of Roc10 by using RNA-seq and ChIP-seq data of rice shoots. Roc10 overexpression elevated the expression levels of lignin biosynthetic genes in shoots with a concomitant increase in accumulation of lignin. The overexpression and RNAi lines showed opposite patterns of lignin accumulation. The Roc10 is mainly expressed in the outer cell layers including epidermis and vasculature of shoots that coincides with areas of increased lignification. Furthermore, the Roc10 was found to directly bind to the promoter of PEROXIDASEN/PEROXIDASE38, a key gene in lignin biosynthesis. Together, our findings suggested that the Roc10 confers drought stress tolerance by enhancing lignin biosynthesis in ground tissues of rice plants.
