Project description:affy_ath_2012_05 - affy_ath_2012_05 - The main objective is to determinate the influence of Ubiquitin-Like Proteases in plant transcriptional modulation. The experiment will also allow us to find what transcriptional cues are particularly affected in the mutants relatively to wild-type.-Seeds were stratified for 3 days at 4ºC in the dark. Afterwards, seeds were surface sterilized, sown onto MS media and grown at 23ºC, with 100 µE light condition, in long days (16h L/8h D). Each MS plate was dived in four, corresponding to a genotype (Col, AB, SIZ1 or SAB), and 10 seeds were sown per genotype. After 10 days, seedlings were collected and frozen in liquid nitrogen. Each replicate was made of ~40 seedlings coming from 4 different MS plates. Frozen plant material was grounded in an eppendorf tube using a mini pestle. RNA was extracted using RNeasy Plant Mini kit (QIAGEN cat.74904), following the manufacturer instructions (QIAGEN, Hilden, Germany). The RNA samples were DNase treated (Recombinant DNase I, Takara Biotechnology, Dalian, China) and subsequently cleaned by column using RNeasy Plant Mini kit (QIAGEN, Hilden, Germany). 12 arrays - ATH1; gene knock out Col [wild type] AB [knock out / insertional mutagen /T-Dna] SIZ1 [knock out / insertional mutagen /T-Dna] SAB [knock out / insertional mutagen /T-Dna] . Shotgun proteomic profiling of skin mucus common carp (Cyprinus carpio)

Project description:Ichthyophthirius multifiliis is a ciliated protozoan parasite recognized as one of the most pathogenic diseases of wild and cultured freshwater fish. Fish skin mucus plays a significant role against invading pathogens. However, the protein-based modulation against infection with I. multifiliis, of host fish at this barrier is unknown. The aim of this study was to investigate the modulation of the skin mucus after infection with I. multifiliis using quantitative proteomics to provide insights into the post-transcriptional and post-translational regulation of skin mucus proteins. Thus, we investigated the skin mucus proteome of common carp (Cyprinus carpio) using a shotgun proteomic approach at days 1 and 9 after I. multifiliis exposure.

Influence of Cochliobolus miyabeanus and silicon on gene expression in rice leaves (Oryza sativa L.)

Project description:Although Cochliobolus miyabeanus is an important fungal leaf pathogen on rice plants worldwide, it is largely neglected by molecular plant phytopathologists. To shed new light on the molecular and genetic basis of the rice M-bM-^@M-^S C. miyabeanus interaction, we compared the transcriptome of rice leaves 12h post inoculation to uninfected leaves. Even though usable sources of resistance against brown spot disease caused by C. miyabeanus are scarce, silicon application emerges as a sustainable protection strategy. Many articles report the beneficial effect of silicon on brown spot resistance. however the underlying mechanisms remain largely unclear. The influence of silicon application on the transcriptome of healthy and infected rice leaves 12hpi was compared as well in an attempt to disentangle the modulation of silicon-induced brown spot resistance. Comparison between C. miyabeanus- and mock-infected rice leaves 12h post inoculation. This study consist of a 2 x 2 factorial design (infected and non-infected; untreated and silicon-treated) in three biological replicates.

Transcriptomic analysis of HexA-regulated gene expression in Pectobacterium carotovorum during different growth phases

Project description:HexA is a global transcriptional regulator involved in the modulation of virulence and environmental adaptation in Pectobacterium carotovorum. To identify the genes regulated by HexA, we performed RNA-seq analysis comparing the wild-type strain PCC27 and a hexA deletion mutant at mid-log and early stationary growth phases. This study provides comprehensive transcriptomic profiles that reveal the influence of HexA on gene expression dynamics across growth stages.

Li2009- Assymetric Caulobacter cell cycle

Project description:The asymmetric cell division cycle of Caulobacter crescentus is orchestrated by an elaborate gene-protein regulatory network, centered on three major control proteins, DnaA, GcrA and CtrA. The regulatory network is cast into a quantitative computational model to investigate in a systematic fashion how these three proteins control the relevant genetic, biochemical and physiological properties of proliferating bacteria. Different controls for both swarmer and stalked cell cycles are represented in the mathematical scheme. The model is validated against observed phenotypes of wild-type cells and relevant mutants, and it predicts the phenotypes of novel mutants and of known mutants under novel experimental conditions. Because the cell cycle control proteins of Caulobacter are conserved across many species of alpha-proteobacteria, the model we are proposing here may be applicable to other genera of importance to agriculture and medicine
