Project description:We used microarrays to identify differentially expressed genes after DNA-damaging agent bleomycin (BLM) and/or immune inducer 2, 6-dichloroisonicotinic acid (INA) treatment. We focused on those genes that were synergistically induced by co-treatment (BLM+INA). Arabidopsis seedlings were treated with 4 μg/ml BLM and/or low INA (10 μM). There are 4 treatments: control (CK), INA, BLM and BLM+INA. Each treatments have three biological replicates. There are 12 samples in total.

Salicylic acid-induced gene expression in wild-type Col-0 and mutant ube4 Arabidopsis thaliana plants

Project description:Activation of plant immunity is associated with dramatic transcriptome reprogramming to prioritise immune responses over normal cellular functions. Changes in gene expression are coordinated by the immune hormone salicylic acid (SA). Here we investigated the involvement of the E4 ubiquitin ligase UBE4/MUSE3 in SA-induced transcriptional reprogramming. We show that loss of UBE4 function results in amplified expression of SA-induced, NPR1-dependent gene expression. Twelve-day old Arabidopsis thaliana seedlings of wild-type Col-0, mutant ube4 (SAIL_713_A12) and mutant npr1-1 genotypes were grown on MS media supplemented with 1X Gamborg vitamins in an environmental chamber with 16/8 hour day/night light regime (120 mol m-2 s-1 light intensity) and 22 degrees Celcius. Seedlings were then transferred to 6-well plates and immersed in 10 ml of 0.5 mM SA or water. After 12 hours seedlings were harvested and for each treatment ~50 seedlings were pooled together into a single biological repeat. In total two independent biological repeats were collected. After harvesting seedlings were briefly dried on tissue and immediately frozen in liquid nitrogen until further analysis.

Gene expression in response to genetic and chemical perturbations of chromatin structure

Project description:Microarray expression profiling was used to identify genes expressed misexpressed in wild-type Arabidopsis seedlings treated with 5-aza-2’ deoxyctidine (5AC) or trichostatin A (TSA), and in decrease in dna methylation1 (ddm1) mutant seedlings. 10 day-old Arabidopsis seedlings (ecotype Ws) were grown in 0.5X MS media (containing 1% sucrose) at 21 C in continuous white light. Media (including 5AC and TSA) were refreshed after 5 days of growth. RNA was extracted using the Qiagen Plant RNeasy kit. Three biological replicates for each treatment and genotype were used.

Dynamic changes of Arabidopsis cis-NAT pairs during de-etiolation

Project description:We systematically identified long noncoding natural antisense transcripts (lncNATs), defined as lncRNAs transcribed from the opposite DNA strand of coding or noncoding genes. We identified in total 37,238 sense-antisense transcript pairs and found 70% mRNAs are associated with antisense transcripts in Arabidopsis. To investigate the role of NATs in response to white light treatment, we designed an Agilent custom array, ATH NAT array, and analyzed WT seedlings grown in the dark (0h) and seedlings undergoing de-etiolation in continuous white light for 1h and 6h. To obtain information on organ-specific transcriptome profiles, we further dissected seedlings into cotyledons, hypocotyls and roots.
