Project description:Liver biopsy samples were obtained from 64 infants with biliary atresia at the time of intraoperative cholangiogram. Liver biopsy samples were obtained from 14 age-matched infants with other causes of intrahepatic cholestasis, and from 7 deceased-donor children. GeneChip® Human Gene 1.0 ST Array (Affymetrix, CA) were used to screen mRNAs whose expression was specifically regulated in the livers from patients with biliary atresia. Gene expression profiling: Liver biopsy samples obtained from infantas with other causes of intrahepatic cholestasis were served as diseased control. Liver tissue obtained from deceased-donor children were served as normal control. A molecular signataure of biliary atresia at the time of diagnosis was identified by comparing hepatic gene expression profile from biliary atresia to those from diseased and normal controls. This dataset is part of the TransQST collection.

MicroRNA expression data from lung tissue of Idiopathic Pulmonary Fibrosis

Project description:Idiopathic pulmonary fibrosis (IPF) is a chronic, progressive, and usually lethal lung disease characterized by unknown causes and few treatment options We used microarray to determine the expression of miRNA and 17 miRNAs were differentially expressed in IPF lungs, including 10 upregulated and 7 downregulated miRNAs. Lung tissue was obtained from 4 IPF patients with histological evidence of usual interstitial pneumonia at the time of surgical lung biopsy or lung transplantation. The diagnosis of IPF was derived according to the standards accepted by the American Thoracic Society/European Respiratory Society. Histological normal lung tissues used as controls was obtained from 3 patients with primary spontaneous pneumothorax at the time of thoracoscopy with stapling of any air leak.The miRNA expression profile was determined by Affymetrix microarray, and transcriptome with Affymetrix array

Whole genome profiling of liver biopsies discloses potential biomarkers for diagnosis of idiopathic non-cirrhotic portal hypertension

Project description:Background. Idiopathic non-cirrhotic portal hypertension (INCPH) is a frequently misdiagnosed cause of portal hypertension. It also lacks a specific test for its diagnosis. This study evaluates whether using new immunohistochemistry makers derived from whole genome analysis improves the diagnosis of INCPH. Methods. We analyzed formalin-fixed, paraffin embedded (FFPE) liver tissue from 18 INCPH and 22 patients with cirrhosis (LC) as well as from 14 histologically normal livers (HNL) as controls. Microarray experiments were performed using Illumina Whole-Genome DASL HT BeadChip arrays. Selected genes showing differential expression at Illumina were confirmed using quantitative real-time PCR (qRT-PCR) gene expression performed with Fluidigm Biomark HD system in a subgroup of samples. Immunohistochemistry was used to confirm the qRT-PCR results. Results. At Illumina, a total of 292 genes were differentially expressed (FC>+2/-2 and p-value <0.05) in INCPH compared to the control group (LC and HNL) (202 up-regulated and 90 down-regulated).

Project description:This dataset includes RNA-seq data from ileal and colonic biopsies at time of diagnosis for treatment-naive, uncomplicated Crohn's disease (CD) patients and matched controls. This is includes 56 CD patients each for ileal and colonic tissue and for controls, 46 colonic samples and 45 ileal samples. Clinical characteristics such as development of complications, disease remission, or progression to surgery were recorded with a mean follow-up of 6 years.

miRNA expression data from human PBMC derived form acute infectious mononucleosis patients

Project description:Epstein Barr virus (EBV) is the etiological agent of acute infectious mononucleosis (IM). Since acute IM is a self-resolving disease with most patients regaining health in one to three weeks there have been few studies examining molecular signatures in early acute stages of the disease. microRNAs have been shown, however, to influence immune cell function and consequently the generation of antibody responses in IM. In this study, we performed a comprehensive analysis of differentially expressed microRNAs in early stage uncomplicated acute IM. We used microarrays to profile microRNAs from patient peripheral blood obtained at the time of IM diagnosis and at subsequent time points, and identified differentially regulated microRNAs in this process.

Gene expression profiling of normal lung tissue adjacent to lung adenocarcinoma (ADCA)

Project description:Individual variations in the transcriptional profile of normal lung tissue may reflect the lung ADCA patients’ predisposition to a specific clinical stage Associations between clinical outcome of cancer patients and the gene expression signature in primary tumors at time of diagnosis have been reported. To test whether gene expression patterns in the normal tissue surrounding the cancerous tissue might correlate with clinical stage, we compared transcriptome of normal lung samples of adenocarcinoma (ADCA) smoker patients of clinical stage I versus stage >I, and identified 55 differentially expressed genes. Eight out of 10 genes validated by quantitative real-time PCR confirmed statistical association with clinical stage, with 6 genes downregulated in high clinical stage patients, including the TMEM100 gene showing the best statistical association. Five of these 6 genes were also downregulated in lung ADCA tissue as compared to normal tissue. Functional studies in vitro indicated that four of them (SLC14A1, SMAD6, TMEM100, and TXNIP) inhibited colony formation when over-expressed by transfection in lung cancer cell lines, suggesting their potential tumor-suppressor activity. Our findings indicated that individual variations in the transcriptional profile of normal lung tissue may reflect the lung ADCA patients’ predisposition to a specific clinical stage.
