Single nuclei RNA-seq on human retinal tissue provides improved transcriptome profiling

Project description:We report a single-nuclei RNA-seq (snRNA-seq) transcriptomic study on human neural retinal tissue to identify transcriptome profile for individual cell types. Six retina samples from three healthy donors were profiled and RNA-seq data with high quality was obtained for 5873 single nuclei. All seven major retinal cell types were observed from the dataset and marker genes for each cell type were identified by differential gene express analysis.

Project description:Purpose: Single cell RNA-Seq was used to characterize in depth splenic samples obtained from splenic marginal zone lymphomas Methods: 3 frozen samples of spleen and blood from SMZL patients, and healthy donors were selected and thawed for performing a 10X genomics single cell RNA-Sequencing 5' assay. Results: Tumor cells formed mainly patient specific-B cell clusters, while T-cells from the 3 patients and healthy donors clustered together. Conclusion: Single RNA-Seq unveils inter- and intra-patient heterogeneity.

Towards clinical applications of blood-born miRNA signatures: The influence of the anticoagulant EDTA on miRNA abundance

Project description:Circulating microRNAs (miRNAs) from blood are increasingly recognized as biomarker candidates for human diseases. Clinical routine settings frequently include blood sampling in tubes with EDTA as anticoagulant without considering the influence of phlebotomy on the overall miRNA expression pattern. We collected blood samples from six healthy individuals each in an EDTA blood collection tube. Subsequently, the blood was transferred into PAXgeneTM tubes at three different time points, i.e. directly (0 min), 10 min, and 2 h after phlebotomy. As control blood was also directly collected in PAXgeneTM blood RNA tubes that contain a reagent to directly lyse blood cells and stabilize their content. For all six blood donors at the four conditions (24 samples) we analyzed the abundance of 1,205 miRNAs by human Agilent miRNA V16 microarrays.

Transcriptional profiling of human myeloid cells in healthy donors and oral cavity cancer (OCSCC) patients

Project description:This single-cell RNA sequencing (scRNA-seq) dataset profiles human myeloid cells from healthy donors and patients with advanced oral cavity squamous cell carcinoma (OCSCC). scRNA-seq was performed on isolated CD11b⁺ cells from high- and low-density peripheral blood fractions and on isolated CD45⁺ tumor-infiltrating cells from OCSCC patients (n=8), as well as on CD11b⁺ high- and low-density peripheral blood cells from healthy donors (n=5). The dataset enables the characterization of compartment-specific transcriptional states of human myeloid cells and supports investigations into genes and pathways associated with pathologic activation and immune suppression.

T cell receptor sequencing of HNSCC patient and healthy donor peripheral blood

Project description:This dataset comprises TCR-seq data from peripheral blood CD4+ and CD8+ T cells of head and neck squamous cell carcinoma (HNSCC) patients and healthy donors. Viable peripheral blood mononuclear cells (PBMCs) were sorted into CD45+CD3+CD4+ (CD4+ T cells) and CD45+CD3+CD8+ (CD8+ T cells) subsets, and RNA was isolated using the Qiagen AllPrep DNA/RNA Micro kit. TCR libraries were prepared with the SMART-Seq Human TCR-seq with UMIs kit (Takara Bio) and sequenced on an Illumina NovaSeq X Plus platform. This dataset includes samples from 27 tumor patients and five healthy donors (HDs). The study aims to investigate the phenotype, function, and spatial localization of T cells in HNSCC patients. This peripheral blood dataset focuses on characterizing circulating immune determinants of anti-HNSCC immunity and linking circulating T cell clones to those identified in patient-matched tumor scRNA-seq data.

Project description:The study investigates the interaction between rAAV and the innate immune system. We conducted single cell RNA-sequencing (scRNA-seq) of PBMCs from six healthy human donors, comparing samples taken either before or after 1, 4 or 24 hrs of incubation with rAAV8. As a control, scRNA-seq was performed on untreated whole blood incubated under the same culture conditions to consider the potential impact of the ex vivo culture on the blood cells.

Project description:We report RNA-sequencing data of 283 blood platelet samples, including 228 tumor-educated platelet (TEP) samples collected from patients with six different malignant tumors (non-small cell lung cancer, colorectal cancer, pancreatic cancer, glioblastoma, breast cancer and hepatobiliary carcinomas). In addition, we report RNA-sequencing data of blood platelets isolated from 55 healthy individuals. This dataset highlights the ability of TEP RNA-based 'liquid biopsies' in patients with several types with cancer, including the ability for pan-cancer, multiclass cancer and companion diagnostics.

IRF5 genetic risk variants drive myeloid-specific IRF5 hyper-activation and pre-symptomatic SLE

Project description:The IRF5-SLE risk haplotype is associated with SLE disease severity. We hypothesized that neutrophils from healthy risk donors would carry a pathogenic gene signature compared to non-risk donors. To compare basal neutrophil gene signature between risk and non-risk healthy individuals, fresh whole blood was collected from healthy donors, and granulocytes were extracted from the remaining pellet following Ficoll purification. RNA-seq libraries were prepared from globin-reduced RNA extracted from the granulocytes using the Qiagen RNA preparation kit.
