Early effects of the photoperiodic induction of flowering on the root transcriptome.

Project description:The induction of flowering by the photoperiodic pathway (i.e. an increase in daylength) involves the production of systemic signals that induce the transition to reproductive development. In order to evaluate the early events occurring in the roots during the photoperiodic induction of flowering, we harvested the roots of 7 week-old Col-0 Arabidopsis thaliana plants grown plants exposed to a single 22-hour long day. Control plants were maintained under 8-hour short days. Plants were grown in hydroponics and roots tissues were harvested 16 and 22 hours after the beginning of the light period.

The soil emergence-related transcription factor PIF3 regulates root penetration by interacting with the receptor kinase FER

Project description:The cotyledons of etiolated seedlings from terrestrial flowering plants must emerge from the soil surface, while roots must penetrate the soil to ensure plant survival. We show here that the soil emergence related transcription factor PHYTOCHROME-INTERACTING FACTOR 3 (PIF3) regulates root penetration via transducing external signals perceived by the receptor kinase FERONIA (FER) in Arabidopsis thaliana. The loss of FER function in the fer-4 mutant resulted in a severe defect in root penetration into hard soil or medium. Single-cell RNA-seq profiling of roots revealed a distinct cell clustering pattern, especially for root cap cells, and revealed PIF3 as a putative FER-regulated transcription factor. Biochemical, imaging, and genetic experiments confirmed that PIF3 is required for root soil penetration. Moreover, FER interacted with and stabilized PIF3, which then modulated the expression of mechanosensitive ion channels and the sloughing of outer cells in the root cap. We propose a novel mechanism of soil penetration by plant roots.

Untargeted primary metabolite profiling in Arabidopsis thaliana

Project description:The goal of this project is to compare the primary metabolite profile in different tissue types of the model plant Arabidopsis thaliana. Specifically, plants were grown hydroponically under the long-day (16hr light/day) condition at 21C. Tissue samples, including leaves, inflorescences, and roots were harvest 4 1/2 weeks post sowing. Untargeted primary metabolites profiling was carried out using GCTOF.

Role of bHLH93 in controlling flowering time in Arabidopsis

Project description:Flowering in plants is a very dynamic and synchronized process where various cues including age, day-length, temperature and endogenous hormones fine-tune the timing of flowering for reproductive success. Arabidopsis thaliana is a facultative long day plant where long-day (LD) photoperiod promotes flowering. Arabidopsis still flowers under short-day (SD) conditions, albeit much later than LD conditions. Although, factors regulating the photoperiodic LD pathway have been extensively investigated, the SD pathway is much less understood. Here we identified a critical transcription factor called bHLH93 (basic Helix-Loop-Helix 93) that is essential to induce flowering specifically under SD conditions in Arabidopsis. bhlh93 mutants do not flower from primary meristem under SD conditions, but flowers similar to wild type under LD conditions. The late flowering phenotype is rescued by exogenous application of GA, suggesting that bHLH93 acts upstream of GA pathway to promote flowering. Double mutant studies showed that bhlh93 is epistatic to phyB and soc1 genes under SD conditions. bHLH93 is expressed at the meristematic regions and its expression peaks at 8 hours after dawn under SD conditions. As expected, the bHLH93 is localized in the nucleus. Taken together, these data suggest that bHLH93 is a key transcription factor necessary for Arabidopsis thaliana to evolve as a facultative plant.

Transcription profiling by array of Arabidopsis transgenic plants overexpressing YFP and VND7-YFP

Project description:The Arabidopsis thaliana NAC domain transcription factor, VASCULAR-RELATED NAC-DOMAIN7 (VND7), acts as a master regulator for differentiation of xylem vessels. In order to identify a set of genes regulated by VND7, we carried out a microarray experiment with the Arabidopsis full-genome GeneChip array ATH1 (Affymetrix) for transgenic Arabidopsis roots overexpressing VND7. Experiment Overall Design: Total RNAs were isolated from roots of 5-day-old seedling of transgenic plants overexpressing YFP and VND7-YFP under control of Cauliflower mosaic virus 35S promoter. Three independent biological replicates were performed for each sample.
