Single cell RNA sequencing of intestinal fibroblast-crypt co-cultures in organoid growth media with/without Ptger4/EP4 inhibitor (Drop-seq)

Project description:Mouse small intestinal crypts were co-cultured with primary intestinal fibroblasts in Organoid Growth Media (OGM) with/without inhibitor for the prostaglandin E2 receptor Ptger4 (EP4), labeled respectively as “Ptger4-OFF” and “Ptger4-ON” conditions. Crypts co-cultured with fibroblasts in Ptger4-ON conditions (OGM containing DMSO vehicle control) acquired a spheroid morphology. Crypts co-cultured with fibroblasts in Ptger4-OFF conditions (OGM supplemented with Ptger4 inhibitor) developed into budding organoids. Fibroblasts were isolated from the small intestine of wild type mice. For the co-cultures 2 x 10e4 fibroblasts were seeded in 48-well plates overnight. Freshly isolated crypts (n = 500) were suspended in 1:1 Matrigel (Corning, 356231) and IntestiCult Organoid Growth Medium (Stem Cell Technologies, 06005) and added as an overlay on the fibroblasts. Crypts/fibroblasts were co-cultured with IntestiCult Organoid Growth Medium for 4 days. The ONO-AE3-208 Ptger4 (EP4) inhibitor (Cayman, 14522) dissolved in DMSO was added to the co-cultureson days 0 and 2 at a final concentration of 10 uM. DMSO was used as a vehicle control for the untreated co-cultures. On day 4, one pool of six Ptger4-ON co-cultures and one pool of six Ptger4-OFF co-cultures were subjected to the Drop-seq protocol.

Human small intestinal organoids grown with a specific protocol to enrich for Paneth cells were treated with an inhbitor (GSK-LSD1) for the epigenetic modulator LSD1.

Project description:To assess the role of LSD1 in human intestinal epithelium, human small intestinal organoids were treated with an inhibitor for LSD1 (GSK-LSD1) and compared to untreated organoids. The organoids were grown with specific conditions where Paneth cells are present in the organoids as similar experiments in mice show that Paneth cells disappear upon GSK-LSD1 treatment. Similar to mouse intestinal organoids, Paneth cells dissappear upon GSK-LSD1 treatment. Furthermore, we used these gene set enrichment analysis on these microarray data to show that these human intestinal organoids have a similar phenotype as mice epithelium without LSD1.

BMH-21 inhibits RNA polymerase I transcription cycle and rDNA occupancy

Project description:The objective of this study was to determine the effect of a small-molecule Pol I inhibitor, BMH-21, on rRNA synthesis in vivo. NET-seq was performed to determine the Pol I occupancy after BMH-21 treatment, as compared to vehicle-treatment (phosphate buffer control). Our findings suggest that BMH-21 treatment reduces Pol I occupancy on the rDNA template. Additionally, BMH-21 induces repositioning of Pol I in AT-rich rDNA regions that are directly upstream from GC-rich regions. This study suggests that BMH-21 is a powerful inhibitor of transcription by Pol I, and gives a potential mechanism of action for this inhibitor in vivo.

Construction of small intestine-like tissue by reproducing interstitial flow on-chip

Project description:Significant progress has been recently achieved in generating in vitro human small intestine models. Nonetheless, there remains ample opportunity for enhancement, both in terms of structure and function, within the current model. In this study, our objective is to construct a multilayered small intestinal tissue composed of an intestinal epithelium, supportive mesenchymal cells, and an extracellular matrix. We developed a multilayered small intestinal tissue by differentiating human induced pluripotent stem cells on a microfluidic device capable of replicating interstitial flow. Under the interstitial flow exposure, a three-dimensional villus-like epithelium and mature intestinal epithelial cells, including polarized enterocytes or goblet cells, were observed in the small intestine tissue-on-a-chips. Further analysis revealed that intestinal fibroblasts and collagen fiber are localized to the basolateral side of the intestinal epithelium. Moreover, we confirmed that small intestine tissue-on-a-chips are useful for pharmaceutical and infectious disease research. Our small intestine tissue-on-a-chips not only overcome the limitations of conventional small intestine models but also offer a unique opportunity to understand the mechanisms underlying intestinal tissue development.

We used these sequencing data to show that these small intestinal organoids have a similar phenotype as mice epithelium without LSD1.
