Project description:We sequenced mRNA from immature green (15 days after anthesis) and red (Breaker+10 days) tomato (Solanum lycopersicum) fruit tissues from plants over-expressing SlGLK1 and SlGLK2 and from control plants 'M82' to compare gene expression levels between transgenic fruit and the control. Note: Samples in SRA were assigned the same sample accession. This is incorrect as there are different samples, hence “Source Name” was replaced with new values. Comment[ENA_SAMPLE] contains the original SRA sample accessions.

Tomato exocarp-specific promoter screen by RNA-seq of tomato cultivar Alisa Craig exocarp, mesocarp and leaf

Project description:In order to find the specific promoter of tomato exocarp, we extracted RNA extraction from the red ripe exocarp, red ripe mesocarp, mature green exocarp, mature green exocarp and leaf cells, and then performed RNA seq to find the differential genes from the Transcriptome data. Our data provides gene expression data for three tissues of tomato during the red ripe and mature green stages, laying the foundation for the search for differential genes

Transcriptome Analysis of Differential Genes Related to Anthocyanin Synthesis in Red and Green Walnut

Project description:We report the application of high-throughput analysis of genes related to anthocyanin synthesis in red and green walnuts based on transcriptome sequencing technology. By obtaining a sequence of more than 3 billion bases from mRNA, we found genes that are differentially expressed with anthocyanin synthesis in 4 leaf growth stages and 3 peel growth stages of red and green walnuts.

Effects of arbuscular mycorrhiza on transcriptome of fruits from a commercially used tomato cultivar grown in hydroponics

Project description:Industrialized tomato production faced a decrease in flavours and nutritional values due to conventional breeding and growth conditions. We addressed the question, whether commercially used tomato cultivars grown in a hydroponic system can be mycorrhizal leading to improved fruit quality. Comparing green and red fruits from non-mycorrhizal and mycorrhizal plants, differentially expressed genes (DEGs) should be found possibly being involved in processes regulating fruit maturation and nutrition.

Transcriptional survey of the light-induced anthocyanin pathway in non-GM purple tomatoes

Project description:Tomato MicroTom plants of the genotypes Aft/Aft x atv/atv (Aft/atv) and Aft/Aft x atv/atv x hp2/hp2 (Aft/atv/hp2) were used. Fruits showing purple anthocyanin pigmentation in the skin were collected at at the mature green (MG) and mature red (MR) stages to compare the transcriptomes of exocarp and mesocarp between the two developmental stages and the two genotypes with the objective to highlight the mechanisms through which light induces anthocyanin synthesis in tomato skin and impede it in mesocarp and other internal parts of the fruits.

Expression data of fruits in the wildtype and ORR tomato plants

Project description:An Ac/Ds transposon tagged mutant population was screened for changes in visible fruit phenotypes. One line showed orange, yellow sectors in the fruit and was named Orange ripening (Orr), its transposase free offspring showed Mendelian segregation yielding red, yellow and orange fruit bearing plants in a ratio of 1:2:1. Crossing the an orange fruit plant line to the wild-type yielded only plants bearing yellow fruit. A cross between the yellow fruit bearing progeny yielded 26 plants having red and 17 plants having yellow fruit, suggesting an over-dominant allele. Using inverse PCR analysis showed an insertion in the putative subunit M of the tomato Ndh complex. Subsequently, an Orr Ds transposon excision line was recovered which only showed red pigmented fruit. Here, we describe microarray profiling of tomato fruits from wild-type, heterozygous and homozygous Orr insertion plants and from fruits harvested from the Orr excision line. Project description:Comparison of gene expression, in immature green fruit (15dpa), between transgenic tomato (S. lycopersicum cv. '.T63') lines expressing constitutively the transcription factors AtGLK1 (At2g20570) or AtGLK2 (At5g44190) regulated by the CaMV35S (p35S) to 'T63' lines expressing only the CaMV35S promoter construct (TControl) with no AtGLK sequences. The goal is to describe the effect on fruit transcriptome imposed by the presence of the transgens and relate defined transcriptome changes to the biochemical and morphological phenotypes observed in transgenic fruits

Transcription profiling of Arabidopsis red 35S:PAP1 plants to investigate environmental regulation of leaf colour

Project description:Examine global gene expression patterns in control and 35S:PAP1 Arabidopsis plants upon environmental perturbation (light and temperature) over the course of the experiments. Experiment Overall Design: Red coloured 35S:PAP1, and empty vector control, plants of Arabidopsis thaliana Columbia were grown under room temperature, high light (RTHL, 22Â°C, 440 Âµmol m-2 s-1 irradiance) conditions to promote red leaf colouration. The growth conditions were then changed to a high day temperature, low light (HTLL: 30Â°C day, 150 Âµmol m-2 s-1 irradiance) stress treatment for six days, during which time the 35S:PAP1 leaves lost much of their red colouration, turning green. The growth conditions were then returned to a low temperature high light (LTHL, 15Â°C, 62% RH, 440 Âµmol m-2 s-1 irradiance) regime to restore the red colouration.

Tomato fruit wound inoculation by C. coccodes and ammonium treated

Project description:Colletotrichum coccodes secretes ammonium during germination and colonization of host tissue as a mechanism for dual activation of fungal pathogenicity factors and plant cell death via activation of host NADPH oxidase. Ammonium accumulation during colonization of tomato fruits by C. coccodes induced host nucleus integrity changes and program cell death (PCD). Transcriptome analysis at the leading edge of colonized tissue and ammonium treated tomato fruits revealed 82 and 237 common up-regulated and common down-regulated genes, respectively. The common-up-regulated genes showed over representation of pathogen related (PR) proteins, salicylic acid (SA) dependent and systemic acquired resistance (SAR) related genes and genes related to biotic stress. The down regulated genes showed over representation of Jasmonic acid (JA) dependent genes. Consistent with this observation the direct application of SA enhanced C. coccodes colonization, whereas the application of JA delayed colonization. Candidate genes were selected for QRT-PCR analysis of transcripts in normal and transgenic RBOH antisense plants and showed dependence on RBOH regulation. In all, the results suggest that ammonia accumulation during C. coccodes colonization activates SA and suppress JA pathways through activation of RBOH. The effects of ammonium on the expression of the selected up-and down regulated genes were examined in fruit of different maturation stages. Red, susceptible and green resistant, tomato fruit displayed similar behavior, suggesting that resistance of green fruits to C. coccodes colonization is not modulated by the JA and SA pathways but depends on other factors
