Identification of Resistance-related Defense Responses in Soybean against Aphis glycines

Project description:Gene expression profiles in resistant (cv. Dowling) and susceptible (Williams 82) soybean genotypes [Glycine max (L.) Merrill] were compared at 6 and 12 h with and without aphid (Aphis glycines Matsumura) infestation using cDNA microarrays consisting of approximately 18,000 soybean-expressed sequence tags. More genes were induced in Dowling than Williams 82 at 6 h after infestation. Genes that were differentially expressed between aphid and control treatments were selected as aphid-response genes. Eighty-four genes showed specific responses in Dowling and included genes related to defense and other processes. Expression of three defense-related genes was examined at 6, 12, 24, 48, and 72 h after infestation in both genotypes by quantitative real-time PCR. The increases in the transcripts of three defense-related genes were earlier and stronger at 6, 12 and 24 h after infestation in Dowling compared to Williams 82. The differential gene expression between the two genotypes without aphids was determined, and five genes with constitutively higher expression levels were found in Dowling. Genome-wide transcriptional responses to Deepwater Horizon oil in red drum (Sciaenops ocellatus) embryos and larvae

Project description:Purpose:To investigate the transcriptomic profiles in red drum embryos reflective of the DWH oil toxicity at different critical windows of development and to predict the most impacted biological processes and pathways based on differentially expressed gene transcripts at different developmental stages using High Throughput Sequencing (HTS). Methods:Total mRNA profiles of 24, 48, 72 hpf red drum larvae after slick and source oil exposure were generated by deep sequencing, in triplicate, using Illumina HiSeq2500. Results:Oil type-dependent transcriptional effects were observed, with more significant by source oil exposure at 24 and 48 h, and similar responses by source and slick at 72 hpf. Informatic analyses indicated source oil exposure started significant perturbation in metabolism, AhR, visual, and cardiac-associated genes as early as 24 hpf. Both source and slick oil significantly affected EIF2 pathway, nervous and cardiovascular systems from 48 hpf to 72 hpf.

Time-course transcriptome profiling of sugarcane hybrid (ZZ1) leaves in response to Fusarium sacchari infection

Project description:Pokkah boeng disease, caused by the fungal pathogen Fusarium sacchari, is a significant threat to sugarcane production worldwide. To elucidate the molecular defense mechanisms of sugarcane against this pathogen, we performed a comprehensive transcriptomic analysis using the hybrid cultivar ZZ1 (Saccharum officinarum x Saccharum spontaneum). Leaf tissues were collected at multiple time points (0, 12, 24, 48, 72, 120, and 144 hours) following inoculation with F. sacchari. Total RNA was extracted and sequenced using the Illumina Novaseq platform. This study aims to identify key differentially expressed genes and regulatory pathways involved in the sugarcane-pathogen interaction, providing valuable genomic resources for breeding disease-resistant sugarcane varieties.

NGS and Transcriptome Analyses using AZ customized microarray on Leaf Abscission zone in Tomato (Solanum lycopersicum) Plants

Project description:To extend our previous knowledge from our gene expression studies on Leaf Abscission zone using Affymetrix microarray chip we have employed whole transcriptome analysis by NGS as a discovery platform to identify and add the transcripts to pre-existing database. We designed the Customized AZ Microarray chip with the transcripts obtained from NGS (includes novel transcripts), pre existing Agilent probes, and some additional transcripts from previous databases. The leaf AZ tissue was sampled at five time points (0, 24, 48, 72, and 96 h), following leaf deblading and ethylene (10ppm) treated for 24h and analyzed for their gene expression profiles using the customized AZ microarray.
