Analysis of gene expression in Arabidopsis thaliana after priming with BABA and infection with Pseudomonas syringae pv tomato DC3000

Project description:Arabidopsis thaliana (Col-0) plants were treated with BABA and gene expression differences to control plants were monitored after dip-inoculation with Pseudomonas syringae pv tomato DC3000. Keywords: transcript profiling, response to BABA-induced priming and infection 3 independant replicates were analyzed by two color co-hybridizations. Leaf RNA from Pseudomonas infected control plants (Cy3 labeled cDNA) was cohybridized with leaf RNA from Pseudomonas infected BABA pretreated plants (Cy5 labeled cDNA). Samples were collected 22 hours after bacterial inoculation. BABA pretreatment was performed two days before bacterial inoculation. To assess the effect of BABA alone on gene expression, leaf RNA from BABA treated plants (Cy5 labeled cDNA) was cohybridized with leaf RNA (Cy3 labeled cDNA) from water treated plants.

Multi-omics and Network Evaluation of Arogenate Dehydratase Knock-out Mutants in Arabidopsis thaliana

Project description:By knocking out genes encoding specific arogenate dehydrase (ADT) enzymes in Arabidopsis, variable reductions in lignin can be achieved. To understand how ADT composition affects plant phenotypes and biomolecular systems, we successfully constructed single and multiple ADT knockout (KO) mutants in Arabidopsis. Using these mutants, a multi-omics (metabolome, transcriptome and proteome) evaluation was conducted using GC- and LC-MS, RNA-Seq, and iTRAQ labeled LC-MS/MS technologies. Identifications include primary and secondary metabolites, transcripts, and proteins in leaf and stem samples taken at 4 weeks of age from 9 KO and wild-type (WT) lines.

Differentially regulated genes in TOR knockdown Arabidopsis lines

Project description:Rapamycin-sensitive transgenic Arabidopsis lines (BP12) expressing yeast FK506 Binding Protein12 (FKBP12) were developed. Inhibition of TOR in BP12 plants by rapamycin resulted in slower overall root, leaf and shoot growth and development leading to poor nutrient uptake and light energy utilization. Genetic and physiological studies together with RNA-Seq and metabolite analysis of TOR-suppressed lines revealed that TOR regulates development and lifespan in Arabidopsis by restructuring cell growth, carbon and nitrogen metabolism, gene expression, ribosomal RNA and protein synthesis. Arabidopsis WT (Col)and BP12-2 (TOR knockdown line) seedlings at 15 DAG were treated with rapamycin for 3 days by transferring from 0.5 MS medium to 0.5 MS+10 ug/ml rapamycin. Triplicate samples of rapamycin treated WT and BP12-2 seedlings were used for RNA-Seq analysis (Illumina Hiseq 2000). Paired-end alignments were obtained through aligning short reads onto the reference Arabidopsis Genome (TAIR9) using Bowtie. More than 80% of the reads mapped onto the genome. Htseq-count was used to count the reads from the Bowtie derived output files. Differential expressed genes were identified using edgeR. The FDR-corrected P value for differential expression was set to be <=0.05.

NMR spectroscopy analysis reveals altered metabolic homeostasis in Arabidopsis seedlings treated with a cytokinesis inhibitor

Project description:In plant cytokinesis, de novo formation of a cell plate that evolves into the new cell wall, partitions the cytoplasm of the dividing cell. Cell plate formation involves highly orchestrated vesicle accumulation, fusion, and membrane network maturation supported by the temporary integration of elastic and pliable callose. The small molecule, Endosidin 7 (ES7), arrests late cytokinesis in Arabidopsis by inhibiting callose deposition at the cell plate. Its effect is specific, as it does not broadly affect endomembrane trafficking or cytoskeletal organization. It has emerged as a very valuable tool for dissecting this essential plant process. In order to gain deeper insights regarding its mode of action and the effects of cytokinesis inhibition on overall plant growth, we investigated the effect of ES7 through a nuclear magnetic resonance (NMR) spectroscopy metabolomics approach. In this case study, profiles of Arabidopsis leaf and root tissues were analyzed at different growth stages and ES7 exposure levels. The results show tissue-specific changes in the plant metabolic profile across a developmental gradient, and the effect that ES7 treatment has on the corresponding metabolome. The ES7 induced profile suggests metabolic compensations in central metabolism pathways in response to cytokinesis inhibition. Further, this study shows that long-term treatment of ES7 disrupts the homeostasis of primary metabolism in Arabidopsis seedlings, likely via alteration of hormonal regulation.

Phosphoproteomic analysis of mpk1/2/7/14 treated with mannitol or abscisic acid

Project description:Abscisic acid (ABA) is a phytohormone that promotes leaf senescence in response to environmental stress. We previously identified methyl CpG-binding domain 10 (MBD10) as a phosphoprotein that becomes differentially phosphorylated after ABA treatment in Arabidopsis. ABA-induced leaf senescence was delayed in mbd10 knockout plants but accelerated in MBD10-overexpressing plants, suggesting that MBD10 positively regulates ABA-induced leaf senescence. ABA-induced phosphorylation of MBD10 occurs in planta on Thr-89, and our results demonstrated that Thr-89 phosphorylation is essential for MBD10’s function in leaf senescence. The in vivo phosphorylation of Thr-89 in MBD10 was significantly downregulated in a quadruple mutant of group C MAPKs (mpk1/2/7/14), and group C MAPKs directly phosphorylated MBD10 in vitro.
