Project description:We aim to characterize to effects of the absence of CD40L on neutrophil transcriptome and the effect of soluble CD40L on HL60 cells. For this purpose Total RNA of isolated neutrophils from three CD40L-deficient patients and three healthy controls as well as HL-60 cells from ATCC (HL-60 (ATCC CCL-240) were analyzed by RNAseq. Before RNA obtention, neutrophils were incubated for 2 hours in the presence or absence of 100 U/ml rhIFN- (Immukine, Boehringer Ingelheim), and HL-60 cells cultured for 6 days in the presence or absence of 500 ng/mL sCD40L and/or 1,0 % dimethyl sulfoxide (DMSO).

Heterogeneity of neutrophils and inflammatory responses in patients with COVID-19 and healthy controls

Project description:We undertook an unbiased, detailed analysis of neutrophil responses in adult patients with COVID-19 and healthy controls, to determine whether distinct neutrophil phenotypes could be identified during infections compared to the healthy state. Single-cell RNA sequencing analysis of peripheral blood neutrophils from hospitalized patients with mild or severe COVID-19 disease and healthy controls revealed distinct mature neutrophil subpopulations, with relative proportions linked to disease severity. Disruption of predicted cell-cell interactions, activated oxidative phosphorylation genes, and downregulated antiviral and host defense pathway genes were observed in neutrophils obtained during severe compared to mild infections. Our findings suggest that during severe infections, there is a loss of normal regulatory neutrophil phenotypes seen in healthy subjects, coupled with the dropout of appropriate cellular interactions.

Bulk RNA-Seq of human neutrophils and monocytes isolated from healthy controls, G-CSF-treated donors, HSCT, PDAC and IPMN patients

Project description:We aimed to characterize transcriptome plasticity of human myeloid cells in response to stress induced myelopoiesis. We performed bulk RNA sequencing (RNA-Seq) analyses of normal density neutrophils (NDNs), low density neutrophils (LDNs), and monocytes isolated from the peripheral blood (PB) of healthy controls (n=19), of G-CSF-treated donors (n=17) as well as of patients receiving hematopoietic stem cell transplantation (HSC-T; n=8), patients with locally advanced or metastatic pancreatic ductal adenocarcinoma (PDAC; n=15) or intraductal papillary mucinous neoplasms (IPMN; n=14). We also analyzed neutrophil differentiation intermediates from bone marrow samples of controls (n=3) or HSC-T patients (n=7). We generated a total of 210 RNA-Seq samples from 73 individuals.

Transcriptomic Profiling of Neutrophils and Low-Density Granulocytes in COVID-19 Patients

Project description:The severity of COVID-19 is linked to excessive inflammation. Neutrophils represent a critical arm of the innate immune response and are major mediators of inflammation, but their role in COVID-19 pathophysiology remains poorly understood. We conducted transcriptomic profiling of neutrophils obtained from patients with mild and severe COVID-19, as well as from non-infected healthy controls. Additionally, low-density granulocytes (LDGs) from patients with severe COVID-19 were included to understand their unique role. Transcriptomic analysis of polymorphonuclear cells (PMNs), consisting mainly of mature neutrophils, revealed a striking type I interferon (IFN-I) gene signature in severe COVID-19 patients, contrasting with mild COVID-19 and healthy controls. LDGs from severe COVID-19 patients exhibited an immature neutrophil phenotype and lacked this IFN-I signature. These findings underscore the crucial role of neutrophil inflammasomes in driving inflammation during severe COVID-19. The study provides insights into the pathological mechanisms of severe COVID-19 and highlights potential targets for therapeutic intervention.

Expression data from human neutrophils isolated from the peripheral blood of psoriasis patients and healthy controls

Project description:In psoriasis, neutrophils accumulate in the epidermis or scatter in the dermis, which may contribute to the inflammation by releasing a variety of cytokines, chemokines, as well as various enzymes and antimicrobe proteins (AMPs). However, the exact role of neutrophils needs to be further illustrated. To identify the differences between psoriasis neutrophils and healthy ones, we analyzed microarray expression data from 3 peripheral neutrophil samples of psoriasis patients and 3 samples of healthy controls. This study identifies that neutrophils are activated and regulated in psoriasis, and these DEGs may contribute to the development of psoriasis.

Blood Transcriptional Profiles of Active TB (UK Test Set Separated)

Project description:This dataset aims to dissect the whole blood transcriptional signature by determining if elements of the whole blood signature are still present in purified cell subpopulations. We aimed to characterise the transcriptional response during TB and identify if cell subsets drove changes in whole blood cellular composition. The aim of the experiment was to define transcriptional signatures in neutrophils, monocytes, CD4+ and CD8+ cells from blood of active TB patients and healthy controls to distinguish the signature of active TB patients from each other and from healthy controls. This will help in the diagnosis of active tuberculosis, which normally relies on culture of the bacilli, which can take up to 6 weeks, sometimes the bacilli cannot be obtained from sputum thus requiring invasive techniques obtaining bronchoalveolar lavage (BAL). In some cases the bacill cannot be grown from sputum or BAL. Experimental design : Whole blood collected in EDTA tubes from patients with active TB disease and healthy controls. Blood was then processed or separated sequentially into neutrophil, monocyte, CD4+ or CD8+ populations and then processed. All patients were sampled prior to the initiation of any antimycobacterial therapy. Active pulmonary TB: PTB - all patients confirmed by isolation of Mycobacterium tuberculosis on culture of sputum or bronchoalvelolar lavage fluid. Healthy controls - these were volunteers without exposure to TB who were negative by both tuberculin skin test (<15mm if BCG vaccinated, <6mm if unvaccinated); who were also negative by IGRA (as described above). This dataset: PTB, n = 7 patients (whole blood, neutrophils, monocytes, CD4+ or CD8+). BCG+, n = 4 patients (whole blood, neutrophils, monocytes, CD4+ or CD8+). Experimental variables : Patient group: Active PTB; Healthy controls (BCG vaccinated only) and Cell populations: Neutrophils, Monocytes, CD4+, CD8+. Ethnicity - a range of ethnic groups is represented.

Common Immunologic Pathways Between Oligoarticular and Polyarticular Juvenile Idiopathic Arthritis

Project description:The polyarticular and oligoarticular forms of juvenile idiopathic arthritis are classified as distinct entities. At the same time, many children who present with an oligoarticular phenotype eventually evolve to a polyarticular disease pattern, suggesting that the phenotypes might share with overlapping molecular mechanisms. Using gene expression microarrays, we found that 14 genes in neutrophils and 55 genes in PBMC shows common patterns of differential expression when children with active oligoarticular and polyarticular JIA were compared with healthy controls. These results demonstrate that there are commonalities between oligoarticular and polyarticular JIA that suggest overlapping immune mechanisms. Total RNA was extracted from isolated PBMC and neutrophils from 14 patients with polyarticular JIA and 8 patients with pauciarticular JIA. Total RNA was extracted from neutrophils from 13 healthy controls and from PBMC from 15 healthy controls. Insufficient RNA for microarrays was obtained from neutrophils from two of the healthy controls.
