The role of Rif1 in ES cells

Project description:Purpose:The goals of this study are to understand the mechanisms underlying reduced self-renewal and loss of pluripotency by depletion of Rif1. Methods: We performed global gene expression analysis of Rif1 knockdown ES cell lines using Affymetrix 430 2.0 arrays, compared to shRNA controls. J1 ES cells were transfected with Control shRNA and Rif1 shRNA using lipofectamine 2000. Forty-eight hours after transfection, cells were collected for global gene expression analysis using Affymetrix mouse genome 430 2.0 array. Stable F1 Rif1 knockdown ES cells at passage 16 were used for long-term gene expression chip microarray using Affymetrix mouse genome 430 2.0 array.

Transcriptomic signatures in whole blood of patients who suffer a Chronic Inflammatory Response Syndrome (CIRS) as a result of exposure to the marine toxin ciguatoxin

Project description:This study compares the transcriptional profiles of 11 patients with ciguatera induced Chronic Inflammatory Response Syndrome to 11 normal controls using whole blood perserved in PAXgene blood collection tubes and Agilent whole genome microarrays. In our analysis, we found nearly 200 genes significantly, differentially expressed in patients compared to controls.

Gene expression signatures for mESC treated by RNAi strategy on down regulation of gene Mtf2

Project description:To further explore the function of Mtf2, the homolog of Drosophila Polycomb group gene PCL, we have employed the mouse whole genome microarray expression profiling as a discovery platform to identify genes mediated by Mtf2. Oligos of 2 different RNAi target sites on gene Mtf2 were cloned into RNAi Vector pSuper and transfected individually into Mouse Embryonic Stem Cell line E14. Empty Vector pSuper and plasmid containing RNAi target against gene Luciferase (Firefly) were performed in the same way as negative controls. The down regulation effect of gene Mtf2 was quantified by real-time PCR in the same RNA samples subjected to microarray analysis.

Project description:E12.5 mouse whole embryos and placentas were pooled within 3 litters and total RNA was extracted. Fluorescently-labeled, linearly-amplified cRNA targets were prepared from the RNA samples and compared on a novel microarray design to validate the system. A "self-versus-self" experimental design was used to assess the false-positive rates in the system. The in situ-synthesized 60-mer oligonucleotide microarray platform contains approximately 22,000 DNA features, and was designed to detect transcripts from the entire NIA cDNA clone collection. The effect of red meat consumption on the formation of N-nitroso compounds, a group of compounds which may be harmful to humans, in relation to colorectal cancer

Project description:Study hypothesis: We hypothesise that both colon inflammation and a diet high in red meat increase the endogenous formation of potentially carcinogenic N-nitroso compounds in the human colon and that these compounds increase the colorectal cancer risk, which could (partially) explain the increased colorectal cancer risk that is associated with inflammatory bowel disease and diets high in red meat. Inflammatory bowel disease is characterised by a chronic inflammation within the gastrointestinal tract, which, in case of ulcerative colitis, is present in the colon and rectum. Primary outcome(s): 1. Whole genome gene expression modifications by microarray analysis (4x44K Agilent platform) 2. Apparent total nitroso compounds in faecal matter by thermal energy analysis 3. Faecal water genotoxicity (30 minute exposure to 10% faecal water) by comet assay analysis in the adenocarcinoma cell line Caco-2 All outcomes are measured at baseline and post intervention.

PWS gene expression profiling of obese and non-obese patients

Project description:We aimed to characterize genetic alterations in PWS using whole genome microarrays. We performed mRNA expression microarray analysis using RNA isolated from whole blood of 25 PWS patients and 25 age-matched controls.. After preprocessing the data to reduce heterogeneity, differentially expressed genes (DEGs) between groups were identified using a linear regression model package. Reactome pathway analysis was performed for upregulated and downregulated genes using EnrichR. Correlations between gene expression levels and clinical factors were estimated using Spearman’s rank correlation coefficient. Of 21,488 probes examined in the microarray analysis, 4,156 were detected. Fifty-two genes had different expression levels in children with PWS compared with healthy controls (36 genes upregulated and 16 downregulated). Twelve genes were upregulated and 13 were downregulated in obese PWS patients compared with normal-weight PWS (NW-PWS) patients. The C-Type Lectin Domain Family 4 Member D (CLEC4D) was upregulated in both PWS (vs. control) and obese-PWS (vs. NW-PWS) patients, and CLEC4D expression was also correlated with body mass index-standard deviation score in PWS patients. Among the genes upregulated in obese PWS vs. NW-PWS, Annexin A3 (ANXA3), Potassium Inwardly Rectifying Channel Subfamily J Member 15 (KCNJ15), and Selenium Binding Protein 1 (SELENBP1) were upregulated in obese-control vs. NW-control. Gene Ontology analysis revealed that upregulated DEGs were significantly enriched in biological processes, including pathways involved in myeloid dendritic cell activation associated with CLEC4D.This study revealed differences in gene expression between obese and NW-PWS patients. The regulation of macrophage infiltration by CLEC4D suggests a possible mechanism associated with obesity-related complications in PWS.
