Project description:Muscle-specific ablation of miR-1/133a expression leads to increased expression of miR-1/133a target genes at RNA and/or protein level. MEF2A is a direct target of miR-1/133a that is upregulated at the protein level and subsequently activates the expression of the Dlk1-Dio3 cluster in skeletal muscle of miR-1/133a deficient mice. miRNAs encoded in the Dlk1-Dio3 cluster directly repress the expression of multiple genes important for mitochondrial function. The study includes transcriptome analysis of tibialis anterior muscle after muscle-specific deletion of miR-1/133a as well as transcriptome analysis of tibialis anterior muscle after muscle-specific overexpression of Mef2A.

Project description:The coordinate regulation of metabolic activity and epigenetics to establish cell state-specific gene expression patterns during lineage progression is among the most important aspects of cell differentiation. Cell states are defined by their epigenetic landscape and have cell state-specific metabolic demands. Defining the regulatory factors involved in the interplay between metabolism and cell state would represent a significant step forward in understanding the genetic circuitry that drives differentiation of progenitor cells into highly specialized cell types for proper tissue formation. Expression levels of the imprinted Dlk1-Dio3 noncoding RNA (ncRNA) mega-cluster have been shown to correlate with distinct metabolic profiles in a variety of progenitor cells, suggesting it functions as a key regulator of metabolism and cell state. Here, we directly demonstrate that the Dlk1-Dio3 ncRNA locus is a central player coordinating mitochondrial metabolic activity and genome-wide epigenetic changes in myoblasts and differentiated myotubes. Stable muscle cell lines were generated harboring two distinct deletions in the proximal promoter region resulting in either greatly upregulated or severely attenuated transcription of the entire mega-cluster of Dlk1-Dio3 ncRNAs. Both mutant lines displayed impaired myotube formation along with perturbed mitochondrial respiration and widespread changes in chromatin accessibility and histone methylation. Global gene expression patterns and pathway analyses indicated a reprogramming of cell state which created a differentiated-like molecular profile in proliferating myoblasts. Our results strongly suggest that the Dlk1-Dio3 ncRNA locus is a nodal regulator coordinating metabolic activity and the epigenome to maintain proper cell state in the myogenic lineage.

The study of a novel knock-out mouse model led us to identify the biological roles of the miR-379/miR-410 cluster at the imprinted Dlk1-Dio3 region during this metabolic transition. The miR-379/miR-410 cluster is the largest mammalian-specific miRNA cluster composed of 39 pre-miRNA and expressed from the maternally-inherited allele. We unexpectedly found that ~ 35% of heterozygous neonates with a maternal - but not paternal - deletion of the entire 40kb-long miRNA cluster die shortly after birth due to defects in the maintenance of energy homeostasis, as evidenced by impaired hepatic glycogenolysis, gluconeogenesis and ketogenesis. This maladaptive metabolic response is accompanied by profound changes in the neonatal hepatic gene expression program, notably a decrease in the activation of a large set of metabolic genes linked to lipid metabolism. Our study unveils essential roles for the miR-379/miR-410 cluster at the transition from fetal to postnatal life, revealing new layers of RNA-mediated gene regulation at the Dlk1-Dio3 domain that impose parent-of-origin effects on postnatal metabolic functions. Project description:In fish, few miRNAs have been shown to muscle specific and data on miRNA involved in myogenesis are scarce. In order to identify new miRNA involved in satellite cells differentiation, we used a methionin depletion/replenishment protocol to synchronize myogenic cell differentiation. Our results clearly validated that methionine removal (72H) from the culture medium strongly decreased myoD1 and myogenin expression indicating a differentiation arrest. In contrast, methionine replenishment rescued the expression of myoD1 and myogenin showing a resumption of the differentiation. Then, we performed a miRNA array analysis of myogenic cells from three conditions: in presence of methionine (CTRL), absence of methionine during 72h (Meth-) and absence of methionine during 48H following 24H of methionine replenishment (Meth -/+). A clustering analysis identified three clusters : the cluster I corresponds to miRNA upregulated only in Meth -/+ conditions; the cluster II corresponds to miRNA downregulated only in Meth -/+ conditions; the cluster III corresponds to miRNAs with high expression in control, low expression in absence of methionine (Meth -) and middle expression after methionine replenishment (Meth -/+). The cluster III was very interesting because it followed (?) the resumption and differentiation and contained 7 miRNAs with muscle-related function (e.g. miR-133a) and one (miR-210) with unknown function. Based on our already published miRNAs repertoire (Juanchich et al 2016), we confirmed that miR-133a had an expression only in white muscle and we showed that miR-210 had the highest expression in white muscle. We also showed that miR-210 expression was upregulated during differentiation of satellite cells suggesting that miR-210 was potentially involved in the differentiation of satellite cells in trout.
