Project description:In order to assess whether differences in the transcriptomic profile of human tumor-associated macrophages vs. alveolar macrophages from adjacent non-tumor-tissue (GSE162669) were caused by factors secreted by tumor cells, primary human monocyte-derived macrophages (MDMs) were polarized towards a TAM-like phenotype by cultivating them in tumor cell-conditioned medium. A genome-wide comparison by bulk RNA-Seq confirmed a high similarity of ex vivo TAMs and in vitro polarized TAM-like macrophages. Other polarization schemes (M1: LPS/IFN-gamma, M2: IL10 or IL4) did not lead to similar transcriptomic changes. For details, see Hoppstädter et al., 2021 (doi:10.1016/j.ebiom.2021.103578).

Human Primary Airway Epithelium Response to HCoV-229E Infection

Project description:The purpose of this experiment was to evaluate the human host cellular response to wild-type Human coronavirus strain 229E (HCoV-229E) infection of primary human airway epithelial cell cultures. Sample data was obtained from mock-infected primary human airway epithelial cell cultures at 24 hours post infection. Primary human conducting airway epithelial cells were grown at air-liquid interface. Samples were harvested and processed for RNA sequencing (RNA-Seq) expression analysis and limited proteolysis proteomics. Wild-type human coronavirus strain 229E (HCoV-229E) infected and mock-infected primary human airway epithelial cell cultures with and without primary human lung macrophages were harvested at 24 hour post infection (MOI 3). Samples were processed for RNA sequencing (RNA-Seq; in Trizol) expression analysis and limited proteolysis proteomics (LiP). For LiP, cells were lysed by freeze thaw cycles and each replicate was split in half and treated for 1 minute with proteinase K and then trypsin and the other half just treated with trypsin prior to processing for proteomic analysis. Search for the DDA data was performed using MaxQuant, following the label-free quantification and match between runs (LFQ-MBR) workflow. The DIA data was searched with FragPipe/DIA-NN. The database search results were further processed using in-house codes which filtered and normalized the data, and added statistical parameters.

Project description:M2-polarized macrophages have been shown to adapt their migration mode to physical properties of the surrounding extracellular matrix. They migrate in the integrin-mediated adhesion and proteolytic activity-dependent mesenchymal mode in stiff matrices, and in the integrin- and protease-independent amoeboid mode in low density, porous environments. To find out what impact has the switching between the migration modes on expression of both protein-coding and non-coding genes we employed RNA sequencing of total RNA depleted of ribosomal RNA isolated from M2 macrophages migrating in three-dimensional collagen gels of high or low concentration for 48 hours.

Project description:Monocytes mature to macrophages in the presence of the lineage determining cytokine M-CSF. They can be further polarized into M1 or M2 macrophages with distinct functional properties. We used microarrays to detail the global programme of gene expression underlying macrophage maturation and polarization and identified distinct classes of up-regulated genes during this process. Experiment Overall Design: Freshly isolated monocytes were cultured in the presence of M-CSF for 7 days, and then polarized to M1 or M2 cells. The study includes Monocytes at day 0, macrophages at day 3 and 7, M1 and m2 polarized macrophages.

Highly Pathogenic Avian Influenza Viruses Avoid Effective Inflammatory Response of Human Macrophages

Project description:Macrophages were infected with low (PR8) and high pathogenic influenza viruses (FPV and H5N1). To our surprise a genome-wide comparative systems biology approach revealed that in contrast PR8 infections with HPAIV H5N1 and FPV result in a reduced immune response of human macrophages contradicting a primary role of this cell type for the cytokine storm. Our data point to a viral strategy of HPAIV to bypass a major amplifier of the initial local inflammatory response thereby hampering antiviral effector mechanisms and facilitating virus spreading and systemic disease.
