Project description:The roles of histone demethylase KDM7 in gene expression were analyzed by gene expression profiling experiments with mouse neuroblastoma cell line Neuro2A. Keywords: mouse neuroblastoma, Neuro2A, gene expression profiling, microarray, Affimetrix M430 2.0 chip In order to examine the effect of KDM7 in gene expression, we generated stable KDM7 knockdown cell lines in mouse neuroblastoma cell line Neuro2A. Total RNAs were extracted from 5 cell lines (parental cells: Neuro2A, empty vector: Neuro2A transfected with empty vector, EGFP KD: Neuro2A transfected with vector for EGFP knock down, KDM7 KD1: Neuro2A transfected with vector 1 for KDM7 knock down, and KDM7 KD2: Neuro2A transfected with vector 2 for KDM7 knock down) and analyzed for gene expression profiles using Affymetrix platform.

Genome wide profiling of RNA Polymerase II upon knock-down or overexpression of RECQL5

Project description:RECQL5 globally effects the distribution of RNA Polymerase II on genes in a dose dependent manner. Knock-down of RECQL5 reduces RNA Polymerase II density in the gene body, while increasing density on TSS and TTS. Overexpression shows exactly the opposite effect. We postulate that RECQL5 acts as a regulator of the elongation rate, more specifically, that the knock-down increases elongation rate while the overexpression decreases it. RNA Polymerase II ChIP-Seq upon knock-down of RECQL5 with either of two specific shRNAs or a CTRL shRNA, and upon Doxycycline induced overexpression of RECQL5 .

FAIMS-DIA Proteomics of LIRIL2R-Deficient Induced Regulatory T Cells

Project description:Long non-coding RNA, LIRIL2R was identified and confirmed to be differentially expressed in regulatory T cells by RNAseq. A role of LIRIL2R was studied in iTreg cells using multiple approaches. Data independent analysis proteomics revealed effects of LIRIL2R knock down in Treg cells. Loss of Treg signature proteins upon LIRIL2R knock down signified the its role in iTreg cell development and function.

Lentivirus of miRNA 133, and miRNA 143 were used to knock down (KD), or overexpress (OV) the two miRNAs. LV3NC is the control for knock down, Lv20NC is control for overexpression. LV133 is the miRNA 133 knockdown, LV143 is the miRNA 133 knock down. OV143 is the miRNA 143 overexpression. miRNA 133 is no overexpression.
