Samples were collected before or after 5 days of differentiation with 1.5% DMSO for wild-type HL-60 cells as well as 5 days post-differentiation for wild-type and Snx33 knockout HL-60 cells.

Multi-omics and Network Evaluation of Arogenate Dehydratase Knock-out Mutants in Arabidopsis thaliana

Project description:By knocking out genes encoding specific arogenate dehydrase (ADT) enzymes in Arabidopsis, variable reductions in lignin can be achieved. To understand how ADT composition affects plant phenotypes and biomolecular systems, we successfully constructed single and multiple ADT knockout (KO) mutants in Arabidopsis. Using these mutants, a multi-omics (metabolome, transcriptome and proteome) evaluation was conducted using GC- and LC-MS, RNA-Seq, and iTRAQ labeled LC-MS/MS technologies. Identifications include primary and secondary metabolites, transcripts, and proteins in leaf and stem samples taken at 4 weeks of age from 9 KO and wild-type (WT) lines.

ncRNA DUBR RAP-MS in HCT116 cells

Project description:Non-coding RNAs (ncRNAs) are finely tuned cellular regulators important for human cell growth and cancer progression. DUBR (also known as linc00883) is a nuclear ncRNA first discovered in mice for its role in regulating myoblast differentiation through interactions with chromatin and DNA methyltransferases. High expression levels of this ncRNA are predictive of poor patient outcome in colon adenocarcinoma, suggesting that DUBR may be involved in controlling cancer growth. To elucidate its function, we used RAP-MS and RNA immunoprecipitation techniques which revealed its interaction with epigenetic maintenance proteins in the human colon cancer cell line HCT116. Further, ATAC-seq and RNA-seq were used to address its function in regulating the epigenome and transcriptome of HCT116 cells. Here we report that DUBR is a regulator of human colon cancer cell line HCT116 survival.

Project description:Purpose: We aim to reveal maize transcriptomic changes in wild-type and Gβ knockout lines. Methods: RNA-seq was used to reveal transcriptome of maize biological replicates of wild-type and Gβ knockout lines. Results: Differnentically expressed transcritps were identified by the comparison of biological replicates of wild-type and Gβ knockout lines. Conclusions: We identified differentially expressed genes in Gβ knockout lines.
