mRNA Profiling of murine 4T1-T breast cancer cells with Asns knocked down after isolation from primary tumors and lung metastases with 6TG

Project description:Murine 4T1-T breast cancer cells were infected with retroviral vectors harboring shRNAs for murine or a Renilla, as negative control. Cells were orthotopically injected into NSG mice. After 19 days mice were euthanized and tumors and lungs were removed and digested into single cells. Cells were then placed in culture dishes with 6TG. Surviving cells were then harvested and processed with the NuGen Ovation RNAseq system V2. Libraries were sequenced on an Illumina platform and mapped using Bowtie2 to the mm10 genome prior to transcript quantification using HT-Count.

Gene expression profile of lung tissues comparing between ISM1-/- and wildtype mice.

Project description:Isthmin 1 (ISM1) is a secreted 60 kDa protein that exhibits pro-apoptotic and anti-angiogenic functions in experimental settings. We generated ISM1 knockout mice (ISM1-/- ) in C57BL/6J background through CRISPR gene editing technology to understand the physiological function of endogenous ISM1. The ISM1-/- mice presented spontaneous pulmonary emphysema and immune infiltration under the ambient environment. These findings suggest that ISM1 might be an anti-inflammatory protein important for maintaining lung homeostasis. To investigate the role of ISM1 in the lung under steady state, we compare the gene expression in the ISM1 knockout lungs with that of the wild type. Lungs of young adult mice (2 months old) from wild type and ISM1-/- mice were harvested and bulk RNASeq was performed.

Sp3 is essential for normal lung morphogenesis and cell cycle progression during mouse embryonic development

Project description:Members of the Sp family of transcription factors regulate gene expression via binding GC boxes within promoter regions. Unlike Sp1, which stimulates transcription, the closely related Sp3 can either repress or activate gene expression and is required for perinatal survival in mice. Here we use RNAseq and cellular phenotyping to show how Sp3 regulates murine fetal cell differentiation and proliferation. Homozygous Sp3-/- mice were smaller than WT and Sp+/- littermates, died soon after birth, and had abnormal lung morphogenesis. RNAseq of Sp3-/- fetal lung mesenchymal cells identified alterations in extracellular matrix production, developmental signaling pathways, and myofibroblast/lipofibroblast differentiation. The lungs of Sp3-/- mice contained multiple structural defects, with abnormal endothelial cell morphology, lack of elastic fiber formation, and accumulation of lipid droplets within mesenchymal lipofibroblasts. Sp3-/- cells and mice also displayed cell cycle arrest, with accumulation in G0/G1 and reduced expression of numerous cell cycle regulators including Ccne1. These data detail the global impact of Sp3 on in vivo mouse gene expression and development.
