Project description:There is increasing evidence demonstrating that adult neural stem cells (NSCs) are the cell of origin of glioblastoma (GBM), the most aggressive subtype of malignant glioma. The earliest stages of hyperplasia are challenging to explore, but likely involve a cross-talk between normal and transformed NSCs. How normal cells respond to this cross-talk and what impact this has on the NSC activation/quiescence balance is poorly understood. We sought to address this question by analysing how transformed and wild-type NSCs isolated from the mouse stem cell niche in the subventricular zone (SVZ) interact. Wild-type and Ink4a/Arf-/-; EGFRvIII transformed NSCs were cultured either separately or in a 50:50 co-culture in serum-free adherent conditions. We observed that the growth of wild-type NSCs was dramatically reduced in the presence of the transformed NSCs. To explore this finding further we performed RNA-seq on NSCs that had been sorted by FACS following five days of culture either separately or in the co-culture condition. This allowed us to identify differentially expressed genes between the different culture conditions.

Project description:<p>We used massively parallel, paired-end sequencing of expressed transcripts (RNA-seq) to detect novel gene fusions in short-term cultures of glioma stem-like cells freshly isolated from nine patients carrying primary glioblastoma multiforme (GBM). The culture of primary GBM tumors under serum-free conditions selects cells that retain phenotypes and genotypes closely mirroring primary tumor profiles as compared to serum-cultured glioma cell lines that have largely lost their developmental identities.</p>

Identification of SAFB and HnrnpU interactors

Project description:Scaffold Attachment Factor B (SAFB) is a conserved RNA Binding Protein (RBP) that is essential for early mammalian development. However, the RNAs that associate with SAFB in mouse embryonic stem cells have not been characterized. Here, we addressed this unknown using RNA-seq and SAFB RNA immunoprecipitation followed by RNA-seq (RIP-seq) in wild-type mouse embryonic stem cells (ESCs) and in ESCs in which SAFB and SAFB2 were knocked out. The transcript most enriched in SAFB association was the lncRNA Malat1, which contains a series of purine-rich motifs in its 5 end. Beyond Malat1, SAFB predominantly associated with introns of protein-coding genes also through purine-rich motifs. Knockout of SAFB/2 led to down- and upregulation of genes in multiple biological pathways. The nascent transcripts of many downregulated genes associated with high levels of SAFB in wild-type cells, implying that SAFB binding promotes the expression of these genes. Reintroduction of SAFB into double-knockout cells restored gene expression towards wild-type levels, an effect that was again observable at the level of nascent transcripts. Proteomic analyses indicate an enrichment of nuclear speckle-associated, SR proteins in FLAG-tagged SAFB immunoprecipitated samples. Comparison to immunoprecipitates made from FLAG-tagging of another nuclear-enriched RNA-binding protein called HNRNPU (also known as SAF-A) identified both similarities and differences. Perhaps most notably, we observed a stronger enrichment for speckle-associated proteins in SAFB immunoprecipitations and a strong enrichment for paraspeckle-associated proteins in HNRNPU immunoprecipitations. Our findings suggest that among other potential functions in mouse embryonic stem cells, SAFB directly promotes the expression of a subset of genes through its ability to bind purine regions in nascent RNA.

The Effects of Nanog HD Mutants on Mouse EMbryonic Stem Cells

Project description:We examined global gene expression patterns of mouse embryonic stem cells overexpressing EGFP, Nanog wild-type, or Nanog L122A mutants in normal, "-LIF" or "+RA" culture conditions by RNA-seq experiments. In “+RA” culture conditions, the expression patterns of the RA-responsive genes were slightly different in WT transfectants and more different in L122A transfectants compared with EGFP transfectants. These results suggested that L122A transfectants showed partial resistant activity against RA-induced differentiation, which was not found in WT mNANOG transfectants. Examination of 3 different transfectants from mouse embryonic stem cell, RF8 line, in 3 different culture conditions.
