Maize and Cercospora zeina transcriptome analysis during gray leaf spot foliar disease

Project description:Gray leaf spot (GLS) disease of maize is caused by the fungus Cercospora zeina in African countries, such as South Africa. The plant material was from maize inbred line B73-QTL, which was introgressed with a QTL region for resistance to GLS from the maize inbred line CML444 (Berger et al (2014) BMC Genetics 15 60 www.biomedcentral.com/1471-2156/15/60 ). This QTL was named 10G2_GLS and 10H_GLS from two field trials in KwaZulu-Natal province, South Africa in that study. B73-QTL plants were planted in the field, and subjected to natural infection with C. zeina. This was the same field trial as B73 plants that were sampled for RNAseq and the data reported in Swart et al (2017) Mol Plant Microbe Interact 30 710-724 (2017)(GSE94442). Samples were collected from lower leaves with moderate GLS lesions and younger upper leaves of the same B73-QTL plants with very few immature GLS lesions. The first aim of the experiment was to compare the maize transcriptomes during C.zeina challenge between B73 (from GSE94442 data) and B73-QTL plants (this study). The second aim was to identify novel transcripts expressed from the QTL region, which may underlie the quantitative disease resistance to GLS. The third aim was to identify C. zeina genes expressed in planta during infection.

RL-SAGE analysis of Zea mays leaf transcriptome

Project description:Using the RL-SAGE method (Gowda et al. 2004), a maize leaf longSAGE library (cv. inbred line B73) was constructed. Leaf tissues were harvested from 4-week old B73 plants for RNA isolation. The conditions in the growth chamber were 12 h light (500 µmol photons m-2 sec-1), 20oC at night, 26oC in the day and 85% relative humidity. A total of 44,870 unique tags (17 bases +CATG) were identified from 232,948 individual tags in the maize leaf library.

ZmNF-YB16-YC17-YA1 complex participates in the regulation of plant growth and drought resistance in maize

Project description:This was a comparative transcriptome analysis by using high throughput sequencing. To assess the effects of drought stress and NF-Y transcription factors ZmNF-YA1 and ZmNF-YB16 on maize, leaves from wild-type (W22), zmnf-ya1 (m67) mutant, wild-type (B104) and ZmNF-YB16 overexpression (OE) plants grow under well-watered and drought stress conditions were collected and RNAseq was performed. We tracked the gene expression events of inbred maize lines W22 or B104 seedlings in response to drought stress to evaluate how drought stress affects the gene expression program in maize. At the same time, we analyzed the effects of drought stress on gene expression in zmnf-ya1 and ZmNF-YB16 OE plants to investigate whether and how ZmNF-YA1 and ZmNF-YB16 confer drought stress tolerance in maize. Maize plants were grown under well-watered conditions until the V4 stage (zmnf-ya1 and W22) or V9 stage (ZmNF-YB16 OE and B104), and then half of them were exposed to drought stress treatment. Water loss in the soil and the electrolyte leakage from leaf cells were used to assess drought stress in plants. Leaves from 3-4 plants were pooled for each sample, and two replicates were used. RNA was extracted from small strips of leaf lamina excised from the first fully expanded leaf of the plants.

Impact of a mild nitrogen deficit on the leaf proteome of field-grown maize hybrids

Project description:A proteomic and metabolomic approach was conducted to decipher the biochemical bases of silage maize N utilization and metabolism in relation to growth and productivity. Leaf samples were collected on plants cultivated in the field, where they were subjected to optimal and low N fertilization treatments. The proteomic and metabolomic responses to low N was thus analyzed in 29 hybrids (29 different dent inbred lines crossed with the same flint inbred line). Ecophysiological and agronomic traits were measured on plants cultivated in the same fields. Multivariate analyses allowed us to connect the data obtained at these different levels of integration and to analyse the genetic variation of susceptibility to low N.

Genetic variation of maize responses to low temperatures in the field

Project description:Eighteen genetically-diverse maize hybrids (Zea mays, dent lines crossed to a flint inbred-line) were cultivated in the field. Two conditions of cultivation were analyzed: normal sowing and early sowing. Upon early sowing plants grew under lower temperatures than upon normal sowing. Young leaves were harvested for proteomics quantitative analysis after a thermal time (equivalent number of days after emergence at 20°C) of 17 to 18. Three replicates per genotype/condition combination were analyzed. Each replicate was made up of the mix of leaf samples of five different plants.

Daily temperature cycles promote alternative splicing of RNAs encoding SR45a, a splicing regulator in maize

Project description:This was a comparative transcriptome analysis by using high throughput sequencing. To assess the effects of heat stress on maize alternative splicing we used a controlled environment facility called the Enviratron to simulate field conditions. For our experiments, maize plants were subjected to conditions simulating normal diurnal rhythms of light and temperature, with increasing maximal daily temperature (MDT). Maize plants were grown continuously under four different temperature regimes with simulated morning temperatures ramped up over 6 hr to the MDT of 31°C, 33°C, 35°C or 37°C and simulated evening/night time temperatures ramped down over 8 hr to 10°C below the MDT. We tracked the alternative splicing events of maize W22 seedlings grow under different temperatures (MDT of 31°C, 33°C, 35°C or 37°C) to evaluate how different MDTs affect the program of gene alternative splicing in maize. RNA was extracted from small strips of leaf lamina excised from the first fully expanded leaf of V4 and V5 W22 plants (at 20 and 27 DAG, respectively). Plants were sampled in triplicates.

Project description:These experiments were to investigate changes in gene expression associated with maize competition for light when grown at double normal population density or under 60% shaded conditions as opposed to when maize is grown under normal field conditions. Three biological replicates (collected from separate field plots) comprised of pooled samples of 4 plants from each treatment were hybridized in a rolling circle dye swap hybridization screen.

Transcriptome analysis of A661 leaves

Project description:The maize inbred line A661 shows a characteristic phenotype when grown at suboptimal temperatures for three weeks and then is exposed to optimal temperatures for one extra week. After this period the third leaf showed two well defined sections: distal (chlorophyll-less; CL) and proximal (chlorophyll-containing; CC) sections. To further investigate the performance of the inbred line A661 under cold conditions a gene expression profiling analysis was conducted using large scale maize microarrays. A total of 1002 transcripts change their expression between both leaf sections and the majority of these codify for proteins located to the chloroplast.
