Transcription changes at sub-optimal root temperature in different grafting combinations of tomato rootstocks and scions

Project description:The commercial tomato cultivar âKommeetâ was grafted either onto the tomato cultivar âMoneymakerâ (sub-optimal temperature sensitive) or onto the line accession âLA 1777â of the wild tomato species S. habrochaites (sub-optimal temperature tolerant) in a heated glasshouse. Grafted tomato plants were grown in a nutrient film technique system with re-circulating nutrient solution resulting in different root temperature (T), which was either optimal (day and night 25Â±0.6Â°C) or sub-optimal (day and night 15Â±0.4Â°C) while the air T was optimal (day and night 25Â±0.6Â°C) throughout the experimental procedure. After 30 days of differential treatment, differences in growth, physiology, and global gene expression in roots and leaves of all grafting and T combinations were investigated.

The impact of growing area on the expression of fruit traits re-lated to sensory perception in two tomato cultivars

Project description:The environmental conditions greatly influence tomato fruit quality, by affecting the expression of genes, the abundance of metabolites and the perception of sensorial attributes.In this study, a fruit transcriptome investigation, together with a sensory test and a metabolomic analysis were per-formed to evaluate the impact of the environment on two popular tomato cultivars grown in two Italian regions. The transcriptional profile of each cultivar, cultivated in two different areas high-lighted differential expression in genes involved in pathways related to cell wall components such as pectin, lignin and hemicellulose, sugars as well as in amino acids, phenylpropanoids, and pigment synthesis. The cultivation area mainly affects sensory attributes related to texture and flavor and the metabolic pattern of cell wall precursors, sugars, glutamate, aspartate and carotenoids. In the two genotypes cultivated in the same environment, some attributes and fruit-related quality processes are similarly affected, while others are differently influenced based on tomato specific genetic makeup. Combination of transcriptomic, sensory and metabolomic data obtained from the two tomato genotypes revealed that the environment has a profound effect on specific sensory traits, providing information on factors that shape the specific characteristics and genetic targets for im-proving tomato fruit characteristics.

Substantial equivalence in transgenic barley

Project description:In this study, possible adverse effects of transgene expression in field-grown barley were assessed in relation to the influence of genetic background and to the impact of interaction with arbuscular mycorrhiza fungi. The deposited microarray data originate from a parallel transcript profiling, metabolome profiling and metabolic fingerprinting approach with the wild type cultivars Golden Promise (GP) and Baronesse (B) as well as barley transgenics with i) seed-specific expression of (1,3-1,4)-ß-glucanase (GluB) being introgressed from the Golden Promise (GP) into the cultivar Baronesse (B) and ii) ubiquitous expression of codon-optimized Trichoderma harzianum endochitinase (ChGP). Our conclusion from the results is that cultivar-specific differences and even the presence of few introgressed alleles exceed the effects on transcriptome and metabolome caused by transgene expression. Mycorrhization was shown to have more prominent effects on the metabolome than on the transcriptome.

Transcriptomic difference between the wild type red-fruited tomato and its yellow-fruited mutant

Project description:Background: Fruit color is an important quality trait for nutrition value in tomato (Solanum lycopersicum) and has attracted huge attention for a long time. In order to dissect the yellow-fruit color of a novel tomato mutant n3122, we compared the dynamic transcriptome of the fruit pericarps from the mutant n3122 and its wild type red-fruited tomato cultivar M82. Results: The transcriptomes of fruits from M82 35 DPA (Days Post Anthesis), M82 47 DPA, M82 54 DPA, n3122 35 DPA, n3122 47 DPA, n3122 54 DPA and n3122 60 DPA were sequenced using an Illumina Hiseq 2000 sequencing platform. A total of 5568 differentially expressed genes (DEGs) were commonly identified in the four pairwise comparisons of M82_35 DPA vs n3122_35 DPA, M82_47 DPA vs n3122_47 DPA, M82_54 DPA vs n3122_54 DPA and M82_47 DPA vs n3122_60 DPA. Further Gene Ontology (GO) enrichment and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment analyses revealed that carotenoids biosynthesis, ethylene biosynthesis and signaling transduction, and transcription factors associated fruit ripening were different between M82 and n3122 which might be the underlying mechanisms for the yellow-fruit color of tomato. Conclusions: This research provided a global data set of dynamic transcriptomic changes during fruit development and ripening for the wild type red-fruited tomato cultivar M82 and its yellow-fruited mutant n3122, and offered a base for elucidating the molecular mechanisms underlying tomato red/yellow fruit color mutation.

Project description:To investigate and compare the influence of root exudates of tomato and maize on Pseudomonas donghuensis P482, we have grown the strain up to a stationary phase in M9 0.4% glucose medium supplemented with maize exudates (Maize), tomato exudates (Tomato) or without supplementation (Control). We then performed differential gene expression analysis, identifying changes in transcriptome profiles between each treatment (Tomato, Maize) and the Control as reference conditions, and between the two treatments.

Project description:Bacterial wilt caused by Ralstonia solanacearum is a lethal, soil-borne disease of tomato. Control of the disease with chemicals and crop rotation is insufficient, because the pathogen is particularly well adapted for surviving in the soil and rhizosphere. Therefore, cultivar resistance is the most effective means for controlling bacterial wilt, but the molecular mechanisms of resistance responses remain unclear. We used microarrays to obtain the characteristics of the gene expression changes that are induced by R. solanacearum infection in resistant cultivar LS-89 and susceptible cultivar Ponderosa.
