Project description:This experiment aimed at identifying transcriptome-wide differences in a murine model of epilepsia after treatment with soticlestat. We used three different cell populations (neurons, microglia, and astrocytes) from soticlestat-treated mice, mice where the epileptic state had been induced, and sham mice as control. We compared the differences within each group (treatment / status epilepticus versus sham) and across groups (treatment - status epilepticus) to identify genes involved in the disease, and on the other hand, genes involved in the therapeutic effect of the drug.

Project description:Human induced pluripotent stem cell (IPSC)-derived cardiomyocytes (iCMs) have become important tools to model cardiovascular diseases and drug toxicology. Despite suggested transcriptomic heterogeneity in both iPSC and iCMs, the cellular proteome heterogeneity is poorly understood. Using cutting-edge single cell proteomics, we quantify the maturation from IPSC to iCMs and observed two distinct populations of iCMs with different metabolism, which recapitulates the single adult cardiomyocyte proteome populations albeit less mature.

Project description:Proteomic data from three populations of sorted murine podocytes using the FUCCI (fluorescence ubiquitination cell cycle indicator) Cell Cycle Sensor: Wild-Type podocytes at G0 (WT_G0), Alport Syndrome podocytes at G0 (AS_G0), and Alport Syndrome podocytes at G1 (AS_G1). Cell populations were sorted from murine kidney; ~10K cells were prepared using the MicroPOTS protocol (PMID: 30460388), digested with trypsin, then analyzed by LC-MS/MS. Data was searched with MaxQuant.

Project description:Mycobacteria naturally grow as corded biofilms in liquid media without detergent. Such detergent-free biofilm phenotypes may reflect the growth pattern of bacilli in tuberculous lung lesions. New strategies are required to treat tuberculosis that is responsible for more deaths each year than any other bacterial disease. The lengthy six-month regimen for drug-sensitive tuberculosis is necessary to remove antimicrobial drug tolerant populations of bacilli that persist through drug therapy. The role of biofilm-like growth in the generation of these sub-populations remains poorly understood despite the hypothesized clinical significance and mounting evidence of biofilms in pathogenesis. We adapted a three-dimensional Rotary Cell Culture System to model M. bovis BCG biofilm growth in low-shear detergent-free liquid suspension. Importantly, biofilms formed without attachment to artificial surfaces and without severe nutrient starvation or environmental stress. Biofilm-derived planktonic bacilli were tolerant to isoniazid and streptomycin, but not rifampicin. This phenotypic drug tolerance was lost after passage in drug-free media. Transcriptional profiling revealed induction of cell surface regulators, sigE and BCG_0559c alongside the ESX-5 secretion apparatus in these low-shear liquid-suspension biofilms. Supernatant from biofilms induced greater pro-inflammatory cytokine release from macrophages. This study engineers and characterizes mycobacteria grown as a suspended biofilm, illuminating new drug discovery pathways for this deadly disease.

Abstract:
BACKGROUND:
Multiple myeloma is a hematologic malignancy associated with the development of a destructive osteolytic bone disease.
RESULTS:
Mathematical models are developed for normal bone remodeling and for the dysregulated bone remodeling that occurs in myeloma bone disease. The models examine the critical signaling between osteoclasts (bone resorption) and osteoblasts (bone formation). The interactions of osteoclasts and osteoblasts are modeled as a system of differential equations for these cell populations, which exhibit stable oscillations in the normal case and unstable oscillations in the myeloma case. In the case of untreated myeloma, osteoclasts increase and osteoblasts decrease, with net bone loss as the tumor grows. The therapeutic effects of targeting both myeloma cells and cells of the bone marrow microenvironment on these dynamics are examined.
CONCLUSIONS:
The current model accurately reflects myeloma bone disease and illustrates how treatment approaches may be investigated using such computational approaches.

Project description:Cardiopoietic stem cells are in advanced clinical testing for ischemic heart failure. To profile their uncharted molecular influence on recipient hearts, systems proteomics was applied in a chronic murine model of infarction randomized with and without human cardiopoietic stem cell treatment. Four biological replicates are included from each of three separate groups, Control (Ctrl, n=4), myocardial infarction without treatment (MI, n=4), and MI with cardiopoietic stem cell treatment (CP, n=4). Athymic nude male mice (2-3 months of age) underwent left anterior descending coronary artery ligation (70-min occlusion followed by reperfusion). ST elevation on the electrocardiogram confirmed MI. Four weeks post-MI, animals were randomized into cohorts without (MI, n=4) or with (CP, n=4) cell therapy. Human CP cells were generated from bone marrow derived mesenchymal stem cells using an established cardiopoiesis protocol. Media (15 µL), with or without CP cells (600,000 cells/heart), were epicardially delivered in infarcted left ventricles.

Project description:Kilian2024 - Immune cell dynamics in Cue-Induced Extended Human Colitis Model
Single-cell technologies such as scRNA-seq and flow cytometry provide critical insights into immune cell behavior in inflammatory bowel disease (IBD). However, integrating these datasets into computational models for dynamic analysis remains challenging. Here, Kilian et al., (2024) developed a deterministic ODE-based model that incorporates these technologies to study immune cell population changes in murine colitis. The model parameters were optimized to fit experimental data, ensuring an accurate representation of immune cell behavior over time. It was then validated by comparing simulations with experimental data using Pearson’s correlation and further tested on independent datasets to confirm its robustness. Additionally, the model was applied to clinical bulk RNA-seq data from human IBD patients, providing valuable insights into immune system dynamics and potential therapeutic strategies.

Abstract:
Single-cell-based methods such as flow cytometry or single-cell mRNA sequencing (scRNA-seq) allow deep molecular and cellular profiling of immunological processes. Despite their high throughput, however, these measurements represent only a snapshot in time. Here, we explore how longitudinal single-cell-based datasets can be used for deterministic ordinary differential equation (ODE)-based modelling to mechanistically describe immune dynamics. We derived longitudinal changes in cell numbers of colonic cell types during inflammatory bowel disease (IBD) from flow cytometry and scRNA-seq data of murine colitis using ODE-based models. Our mathematical model generalised well across different protocols and experimental techniques, and we hypothesised that the estimated model parameters reflect biological processes. We validated this prediction of cellular turnover rates with KI-67 staining and with gene expression information from the scRNA-seq data not used for model fitting. Finally, we tested the translational relevance of the mathematical model by deconvolution of longitudinal bulk mRNA-sequencing data from a cohort of human IBD patients treated with olamkicept. We found that neutrophil depletion may contribute to IBD patients entering remission. The predictive power of IBD deterministic modelling highlights its potential to advance our understanding of immune dynamics in health and disease.
