Project description:Large animal models for Duchenne muscular dystrophy (DMD) are indispensible for preclinical evaluation of novel diagnostic procedures and treatment strategies. To evaluate functional consequences of Duchenne muscular dystrophy (DMD) in skeletal muscle and myocardium, we used a new genetically engineered dystrophin KO pig model displaying hallmarks of human DMD. Heart and skeletal muscle tissue samples of DMD pigs and wild-type (WT) controls at three different ages were analyzed by label-free proteomics.

MicroRNAome of pig adipose and muscle tissues

Project description:Although the well-known importance of pig in agriculture, as well as a model for human biology, the miRNA catalog of pig has been largely undefined. Identification and preliminary characterization of adipose- and muscle-specific miRNAs would be a prerequisite for a thorough understanding of their roles in regulating adipose deposition and muscle growth. In the present study, we get insight into the miRNA transcriptome in eight adipose tissues, two skeletal muscles and cardiac muscle of pig using deep sequencing technology, and to elucidate their characteristic tissue-specific profiles and genomic context. Eleven small RNA libraries from eight adipose tissues, two skeletal muscle tissues and cardiac muscle of pig were sequenced.

Small non-coding RNA transcriptome of four high-altitude vertebrates and their low-altitude relatives

Project description:Purpose: The goal of this study was to compare the microRNA transcriptomes of four high-altitude vertebrates and their low-altitude relatives for six organs (heart,liver,spleen,lung,kidney and muscle). Methods: Three adult females for each population of the five species from distinct altitudes (600 m, 2000 m, and 3000 m) were humanely killed to ameliorate suffering. A piece of tissue fragments from six organs including heart, liver, spleen, lung, kidney and skeletal muscle(longissimus muscle for pig, cattle, yak and sheep, and pectoral muscle for chicken) were used to extract total RNA. Small RNA libraries were constructed using the Illumina TruSeq Small RNA Sample Prep kit and sequenced on the Illumina HiSeq 2500. The raw data were submitted to miRDeep2.0 to detect miRNAs for each species with default parameters. Results: we detected 2,036 mature miRNAs in five species and identified 49 orthologues among vertebrate, 111 orthologues in artiodactyla and 171 orthologues in ruminant . Conclusions: We identified comparable numbers of miRNAs in each species.

Project description:Fish were fed from May to August (11 weeks) with a commercial diet (D-2 Excel 1P, Skretting, Stavanger, Norway) twice per day at two different feeding levels: full ration until visual satiety (MAX group), and maintenance ration (30% of the satiation level) (MANT group). The effect of ration size on aerobic (red skeletal muscle, heart) and anaerobic (white skeletal muscle) muscle tissue transcriptome was addressed by means of microarray analysis. The following tissues of animal from the MAX and MANT groups were analyzed: white skeletal muscle, red skeletal muscle and heart.

Gene expression analysis in skeletal muscle and heart of 11 days-old TK2 knockout mice

Project description:TK2 deficiency causes severe mtDNA depeltion in several tissues, including skeletal muscle and heart. TK2 knockout mice grow slower and their skeletal muscles appeared significantly underdeveloped, whereas heart was close to normal size. We used microarrays in order to compare the transcriptomes in skeletal muscle and heart tissue of 11 days-old TK2 knockout pups with the sames tissues of wild-type pups at the same age. We collected skeletal muscle from the hind limb and hearts of three 11 days-old TK2 knockout and three wild-type pups and extracted total RNA. These RNA samples were used for hybridization in Affymetrix arrays.

An atlas of DNA methylomes in pig adipose and muscle tissues

Project description:It is evident that epigenetic factors, especially DNA methylation, play essential roles in obesity development. To learn systematic association of DNA methylation to obesity, we used pig as a model, and sampled eight diverse adipose tissues and two distinct skeletal muscle tissues from three pig breeds with distinguished fat levels: the lean Landrace, the fatty Rongchang, and the feral Tibetan pig. We sequenced 180 methylated DNA immunoprecipitation (MeDIP) libraries, generated 1,381 Gbp sequence data, and provided a genome-wide DNA methylation map for pig adipose and muscle studies. The analysis showed global similarities and differences between breeds, genders and tissues, and identified the differentially methylated regions (DMRs) that are preferentially located in intermediate CpG promoters and CpG island shores. The DMRs in promoters are highly associated to obesity development. We also analyzed methylation and regulation of the known obesity-related genes and predicted novel candidate genes. The comprehensive map here provides a solid base for exploring epigenetic mechanisms of adipose deposition and muscle growth. We collected eight diverse adipose tissues and two phenotypically distinct skeletal muscle tissues from three well-defined pig models with distinct fat rates, and studied genome-wide DNA methylation differences among breeds, males and females, and tissues.
