Project description:A new method for proteomic studies of OCT-embedded samples based on ultrasound energy is proposed. The cleaning of OCT from mouse kidney embedded tissues were evaluated through the aid of ultrasound energy, with two different frequencies. Simultaneously, vortex agitation was used as control. The optimized method obtained was then applied in human tumor kidney biopsies including chromophobe renal cell carcinomas (chRCC) and renal oncocytomas (RO).

Project description:The adult kidney has a remarkable capacity for self-renewal upon damage. Whether this regeneration is mediated by dedifferentiating surviving cells or as recently suggested by stem cells has not been unequivocally settled. The stem cell concept is however hampered by lack of consensus regarding the histological localization of and defining markers for these cells. Here, we demonstrate that aldehyde dehydrogenase (ALDH) activity may be used for isolation of cells with progenitor-like characteristics from adult human renal cortical tissue. Gene expression profiling of the isolated ALDHhigh and ALDHlow cell fractions followed by immunohistochemical interrogation of renal tissues enabled us to delineate a tentative progenitor cell population with a scattered distribution in the epithelial layer of the proximal tubules (PT). The cells differed from the surrounding cells by expression of CD133, CD24, vimentin, KRT7, KRT19, and BCL2, and were negative for PT-specific markers. Based on functional and bioinformatic analyses as well as an immunophenotypical resemblance to cells of regenerating tubules we suggest that these cells are endowed with a more robust phenotype, allowing increased resistance to acute renal injury, enabling rapid repopulation of the tubules. The rare intratubular cells also displayed marked transcriptional and immunophenotypical similarities to that of cortical adenomas and papillary renal cell carcinomas, indicating that these renal neoplasms arise through oncogenic transformation of this subset of PT cells. Total RNA extracted from three pairs of ALDH-high and ALDH-low cell fractions were hybridized to Illumina humanHT-12 v3.0 Expression BeadChips (Illumina Inc) at the SCIBLU Genomics Centre at Lund University Sweden (http://www.lth.se/sciblu).

Project description:To elucidate the molecular pathways that modulate renal cyst growth in autosomal dominant polycystic kidney disease (ADPKD) Keywords: Disease state analysis We performed global gene profiling on renal cysts of different size (small cysts: less than 1 ml, n=5; medium cysts: between 10-25 ml, n=5; large cysts: greater than 50 ml, n=3) and minimally cystic tissue (MCT, n=5) from five PKD1 polycystic kidneys. Additionally, non-cancerous renal cortical tissue from three nephrectomized kidneys with isolated renal cell carcinoma was used as normal control tissue (n=3). This dataset is part of the TransQST collection.

Project description:Tubulocystic renal cell carcinoma (TRCC) represents a rare tumor with incidence lower than 1 % of all renal carcinomas. This study was undertaken to contribute to characterization of molecular signatures associated with TRCC and to compare them with the features of papillary renal cell carcinoma (PRCC) at the level of genome wide methylation analysis. We performed methylated DNA immunoprecipitation (MeDIP) coupled with microarray analysis (Roche NimbleGen). Using bioinformatics approach, we compared the levels of gene methylation between paired samples of tumors and control renal tissues of each examined individual. We found significant global demethylation in all tumor samples in comparison with adjacent kidney tissues of normal histological appearance but no significant differences in gene methylation between the both compared tumor entities. Therefore we focused on characterization of differentially methylated regions between both tumors and control tissues. We found 42 differentially methylated genes. Hypermethylated genes for protocadherins (PCDHG) and genes coding for products associated with functions of plasma membrane were evaluated as significantly overrepresented among hypermethylated genes detected in both types of renal cell carcinomas. We provided the evidence that identical features in the process of carcinogenesis leading to TRCC and/or to PRCC may be found at the gene methylation level.
