Project description:This experiment is part of the FunGenES project (FunGenES - Functional Genomics in Embryonic Stem Cells partially funded by the 6th Framework Programme of the European Union, http://www.fungenes.org). The experiment was conducted at the University Bordeaux 2 (CNRS UMR 5164). The purpose of the experiment was to identify the LIF-dependent genes and early differentiation markers in mouse ES cells. Leukemia Inhibitory Factor (LIF) is a member of the Interleukin-6 (IL-6) family of cytokines, which displays pleiotropic functions, depending on both cell maturity and cell type. LIF maintains ES cell pluripotency and is a critical cell survival factor in myocytes. Materials and methods: CGR8 cell line was used.6 cell conditions tested: + LIF, reinduced 25 min with serum + LIF reinduced 25 min with serum and LIF 500pM - LIF for 24h, reinduced 25 min with serum - LIF for 24h, reinduced 25 min with serum and LIF 500pM- LIF for 48h, reinduced 25 min with serum - LIF for 48h, reinduced 25 min with serum and LIF 500pM. Relationships between samples. 5 independent preparations of mRNA have been done on five different CGR8 passages. Culture conditions: Monolayer adherent cells. RNA isolation method: Qiagen column

Project description:Various substances have been reported to enhance the cardiac differentiation of embryonic stem cells (ESCs) and induced pluripotent stem cells (iPSCs). Ascorbic Acid had a cardiogenic effect in mESC CGR8 cell line. Transcriptome of AA-treated CGR8 ESCs did not reveal any significant changes in gene expression as compared to untreated cells. We performed a global gene expression analysis to better understand the mechanism of Ascorbic acid-induced cardiac differentiation.

Project description:Embryonic stem cells studies have generated a great interest due to their ability to form a wide variety of matured cells. However, there remains a poor understanding of mechanisms regulating the cell state of ESCs and of the genes they express during early differentiation. Gene expression analysis may be a valuable tool to elucidate either the molecular pathways involved in self-renewal and pluripotency or early differentiation and to identify potential molecular therapy targets. The aim of this study was to characterize at molecular level the undifferentiated mouse ESCs state and the early development towards embryoid bodies. To attemp this issue we performed CodeLink Mouse Uniset I 20K bioarrays in a well-characterized mouse ESC line, MES3, 3- and 7 day-old embryoid bodies and we compared our findings with those in adult tissue cells. Gene expression results were subsequently validated in a commercial stem cell line, CGR8 (ATCC). SAM analysis was used to identify statistically significant changes in microarray data. We identified 3664 genes expressed at significantly greater levels in MES3 stem cells than in adult tissue cells, which included 611 with 3-fold higher gene expression level versus the adult cells. We also investigated the gene expression profile during early embryoid body formation, identifying 2040 and 2243 genes that were up-regulated in 3- and 7-day-old EBs, respectively. Our gene expression results in MES3 cells were partially confirmed in CGR8 cells, showing numerous genes that are expressed in both mouse stem cells. In conclusion, our results suggest that commonly expressed genes may be strong candidates for involvement in maintenance of a pluripotent and undifferentiated phenotype and in early development.

Project description:Metabolism is vital to cellular function and tissue homeostasis during human lung development. In utero, embryonic pluripotent stem cells undergo endodermal differentiation towards a lung progenitor cell fate that can be mimicked in vitro using induced human pluripotent stem cells (hiPSCs) to study genetic mutations. To identify differences between wild type and surfactant protein B (SFTPB)-deficient cell lines during endoderm specification towards lung, we used an untargeted metabolomics approach to evaluate the developmental changes in metabolites. We found that the metabolites most enriched during the differentiation from pluripotent stem cell to lung progenitor cell, regardless of cell line, were sphingomyelins and phosphatidylcholines, two important lipid classes in fetal lung development. The SFTPB mutation had no metabolic impact on early endodermal lung development. The identified metabolite signatures during lung progenitor cell differentiation may be utilized as biomarkers for normal embryonic lung development.

Differentiating murine embryonic stem cells from CGR cell line were selected at stages of Day 0 (undifferentiated cells), Day 2, Day 3 and Day 5 of differentiation for RNA extraction and hybridization on Affymetrix microarray chip. Samples were collected in 3 biological replicate and were either treated with Ascorbic acid or nontreated (control group). Only those samples were processed for further analysis in which we were able to confirm that AA significantly enhanced cardiac differentiation efficiency at later stages (day 8 and 12) of differentiation by assessing the number of beating EBs in control and AA-treated groups. Cardiac efficiency was evaluated later on this study. But samples that were analyzed by microarray analysis was limited till Day 5. We did not perform whole genome study for these later days of differentiation ( day 8 or 12).
