The nuclear factor kappaB (NF-kappaB) transcription factor regulates cellular stress responses and the immune response to infection. NF-kappaB activation results in oscillations in nuclear NF-kappaB abundance. TRPS1 shapes YAP/TEAD-dependent transcription in breast cancer cells

Project description:Yes-associated protein (YAP), the downstream transducer of the Hippo pathway is a key regulator of organ size, differentiation and tumourigenesis. Yet, the activity of YAP can also be modulated by Hippo-independent functions. To disclose these Hippo-independent regulators, we performed a genome-wide CRISPR screening approach that identified the transcriptional repressor protein Trichorhinophalangeal Syndrome 1 (TRPS1) as a potent repressor of YAP-dependent transactivation. Using RNA-Sequencing and ChIP-Sequencing approaches we show that TRPS1 globally regulates YAP-dependent transcription by binding to a large set of joint genomic sites, mainly enhancers. Mechanistically, TRPS1 represses YAP-dependent enhancers function by recruiting a spectrum of corepressor complexes to joint sites. Consequently, loss of TRPS1 leads to activation of enhancers due to increased H3K27 acetylation and an altered promoter-enhancer interaction landscape. TRPS1 is commonly amplified in breast cancer which is associated decreased YAP activity and leads to a decreased frequency of intratumoural immune cells. Consistently, depletion of TRPS1 in the syngeneic 4T1 tumour model leads to a strongly decreased tumour growth in vivo. Our study uncovers TRPS1 as a new epigenetic regulator of YAP activity and it connects repression of YAP-dependent enhancer function to breast cancer. Sex-dependent and growth hormone (GH)-dependent gene expression

Project description:A series of dual-channel gene expression profiles obtained using MWG Rat 5K microarrays (~5535 unique rat genes) and MWG Rat Liver microarrays (~1353 unique rat genes with 999 of these genes also represented on the Rat 5K microarray) was used to examine the sex-dependent and GH-dependent differences in gene expression in adult rat liver. This series is comprised of 8 randomly chosen pairings of independent male and female rat liver cDNA samples and 8 randomly chosen pairings of independent male and continuous GH-treated male rat liver cDNA samples, totaling 16 samples. Half of the samples were hybridized to the MWG Rat 5K microarrays and the other half were hybridized to the MWG Rat Liver microarrays. Comparison of the set of sex-dependent genes with the set of GH-responsive genes shows that 90% of male-dominant genes are suppressed in male rats treated with a female pattern of GH. Approximately 73% of female-dominant genes were up-regulated in the continuous GH-treated male rats. Oxygen-dependent changes in protein expression in Campylobacter jejuni NCTC11168

Project description:Using strain NCTC 11168 in carbon (serine)-limited continuous cultures we report the first detailed examination of oxygen-dependent changes in gene and protein expression in Campylobacter jejuni under conditions where the growth rate is fixed. We show that in steady-states established at μ = 0.2 h-1 over a wide-range of oxygen inputs, a perceived aerobiosis scale can be calibrated by the acetate excretion flux, which becomes zero when metabolism is fully aerobic (100% aerobiosis = 5% v/v oxygen in the gas inflow). A label-free proteomic analysis compared protein abundance (reported as the emPAI ratio) at 40% aerobiosis (= 1.88% v/v oxygen in the gas inflow) and 150% aerobiosis (= 7.5% v/v oxygen in the gas inflow) aerobiosis. This identified 857 proteins. Of 223 proteins more abundant at 40% aerobiosis, those involved in host colonisation and alternative pathways of electron transport were prominent. At 150% aerobiosis, 129 proteins were more abundant, including those involved in oxidative stress protection, citric-acid cycle, lactate and proline oxidation.

Proteomic analysis of integrin activation-state-dependent adhesion complexes

Project description:Proteomic analysis of integrin activation-state-dependent adhesion complexes. Adhesion complexes were isolated from K562 cells using activation-state-specific monoclonal antibodies coupled to magnetic beads.Tandem mass spectra were extracted using extract_msn (Thermo Fisher Scientific) executed in Mascot Daemon (version 2.2.2; Matrix Science). Peak list files were searched against the IPI Human database (version 3.70) modified to contain ten additional contaminants and reagent sequences of non-human origin. Searches were submitted to an in-house Mascot server (version 2.2.03; Matrix Science). Carbamidomethylation of cysteine was set as a fixed modification, and oxidation of methionine was allowed as a variable modification. Only tryptic peptides were considered, with up to one missed cleavage permitted. Monoisotopic precursor mass values were used, and only doubly and triply charged precursor ions were considered. Mass tolerances for precursor and fragment ions were 0.4 Da and 0.5 Da, respectively.

Estradiol-dependent 3D chromatin structure changes in MCF7 cells assessed by Capture-C, covering GREB1 and NRIP1 gene and enhancer regions

Project description:Estrogen-receptor alpha (ERα)-dependent enhancers in the human breast cancer cell line MCF7 are a well-studied model system that allows high temporal resolution tracking of the different molecular events after hormone treatment and in which the enhancer and their target genes, as well as many of the molecular mechanisms operating in enhancer activation, are well defined. We use Capture-C to look at enhancer-promoter contact frequencies of GREB1 and NRIP1 genes across a time course (5, 30 and 60 min) after E2 addition to MCF7 cells which had been extensively starved of hormone. Additionally, ee look at the E2-dependent enhancer-promoter contact frequencies at these two loci in different contexts: in cells where the enhancer regions have been deleted; in cells treated with tamoxifen as well as with estradiol to assess the effect of different ERα ligands; and in cells pre-treated with the transcription inhibitors Flavopiridol and Triptolide to assess the role of active transcription.

Listeria infection of Caco-2 cells

Project description:This experiment set contains all of the arrays described in Baldwin et al., Genome Biology, 2002. All experiments are time courses, with the exception of multiple measurements for the zero time point in the parallel time course for the purpose of zero transformation. The parallel four hour time course was performed on a single day and three independent measurements were taken prior to infection. The eight hour time courses were each performed on different days, with single time zero measurements. Each array represents a measurement of human mRNA from cultured intestinal epithelial cells (red channel), relative to the control reference pool of mRNA (green channel), at different time points during the course of an infection by Listeria monocytogenes, or the mutants actA (defective in actin-based motility) and prfA (defective in virulence factor gene expression). Quantitative proteomic measurement of the Ca2+-dependent excretory-secretory antigen secretome of Toxoplasma gondii

Project description:Apicomplexan parasites discharge specialized organelles called rhoptries upon host cell contact to mediate invasion. The events that drive rhoptry discharge are poorly understood, yet essential to sustain the apicomplexan parasitic life cycle. Rhoptry discharge appears to depend on proteins secreted from another set of organelles called micronemes, which in Toxoplasma gondii includes MIC8 and the microneme-associated CRMP complex. Here, we examine the function of the microneme protein CLAMP, uncovering its essential role in rhoptry discharge. CLAMP forms a distinct complex with two other microneme proteins, the invasion-associated SPATR, and a previously uncharacterized protein we name CLAMP-linked invasion protein (CLIP). Using a quantitative mass spectrometry based approach to determine the calcium-dependent excretory-secretory antigen secretome (MS-ESA), we identify secretion of both known and previously unverified microneme proteins. Our MS-ESA assay demonstrates that depletion of CLAMP or CLIP limits secretion of other CLAMP complex members, while not affecting secretion of other microneme proteins. CLAMP-deficiency does not impact parasite adhesion, however, knockdown of any member of the CLAMP complex affects rhoptry discharge. Phylogenetic analysis suggests orthologs of the essential complex components, CLAMP and CLIP, are ubiquitous across apicomplexans. Nevertheless, SPATR, which appears to act as an accessory factor in Toxoplasma, is essential for invasion during Plasmodium falciparum blood stages. Our results reveal a new protein complex that mediates rhoptry discharge following host-cell contact.

Transcriptome analysis of CPSF5 dependent starvation response

Project description:Purpose: transcriptome analysis of CPSF5 dependent starvation response Methods: Total RNA was extracted from larval fat body using TRIzol® reagent (Invitrogen). After assessing RNA quality with an Agilent Bioanalyzer, libraries constructed with an Illumina TruSeq Stranded Total RNA Library Prep Kit with Ribo-Zero Gold were sequenced using an Illumina HiSeq 4000 at the Columbia Genome Center (http://systemsbiology.columbia.edu/genome-center). Results: Using an optimized data analysis workflow, we identified 1933 genes responding to starvation and 585 genes were found to be CPSF5-dependent. The gene set enrichment analyses and qPCR confirmation further suggested autophagy, changes of lipid, protein and energy metabolism is requlated by CPSF5 during starvation. Conclusions: our study identified the regulatory role of CPSF5 in autophagy and metabolisms during starvation.
