Transcriptomic analysis of the oxygen response in Saccharomyces cerevisiae EC1118 under wine fermentation conditions

Project description:Oxygen additions play a critical role in winemaking. However, few studies have focused on how this oxygen affects yeast metabolism and physiology in wine making conditions. We performed microarrays to unveil the oxygen response in wine making conditions. We extracted RNA from nitrogen-limited chemostats, simulating wine making conditions, sparged with nitrogen and 1%, 5% and 20% oxygen-nitrogen mixtures to achieve different dissolved oxygen levels representative of those found during wine making. These correspond to 0, 0.8, 4 and 11 micromolar dissolved oxygen

Epigenetic regulation of pre implantation development

Project description:Pre-implantation development is exemplified by extensive transcriptional and epigenetic changes, including zygotic genome activation, chromatin remodelling and global DNA demethylation. Excitingly, the advent of single-cell technologies will enable unprecedented high-resolution transcriptional and epigenetic profiling of this critical developmental stage. Furthermore, through the development of an in vitro model system I will identify key totipotency regulators, develop mechanistic insight into their mode of action and link these findings to somatic reprogramming. This study involves the use of RNA-sequencing (polyA+, ribominus and single-cell), ChIP-Sequencing and bisulfite sequencing.This data is part of a pre-publication release. Transcriptome profiling protocol development

Project description:Various test protocols to improve the 3' pull down transcript profiling protocol, aiming to produce a pipeline library prep protocol. This data is part of a pre-publication release. For information on the proper use of pre-publication data shared by the Wellcome Trust Sanger Institute (including details of any publication moratoria), please see http://www.sanger.ac.uk/datasharing/ Protocol: Total RNA was extracted from zebrafish embryos using Trizol and DNase treated. Chemically fragmented RNA was enriched for the 3 ends by pulled down using an anchored polyToligo attached to magnetic beads. An RNA oligo comprising part of the Illumina adapter 2 was ligated to the 5 end of the captured RNA and the RNA was eluted from the beads. Reverse transcription was primed with an anchored polyT oligo with part of Illumina adapter 1 at the 5 end followed by 12 random bases, then an 8 base indexing tags, then CG and 14 T bases. An Illumina library with full adapter sequence was produced by 20 cycles of PCR. This data is part of a pre-publication release.
