Fibroblast-specific genome-scale modelling predicts an imbalance in amino acid metabolism in Refsum disease

Project description:In this study, we reconstructed a fibroblast-specific genome-scale model based on the recently published, FAD-curated model, based on Recon3D reconstruction. To constrain the model we used transcriptomics, and proteomics data, which we obtained from healthy controls and Refsum disease patient fibroblasts incubated with phytol, a precursor of phytanic acid. Using this model, we investigated the metabolic phenotype of Refsum disease at the genome-scale, and we studied the effect of phytanic acid on cell metabolism. We identified 20 metabolites that were predicted to discriminate between Healthy and Refsum disease patients, several of which with a link to amino acid metabolism.

iCNG99: a validated genome-scale metabolic model of Cryptococcus neoformans strain H99

Project description:Cryptococcus neoformans is a ubiquitous environmental fungus that can also cause life-threatening infections in immunocompromised individuals. As a competent pathogen, Cryptococcus needs to reprogram its metabolism to adapt the drastic differences between environmental niches and host niches. A well-curated genome-scale metabolic model (GEM) is a powerful tool to facilitate the investigation of the metabolic resilience of an organism Here we reconstructed and validated iCNG99, a GEM for C. neoformans reference strain H99, and evaluated its predictive performance across 43 growth conditions and gene essentiality benchmarks. The model achieved high confidence essential gene prediction (precision = 0.77) and recapitulated pathways targeted by clinically available antifungals. Integration with transcriptomic and metabolomic data enabled iCNG99 to capture condition-specific metabolic adaptations and to identify candidate vulnerabilities in drug tolerance, revealing metabolic adaptations associated with survival within host conditions and drug susceptibility. Together, iCNG99 provides a systems-level computational platform for investigating C. neoformans metabolism and for prioritizing antifungal vulnerabilities.

Cholesterol metabolism and neuroinflammatory changes in a non-human primate model of neuropathic pain

Project description:Neuropathic pain remains one of the major neurological conditions with high unmet medical needs. Poor translation from preclinical studies using rodent models to clinical trials is one of the major obstacles to the development of new pharmacological medications to treat neuropathic pain. The aims of this study were to establish a behavioral test to evaluate spontaneous pain in a spinal nerve ligation (SNL) model using cynomolgus monkey as a non-human primate (NHP) model, and to unravel changes in the transcriptomic profile in dorsal spinal cord in this model. After right unilateral L7 SNL surgery in cynomolgus monkeys, the percentage of weight-bearing on ipsilateral hindlimb significantly decreased. Transcriptomic analysis of RNA-seq results from the dorsal part of the spinal cord identified pathways matching those in equivalent rodent models, along with NHP-specific pathways, suggesting that neuroinflammation and cholesterol transportation/metabolism were the main pathways altered in this NHP model. Additionally, several upregulated genes observed here were previously reported uniquely in clinical studies, but not in rodent models. This study provides a potentially useful pharmacological model that can aid the development of pain relief therapies by inducing a robust behavioral phenotype and changes in gene expression resembling those in patients.

Role of metabolism in sorafenib-resistance hepatocellular carcinoma cellular model.

Project description:Hepatocellular carcinoma (HCC) is the most prevalent type of liver cancer and the third leading cause of cancer-related deaths worldwide. Potentially curative treatment of HCC involves various possibilities based on the stage of the disease. For the advanced stage of this disease, sorafenib is one of the first-line treatment options. It is an oral tyrosine kinase inhibitor, targeting several signalling pathways involved in tumor growth and angiogenesis.However, its usage is limited because many patients develop resistance after a short period (six months) of treatment. Hepatoblasts knock-out for p53, and overexpressing Myconcogene(p53-/-; Myc) are used to reproduce the genetic settings of HCCin vitroand are treated with sorafenib attwo different time points: short (48 hours) and long (7 days) exposure. Thecombination oftranscriptomic and metabolomicdata was utilizedto unravel the effect of this drug on cellular metabolism and mitochondrial function,with the final aim of increasing the effectiveness of sorafenibtreatment.

Effect of intrananasally administered deferoxamine in the intracerebroventricular streptozotocin rat model of Alzheimer's disease

Project description:Intranasal (IN) deferoxamine (DFO) has emerged over the past decade as a promising therapeutic in preclinical experiments across neurodegenerative and neurovascular diseases. As an antioxidant iron chelator, its mechanisms are multimodal, involving the binding of brain iron and the consequent engagement of several pathways to counter pathogenesis across multiple diseases. We and other research groups have shown that IN DFO rescues cognitive impairment in several rodent models of Alzheimer Disease (AD). This study was designed to probe dosing regimens to inform future clinical trials, while exploring mechanisms within the intracerebroventricular (ICV) streptozotocin (STZ) model. Using RNA-sequencing and pathway analysis, STZ was shown to induce several pathways of cell death and neuroinflammation, and IN DFO engaged multiple transcriptomic pathways involved in hippocampal neuronal survival. To our knowledge this study is the first to assess the transcriptomic pathways and mechanisms associated with either the ICV STZ model or DFO treatment, and the first to demonstrate efficacy at this low dose.
