The expression profiles analysis of shigella flexneri incubated in rabbit ileum

ABSTRACT: To find the alterations of expression profiles of shigella flexneri, we performed DNA chip analysis and proteomic analysis at the same time. an overnight culture of the wild-type strain in LB broth was harvested and resuspended in 20 ml PBS buffer and then incubated in PBS at 37 degree and in rabbit ileum for 4 hours respectively.

The results showed that the genes of glp regulon were upregulated in mutant bacteria in stationary phase cultures. The two strains were cultured in LB broth into log-phase and stationary phase respectively. Then, the total RNAs were extracted and analyzed by Nimblegen biochips.

Project description:The mucus and cell-associated bacteria were isolated as a single fraction from ileal loops twelve hours post inoculation by scraping the epithelial surface of the intestine with a disposable plastic cell scraper after the loops had been cut open and gently rinsed in PBS buffer to wash away remaining luminal fluid. The mucus gel/cell associated fraction was suspended in Trizol and frozen on dry ice. Total RNA, which includes RNA from the infecting bacteria and from the host (see below), was isolated from the thawed Trizol suspension, treated with DNaseI (Applied Biosystems, Austin, TX) and cleaned by using the RNeasy kit (Qiagen, Valencia, CA). Characterization of PlcRa, a new PlcR-like regulator involved in oxidative stress response and cysteine metabolism during early stationary phase in Bacillus cereus

Project description:PlcR, the major virulence transcriptional regulator in the Bacillus cereus group belongs to the RNPP quorum sensor family and is activated through interaction with the secreted heptapeptide PapR7 used as a signalling molecule. We identified using modeling analysis a structural homologue of PlcR, PlcRa, in B. cereus. Whole-genome comparative microarrays identified 119 genes (threshold >3) differentially expressed at the onset of stationary phase in a plcRa mutant. phBC6A51 and phBC6A52 prophage genes were up-expressed in a plcRa mutant. Genes involved in oxidative stress response and in cysteine metabolism, including genes which belong to the CymR regulon, were down-regulated in a plcRa mutant. Accordingly, deletion of plcRa resulted in increased sensitivity to hydrogen peroxide and disulfide induced stresses. We also characterized a major target of PlcRa, the (BC2444) abrB2 gene, encoding a putative regulator belonging to AbrB family. PlcRa controlled CymR-regulated genes through AbrB2 and deletion of abrB2 gene resulted in increased sensitivity to hydrogen peroxide and disulfide induced stresses. In conclusion, we identified a new early stationary transcriptional regulator specific to B. cereus group members involved in oxidative stress response and CymR regulon activation. Two different comparisons were performed (both in biological duplo and Cy5-Cy3 dye-swapped) using 2 different time points: (1) B.cereus WT versus B. cereus plcRa overexpression strain at T1 (one hour after the onset of stationary phase) and T2 (two hours after the onset of stationary phase). Bacitracin upregulates mbrAB transcription via mbrCD to confer bacitracin resistance in Streptococcus mutans

Project description:Streptococcus mutans is a bacterial cause of dental caries that is resistant to bacitracin. This study aimed to elucidate the mbrABCD-related bacitracin resistance mechanism of S. mutans. Transcriptome data demonstrated that 33 genes were induced more than 2 times in expression by bacitracin. Fourteen genes were selected from the upregulated genes and each defective mutants were constructed for measurement of their sensitivity to bacitracin. Among the mutants, only the mbrA- or mbrB-deficient mutants exhibited 100 to 121-fold greater sensitivity to bacitracin when compared with the wild-type strain. Moreover, knockout of the mbrC and mbrD genes abolished the bacitracin-induced mbrAB upregulation. These results suggest that bacitracin upregulates mbrAB transcription via mbrCD, which confers the bacitracin resistant phenotype on S. mutans. Single experiment data using Streptcoccus mutans wild-type strain UA159, a comparison of transcriptome between control sample and experimental (bacitracin-treated) one.

Project description:The use of whole genome microarrays for monitoring mutagenised or otherwise engineered genetic derivatives is a potentially powerful tool for checking genomic integrity. Using comparative genomic hybridization of a number of unrelated, directed deletion mutants in Escherichia coli K-12 MG1655 we identified unintended secondary genomic deletions in the flhDC region in fnr, crp, and creB mutants. These deletions were confirmed by PCR and phenotypic tests. Our findings show that non-motile progeny are found in some populations of MG1655 directed deletion mutants, and studies on the effects of gene knock-outs should be viewed with caution when the mutants have not been screened for the presence of secondary deletions, or confirmed by other methods. We used the CGH method to genetically characterize a series of regulatory gene deletion mutants we had made in MG1655 using the lamda-Red method of Datsenko and Wanner. A number of strains were tested using CGH, and each strain was tested only once. Genomic DNA isolated from wt MG1655 was used as a reference in all hybridisations.

Project description:Transcriptional analysis of wild-type V. cholerae isolated from the rabbit ileal loop was performed by quickly pelleting bacteria from the fluid accumulated in the ileal loops after 8 h of infection. The bacteria were then resuspended in Trizol reagent and frozen on dry ice. The wild-type bacteria from three independent experiments in three different rabbits were analyzed. RNA was isolated from the Trizol agent, treated with DNaseI (Ambion, Austin, Texas, United States), and cleaned by using the RNeasy kit (Qiagen, Valencia, California, United States). Project description:Glyceraldehyde-3-phopshate dehydrogenase (GAPDH) is well-known for its involvement in numerous non-metabolic processes inside the mammalian cells. Alternative functions of prokaryotic GAPDH are mainly deduced from its extracellular localization and the ability to bind to selected host proteins. Data on its participation in intracellular bacterial processes are scarce as there is so far only one study dealing with this issue. We previously reported several evidence that the GAPDH homologue of Francisella tularensis, GapA, might also exert additional non-enzymatic functions. To follow up our former observation, here we decided to find out GapA’s interacting partners within the bacterial proteome to explore its new roles at the intracellular level. The quantitative proteomics approach based on stable isotope labelling of amino acids in cell culture (SILAC) in combination with affinity purification and mass spectrometry enabled us to identify 18 proteins potentially interacting with GapA, six of those interactions were further confirmed by alternative methods. Half of the identified proteins were involved in non-metabolic processes. Further analysis together with the quantitative label-free comparative analysis of proteomes isolated from the wild-type strain and strain with deleted gapA gene suggests that the GapA is implicated in DNA repair processes. The absence of GapA promotes secretion of its most potent interaction partner, the hypothetical protein with peptidase propeptide domain (PepSY) indicating its impact on subcellular distribution of some proteins.
